| 2 | Molecular dynamics study on growth of carbon dioxide and methane hydrate from a seed crystal显示文摘In the current work,molecular dynamics simulation is employed to understand the intrinsic growth of carbon dioxide and methane hydrate starting from a seed crystal of methane and carbon dioxide respectively.This comparison was carried out because it has relevance to the recovery of methane gas from natural gas hydrate reservoirs by simultaneously sequestering a greenhouse gas like CO2.The seed crystal of carbon dioxide and methane hydrate was allowed to grow from a super-saturated mixture of carbon dioxide or methane molecules in water respectively.Two different concentrations(1:6 and 1:8.5)of CO2/CH4 molecules per water molecule were chosen based on gas–water composition in hydrate phase.The molecular level growth as a function of time was investigated by all atomistic molecular dynamics simulation under suitable temperature and pressure range which was well above the hydrate stability zone to ensure significantly faster growth kinetics.The concentration of CO2 molecules in water played a significant role in growth kinetics,and it was observed that maximizing the CO2 concentration in the aqueous phase may not result in faster growth of CO2 hydrate.On the contrary,methane hydrate growth was independent of methane molecule concentration in the aqueous phase.We have validated our results by performing experimental work on carbon dioxide hydrate where it was seen that under conditions appropriate for liquid CO2,the growth for carbon dioxide hydrate was very slow in the beginning. | Prajakta Nakate Bappa Ghosh Subhadip Das Sudip Roy Rajnish Kumar | 2019 | Chinese Journal of Chemical Engineering2019,27,9: | 2 |

| 14 | Thermal maturity evaluation using Raman spectroscopy for oil shale samples of USA:comparisons with vitrinite reflectance and pyrolysis methods显示文摘Thermal maturity is commonly assessed by various geochemical screening methods(e.g.,pyrolysis and organic petrology).In this contribution,we attempt to establish an alternative approach to estimating thermal maturity with Raman spectroscopy,using 24 North American oil shale samples with thermal maturity data generated by vitrinite reflectance(VRo%)and pyrolysis(Tmax)-based maturity calculation(VRe%).The representative shale samples are from the Haynesville(East Texas),Woodford(West Texas),Eagle Ford and Pearsall(South Texas)Formations,as well as Gothic,Mancos,and Niobrara Formation shales(all from Colorado).The Raman spectra of disordered carbonaceous matter(D1 and G bands separation)of these samples were directly obtained from the rock chips without prior sample preparation.Using the Gaussian and Lorentzian distribution approach,thermal maturities from VR were correlated with carbon G and D1.We found that the Raman band separation(RBS)displayed a better correlation for equivalent VRe%than vitrinite reflectance VRo%.The RBS(D1–G)distance versus total organic carbon,free hydrocarbons from thermal extraction(S1),and the remaining hydrocarbon generating potential(S2)indicate that the RBS(D1–G)distance is also related to kerogen type.Data presented here from three methods of maturity determination of shale demonstrate that Raman spectroscopy is a quick and valid approach to thermal maturity assessment. | MdGolam Kibria Souvik Das Qin-Hong Hu Asish R.Basu Wen-Xuan Hu Subhadip Mandal | 2020 | Petroleum Science2020,17,3: | 1 |

| 19 | Discrimination of membrane antigen affinity by B cells requires dominance of kinetic proofreading over serial engagement显示文摘B-cell receptor signaling in response to membrane-bound antigen increases with antigen affinity,a process known as affinity discrimination.We use computational modeling to show that B-cell affinity discrimination requires that kinetic proofreading predominate over serial engagement.We find that if B-cell receptors become signaling-capable immediately upon antigen binding,which results in decreasing serial engagement as affinity increases,then increasing affinity can lead to weaker signaling.Rather,antigen must stay bound to B-cell receptors for a threshold time of several seconds before becoming signaling-capable,a process similar to kinetic proofreading.This process overcomes the loss in serial engagement due to increasing antigen affinity,and replicates the monotonic increase in B-cell signaling with increasing affinity that has been observed in B-cell activation experiments.This finding matches well with the experimentally observed time(,20 s)required for the B-cell receptor signaling domains to undergo antigen and lipid raft-mediated conformational changes that lead to Src-family kinase recruitment.We hypothesize that the physical basis for a threshold time of antigen binding might lie in the formation timescale of B-cell receptor dimers.The time required for dimer formation decreases with increasing antigen affinity,thereby resulting in shorter threshold antigen binding times as affinity increases.Such an affinity-dependent kinetic proofreading requirement results in affinity discrimination very similar to that observed in biological experiments.B-cell affinity discrimination is critical to the process of affinity maturation and the production of high-affinity antibodies,and thus our results have important implications in applications such as vaccine design. | Philippos K Tsourkas Wanli Liu Somkanya C Das Susan K Pierce Subhadip Raychaudhuri | 2012 | Cellular & Molecular Immunology2012,9,1: | 0 |
| 20 | Interplay between genome organization and epigenomic alterations of pericentromeric DNA in cancer显示文摘In eukaryotic genome biology,the genomic organization inside the three-dimensional(3D)nucleus is highly complex,and whether this organization governs gene expression is poorly understood.Nuclear lamina(NL)is a filamentous meshwork of proteins present at the lining of inner nuclear membrane that serves as an anchoring platform for genome organization.Large chromatin domains termed as lamina-associated domains(LADs),play a major role in silencing genes at the nuclear periphery.The interaction of the NL and genome is dynamic and stochastic.Furthermore,many genes change their positions during developmental processes or under disease conditions such as cancer,to activate certain sorts of genes and/or silence others.Pericentromeric heterochromatin(PCH)is mostly in the silenced region within the genome,which localizes at the nuclear periphery.Studies show that several genes located at the PCH are aberrantly expressed in cancer.The interesting question is that despite being localized in the pericentromeric region,how these genes still manage to overcome pericentromeric repression.Although epigenetic mechanisms control the expression of the pericentromeric region,recent studies about genome organization and genome-nuclear lamina interaction have shed light on a new aspect of pericentromeric gene regulation through a complex and coordinated interplay between epigenomic remodeling and genomic organization in Cancer. | Subhadip Kundu M.D.Ray Ashok Sharma | 2021 | Journal of Genetics and Genomics2021,48,3: | 0 |
