| 1 | Ontology-based Access Control for FAIR Data显示文摘This paper focuses on fine-grained,secure access to FAIR data,for which we propose ontology-based data access policies.These policies take into account both the FAIR aspects of the data relevant to access(such as provenance and licence),expressed as metadata,and additional metadata describing users.With this tripartite approach(data,associated metadata expressing FAIR information,and additional metadata about users),secure and controlled access to object data can be obtained.This yields a security dimension to the“A”(accessible)in FAIR,which is clearly needed in domains like security and intelligence.These domains need data to be shared under tight controls,with widely varying individual access rights.In this paper,we propose an approach called Ontology-Based Access Control(OBAC),which utilizes concepts and relations from a data set's domain ontology.We argue that ontology-based access policies contribute to data reusability and can be reconciled with privacy-aware data access policies.We illustrate our OBAC approach through a proof-of-concept and propose that OBAC to be adopted as a best practice for access management of FAIR data. | Christopher Brewster Barry Nouwt Stephan Raaijmakers Jack Verhoosel | 2020 | Data Intelligence2020,2,1: | 8 |

| 3 | Outcomes of combination MRI-targeted and transperineal template biopsy in restaging low-risk prostate cancer for active surveillance显示文摘Objective:Active surveillance(AS)offers a strategy to reduce overtreatment and now is a widely accepted treatment option for low-risk prostate cancer.An ideal tool for risk-stratification would detect aggressive cancers and exclude such men from taking up AS in the first place.We evaluate if a combination of transperineal template biopsy with magnetic resonance imaging(MRI)-targeted biopsy identifies significant prostate cancer amongst men initially diagnosed with low-risk prostate cancer.Methods:This prospective,single-blinded study included men with low-risk prostate cancer(D’Amico’s Criteria)diagnosed on conventional transrectal ultrasound-guided biopsy.Patients first underwent multiparametric MRI of the prostate6 weeks after initial biopsy.Each suspicious lesion is mapped and assigned a Prostate Imaging Reporting and Data System(PIRADS)score.Template biopsy is first performed with the surgeon blinded to MRI findings followed by MRI-targeted biopsy using a robotic transperineal biopsy platform.Results:The age of the 19 men included is 65.4±4.9 years(mean±SD).Prostate specific antigen(PSA)at diagnosis and at the time of transperineal biopsy were comparable(7.3±1.7 ng/mL and 7.0±1.8 ng/mL,p Z 0.67),so were prostate volumes(34.2±8.9 mL and 32.1±13.4 mL,p Z 0.28).MRI-targeted biopsy had a higher percentage of cancer detection per core compared to template biopsy(11.7%vs.6.5%,p Z 0.02),this was more than 3 times superior for Gleason 7 disease(5.9%vs.1.6%,p<0.01).Four of 18(22.2%)patients with MRI lesions had significant disease with MRI-targeted biopsy alone.Three of 19 patients(15.8%)had significant disease with template biopsy alone.In combination,both techniques upclassified five patients(26.3%),all of whom underwent radical prostatectomy.Whole mount histology confirmed tumour location and grade.All six patients with PIRADS 5 lesions had cancer detected(66.6%significant disease).Conclusion:A combination of MRI-targeted and template biopsy may optimally risk-classify“low-risk”patients diagnosed on initial conventional transrectal ultrasonography(TRUS)prostate biopsy. | Kenneth Chen Kae Jack Tay Yan Mee Law Hakan Aydin Henry Ho Christopher Cheng John Shyi Peng Yuen | 2018 | Asian Journal of Urology2018,5,3: | 2 |
| 4 | Liver regeneration biology:Implications for liver tumour therapies显示文摘The liver has remarkable regenerative potential,with the capacity to regenerate after 75%hepatectomy in humans and up to 90%hepatectomy in some rodent models,enabling it to meet the challenge of diverse injury types,including physical trauma,infection,inflammatory processes,direct toxicity,and immunological insults.Current understanding of liver regeneration is based largely on animal research,historically in large animals,and more recently in rodents and zebrafish,which provide powerful genetic manipulation experimental tools.Whilst immensely valuable,these models have limitations in extrapolation to the human situation.In vitro models have evolved from 2-dimensional culture to complex 3 dimensional organoids,but also have shortcomings in replicating the complex hepatic micro-anatomical and physiological milieu.The process of liver regeneration is only partially understood and characterized by layers of complexity.Liver regeneration is triggered and controlled by a multitude of mitogens acting in autocrine,paracrine,and endocrine ways,with much redundancy and cross-talk between biochemical pathways.The regenerative response is variable,involving both hypertrophy and true proliferative hyperplasia,which is itself variable,including both cellular phenotypic fidelity and cellular trans-differentiation,according to the type of injury.Complex interactions occur between parenchymal and non-parenchymal cells,and regeneration is affected by the status of the liver parenchyma,with differences between healthy and diseased liver.Finally,the process of termination of liver regeneration is even less well understood than its triggers.The complexity of liver regeneration biology combined with limited understanding has restricted specific clinical interventions to enhance liver regeneration.Moreover,manipulating the fundamental biochemical pathways involved would require cautious assessment,for fear of unintended consequences.Nevertheless,current knowledge provides guiding principles for strategies to optimise liver regeneration potential. | Christopher Hadjittofi Michael Feretis Jack Martin Simon Harper Emmanuel Huguet | 2021 | World Journal of Clinical Oncology2021,12,12: | 2 |
| 5 | Elucidation of the life cycle of the endophytic genus Muscodor and its transfer to Induratia in Induratiaceae fam. nov., based on a polyphasic taxonomic approach显示文摘Molecular phylogenetic studies of cultures derived from some specimens of plant-inhabiting Sordariomycetes using ITS,LSU,rpb2 and tub2 DNA sequence data revealed close affinities to strains of Muscodor.The taxonomy of this biotechnologi-cally important genus,which exclusively consists of endophytes with sterile mycelia that produce antibiotic volatile secondary metabolites,was based on a rather tentative taxonomic concept.Even though it was accommodated in Xylariaceae,its phylo-genetic position had so far remained obscure.Our phylogeny shows that Muscodor species have affinities to the xylarialean genera Emarcea and Induratia,which is corroborated by the fact that their sexual states produce characteristic apiospores.These data allow for the integration of Muscodor in Induratia,i.e.the genus that was historically described first.The multi-locus phylogenetic tree clearly revealed that a clade comprising Emarcea and Induratia forms a monophylum separate from representatives of Xylariaceae,for which we propose the new family Induratiaceae.Divergence time estimations revealed that Induratiaceae has been diverged from the Xylariaceae+Clypeosphaeriaceae clade at 93(69-119)million years ago(Mya)with the crown age of 61(39-85)Mya during the Cretaceous period.The ascospore-derived cultures were studied for the production of volatile metabolites,using both,dual cultures for assessment of antimicrobial effects and extensive analyses using gas chromatography coupled with mass spectrometry(GC-MS).The antimicrobial effects observed were significant,but not as strong as in the case of the previous reports on Muscodor species.The GC-MS results give rise to some doubt on the validity of the previous identification of certain volatiles.Many peaks in the GC-MS chromatograms could not be safely identified by database searches and may represent new natural products.The isolation of these compounds by preparative chromatography and their subsequent characterisation by nuclear magnetic resonance(NMR)spectroscopy or total synthesis will allow for a more concise identification of these volatiles,and they should also be checked for their individual contri-bution to the observed antibiotic effects.This will be an important prerequisite for the development of biocontrol strains. | Milan C.Samarakoon Benjarong Thongbai Kevin D.Hyde Mark Brönstrup Ulrike Beutling Christopher Lambert Andrew N.Miller Jian‑Kui(Jack)Liu Itthayakorn Promputtha Marc Stadler | 2020 | Fungal Diversity2020,,2: | 2 |
