| 1 | A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. | 6 | Resequencing of 145 Landmark Cultivars Reveals Asymmetric Sub-genome Selection and Strong Founder Genotype Effects on Wheat Breeding in China显示文摘Controlled pedigrees and the multi-decade timescale of national crop plant breeding programs offer a unique experimental context for examining how selection affects plant genomes.More than 3000 wheat cultivars have been registered,released,and documented since 1949 in China.In this study,a set of 145 elite cultivars selected from historical points of wheat breeding in China were re-sequenced.A total of 43.75 Tb of sequence data were generated with an average read depth of 17.94x for each cultivar,and more than 60.92 million SNPs and 2.54 million InDels were captured,based on the Chinese Spring RefSeq genome v1.0.Seventy years of breeder-driven selection led to dramatic changes in grain yield and related phenotypes,with distinct genomic regions and phenotypes tar-geted by different breeders across the decades.There are very clear instances illustrating how introduced Italian and otherforeign germplasm was integrated into Chinese wheat programs and reshaped the genomic landscape of local modern cultivars.Importantly,the resequencing data also highlighted significant asymmetric breeding selec-tion among the three sub-genomes:this was evident in both the collinear blocks for homeologous chromosomes and among sets of three homeologous genes.Accumulation of more newly assembled genes in newer cultivars implied the potential value of these genes in breeding.Conserved and extended sharing of linkage disequilibrium(LD)blocks was highlighted among pedigree-related cultivars,in which fewer haplotype differences were detected.Fixation or replacement of haplotypes from founder genotypes after generations of breeding was related to their breeding value.Based on the haplotype frequency changes in LD blocks of pedigree-related cultivars,we propose a strategy for evaluating the breeding value of any given line on the basis of the accumulation(pyramiding)of bene-ficial haplotypes.Collectively,our study demonstrates the influence of 'founder genotypes' on the output of breeding efforts over many decades and also suggests that founder genotype perspectives are in fact more dy-namic when applied in the context of modern genomics-informed breeding. | Chenyang Hao Chengzhi Jiao Jian Hou Tian Li Hongxia Liu Yuquan Wang Jun Zheng Hong Liu Zhihong Bi Fengfeng Xu Jing Zhao Lin Ma Yamei Wang Uzma Majeed Xu Liu Rudi Appels Marco Maccaferri Roberto Tuberosa Hongfeng Lu Xueyong Zhang | 2020 | Molecular Plant2020,13,12: | 9 |

| 8 | Quantifying the Cloud Water Resource:Methods Based on Observational Diagnosis and Cloud Model Simulation显示文摘Based on the concepts of cloud water resource(CWR)and related variables proposed in the first part of this study,this paper provides details of two methods to quantify the CWR.One is diagnostic quantification(CWR-DQ)based on satellite observations,precipitation products,and atmospheric reanalysis data;and the other is numerical quantification(CWR-NQ)based on a cloud resolving model developed at the Chinese Academy of Meteorological Sciences(CAMS).The two methods are applied to quantify the CWR in April and August 2017 over North China,and the results are evaluated against all available observations.Main results are as follows.(1)For the CWR-DQ approach,reference cloud profiles are firstly derived based on the Cloud Sat/CALIPSO joint satellite observations for 2007–2010.The NCEP/NCAR reanalysis data in 2000–2017 are then employed to produce three-dimensional cloud fields.The budget/balance equations of atmospheric water substance are lastly used,together with precipitation observations,to retrieve CWR and related variables.It is found that the distribution and vertical structure of clouds obtained by the diagnostic method are consistent with observations.(2)For the CWR-NQ approach,it assumes that the cloud resolving model is able to describe the cloud microphysical processes completely and precisely,from which four-dimensional distributions of atmospheric water vapor,hydrometeors,and wind fields can be obtained.The data are then employed to quantify the CWR and related terms/quantities.After one-month continuous integration,the mass of atmospheric water substance becomes conserved,and the tempospatial distributions of water vapor,hydrometeors/cloud water,and precipitation are consistent with observations.(3)Diagnostic values of the difference in the transition between hydrometeors and water vapor(Cvh-Chv)and the surface evaporation(Es)are well consistent with their numerical values.(4)Correlation and bias analyses show that the diagnostic CWR contributors are well correlated with observations,and match their numerical counterparts as well,indicating that the CWR-NQ and CWR-DQ methods are reasonable.(5)Underestimation of water vapor converted from hydrometeors(Chv)is a shortcoming of the CWR-DQ method,which may be rectified by numerical quantification results or by use of advanced observations on higher spatiotemporal resolutions. | Miao CAI Yuquan ZHOU Jianzhao LIU Chao TAN Yahui TANG Qianrong MA Qi LI Jietai MAO Zhijin HU | 2020 | Journal of Meteorological Research2020,34,6: | 4 |

| 10 | Concentration of circulating microparticles:a new biomarker of acute heart failure after cardiac surgery with cardiopulmonary bypass显示文摘Acute heart failure(AHF)is a severe complication after cardiac surgery with cardiopulmonary bypass(CPB).Although some AHF biomarkers have been used in clinic,they have limitations when applied in the prediction and diagnosis of AHF after cardiac surgery with CPB,and there are still no effective and specific biomarkers.We and other researchers have shown that circulating microparticles(MPs)increased in a variety of cardiovascular diseases.However,whether the concentration of circulating MPs could be a new biomarker for AHF after cardiac surgery remains unknown.Here,90 patients undergoing cardiac surgery with CPB and 45 healthy subjects were enrolled.Patients were assigned into AHF(n=14)or non-AHF(n=76)group according to the diagnosis criteria of AHF.The concentrations of circulating MPs were determined before,as well as 12 h and 3 days after operation with nanoparticle tracking analysis technique.MPs concentrations in patients before surgery were significantly higher than those of healthy subjects.Plasma levels of MPs were significantly elevated at 12 h after surgery in patients with AHF,but not in those without AHF,and the circulating MPs concentrations at 12 h after surgery were higher in AHF group compared with non-AHF group.Logistic regression analysis indicated that MPs concentration at postoperative 12 h was an independent risk factor for AHF.The area under receiver operating characteristic curve for MPs concentration at postoperative 12 h was 0.87 and the best cut-off value is 5.20×10~8 particles mL~(–1)with a sensitivity of 93%and a specificity of 70%.These data suggested that the concentration of circulating MPs might be a new biomarker for the occurrence of AHF after cardiac surgery with CPB. | Yuquan Li Haoxiang Yuan Caiyun Chen Chao Chen Jian Ma Yating Chen Yan Li Yupeng Jian Donghong Liu Zhijun Ou Jingsong Ou | 2021 | Science China(Life Sciences)2021,64,1: | 3 |

| 13 | A novel cancer vaccine with the ability to simultaneously produce anti-PD-1 antibody and GM-CSF in cancer cells and enhance Th1-biased antitumor immunity显示文摘Tumor escape from immune-mediated destruction has been associated with immunosuppressive mechanisms that inhibit T-cell activation.A promising strategy for cancer immunotherapy is to disrupt key pathways regulating immune tolerance,such as program death-1(PD-1/PD-L1)pathway in the tumor environment.However,the determinants of response to anti-PD-1 monoclonal antibodies(mAbs)treatment remain incompletely understood.In murine models,PD-1 blockade alone fails to induce effective immune responses to poorly immunogenic tumors,but is successful when combined with additional interventions,such as cancer vaccines.Novel cancer vaccines combined with antibody may offer promising control of cancer development and progression.In this investigation,we generated a novel tumor cell vaccine simultaneously expressing anti-PD-1 mAbs and granulocyte-macrophage colony stimulating factor(GM-CSF)in CT26 colon cancer and B16-F10 melanoma.The antitumor effect of the vaccine was verified by therapeutic and adoptive animal experiments in vivo.The antitumor mechanism was analyzed using Flow cytometry,Elispot and in vivo intervention approaches.The results showed that tumor cell vaccine secreting PD-1 neutralizing antibodies and GM-CSF induced remarkable antitumor immune effects and prolonged the survival of tumor-bearing animals compared with animals treated with either PD-1 mAbs or GM-CSF alone.Antitumor effects and prolonged survival correlated with strong antigen-specific T-cell responses by analyzing CD11c^(+)CD86^(+)DC,CD11b^(+)F4/80^(+)MΦcells,increased ratio of Teff/Treg in the tumor microenvironment,and higher secretion levels of Th1 proinflammatory cytokines in serum.Furthermore,the results of ELISPOT and in vivo blocking strategies further confirmed that the antitumor immune response is acquired by CD4 and CD8 T immune responses,primarily dependent on CD4 Th1 immune response,not NK innate immune response.The combination of PD-1 blockade with GM-CSF secretion potency creates a novel tumor cell vaccine immunotherapy,affording significantly improved antitumor responses by releasing the state of immunosuppressive microenvironment and augmenting the tumor-reactive T-cell responses. | Hongwei Tian Gang Shi Qin Wang Yiming Li Qianmei Yang Chunlei Li Guoyou Yang Min Wu Qian Xie Shuang Zhang Yang Yang Rong Xiang Dechao Yu Yuquan Wei Hongxin Deng | 2016 | Signal Transduction and Targeted Therapy2016,1,1: | 3 |

| 18 | Influence of different parameters on numerical simulation of vertical-axis marine current turbine based on OpenFOAM显示文摘Using the PimpleDyMFoam solver in open-source computing software OpenFOAM,based on the SST k-ωturbulence model and PIMPLE algorithm,a numerical simulation method of vertical-axis marine current turbines(VMCTs)is proposed,and the calculated results are compared with the experimental results.The results show that the numerical simulation method is feasible.Compared with other commercial softwares,this method has the advantages of higher solution efficiency and greater flexibility.According to the needs of users,the solver can be built on the basis of original code,and the corresponding discrete method can be optimized.This method can achieve optimization algorithms,save time and cost,etc.Secondly,the effects of different parameters(mesh density,time step,the selection of sidewall boundary conditions and inlet turbulence intensity)on numerical simulation of the VMCT are studied in detail.The findings summarize an effective CFD simulation strategy based on OpenFOAM and provide a valuable reference for future CFD simulations of VMCTs. | JI Renwei SHENG Qihu SUN Ke LI Yan ZHANG Yuquan ZHANG Liang | 2020 | 排灌机械工程学报2020,38,4: | 2 |

| 20 | The molecular mechanisms of MLKL-dependent and MLKL-independent necrosis显示文摘Necrosis,a type of unwanted and passive cell demise,usually occurs under the excessive external stress and is considered to be unregulated.However,under some special conditions such as caspase inhibition,necrosis is regulable in a well-orchestrated way.The term'regulated necrosis'has been proposed to describe such programed necrosis.Recently,several forms of necrosis,including necroptosis,pyroptosis,ferroptosis,parthanatos,oxytosis,NETosis,and Na^(+)/K^(+)ATPasimediated necrosis,have been identified,and some crucial regulators governing regulated necrosis have also been discovered.Mixed lineage kinase domain-like pseudokinase(MLKL),a core regulator in necroptosis,acts as an executioner in response to ligands of death receptor family.Its activation requires the receptor-interacting protein kinases,RIP1 and RIP3.However,MLKL is only involved in necroptosis,i.e.MLKL is dispensable for necrosis.Therefore,this review is aimed at summarizing the molecular mechanisms of MLKLdependent and MLKL-independent necrosis. | Lu Li An Tong Qiangsheng Zhang Yuquan Wei Xiawei Wei | 2021 | Journal of Molecular Cell Biology2021,13,1: | 2 |
