1Harnessing the RNA interference pathway to advance treatment and prevention of hepatocellular carcinoma显示文摘Primary liver cancer is the fifth most common malignan- cy in the world and is a leading cause of cancer-related mortality.Available treatment for hepatocellular carcino- ma(HCC),the commonest primary liver cancer,is rarely curative and there is a need to develop therapy that is more effective.Specific and powerful gene silencing that can be achieved by activating RNA interference(RNAi) has generated enthusiasm for exploiting this pathway for HCC therapy.Many studies have been carried out with the aim of silencing HCC-related cellular oncogenes or the hepatocarcinogenic hepatitis B virus(HBV)and hepatitis C virus(HCV).Proof of principle studies have demonstrated promising results,and an early clinical trial assessing RNAi-based HBV therapy is currently in progress.Although the data augur well,there are several significant hurdles that need to be overcome before the goal of RNAi-based therapy for HCC is realized.Particu- larly important are the efficient and safe delivery of RNAi effecters to target malignant tissue and the limitation of unintended harmful non-specific effects.Patrick Arbuthnot Liam Jed Thompson 2008World Journal of Gastroenterology2008,14,11:14

4Comparison Between Reconstructions of Global Anthropogenic Land Cover Change over Past Two Millennia显示文摘Three global datasets, the History Database of the Global Environment (HYDE), Kaplan and Krumhardt (KK) and Pongratz of reconstructed anthropogenic land cover change (ALCC) were introduced and compared in this paper. The HYDE dataset was reconstructed by Goldewijk and his colleagues at the National Institute of Public Health and the Environment in Netherland, covering the past 12 000 years. The KK dataset was reconstructed by Kaplan and his colleagues, the Soil-Vegetation-Atmosphere Research Group at the Institute of Environmental Engineering in Switzerland, covering the past 8000 years. The Pongratz dataset was reconstructed by Pon-gratz and her colleagues at the Max Planck Institute for Meteorology in Germany, covering AD 800-1992. The results show that the reconstructed datasets are quite different from each other due to the different methods used. The three datasets all allocated the historical ALCC according to human population density. The main reason causing the differences among the three datasets lies on the different relationships between population density and land use used in each reconstructed dataset. The KK dataset is better than the other two datasets for two important reasons. First, it used the nonlinear relationship between population density and land use, while the other two used the linear relationship. Second, Kaplan and his colleagues adopted the technological development and intensification parameters and considered the wood harvesting and the long-term fallow area resulted from shifting cultivation, which were neglected in the reconstructions of the other two datasets. 6Identifying viruses from metagenomic data using deep learning显示文摘Background:The recent development of metagenomic sequencing makes it possible to massively sequence microbial genomes including viral genomes without the need for laboratory culture.Existing reference-based and gene homology-based methods are not efficient in identifying unknown viruses or short viral sequences from metagenomic data.Methods:Here we developed a reference-free and alignment-free machine learning method,DeepVirFinder,for identifying viral sequences in metagenomic data using deep learning.Results'.Trained based on sequences from viral RefSeq discovered before May 2015,and evaluated on those discovered after that date,DeepVirFinder outperformed the state-of-the-art method VirFinder at all contig lengths,achieving AUROC 0.93,0.95,0.97,and 0.98 for 300,500,1000,and 3000 bp sequences respectively.Enlarging the training data with additional millions of purified viral sequences from metavirome samples further improved the accuracy for identifying virus groups that are under-represented.Applying DeepVirFinder to real human gut metagenomic samples,we identified 51,138 viral sequences belonging to 175 bins in patients with colorectal carcinoma(CRC).Ten bins were found associated with the cancer status,suggesting viruses may play important roles in CRC.Conclusions:Powered by deep learning and high throughput sequencing metagenomic data,DeepVirFinder significantly improved the accuracy of viral identification and will assist the study of viruses in the era of metagenomics.Jie Ren Kai Song Chao Deng Nathan AAhlgren Jed AFuhrman Yi Li Xiaohui Xie Ryan Poplin Fengzhu Sun 2020Quantitative Biology2020,8,1:2
