| 1 | A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. | 2 | Prevalence and evolution of drug resistance HIV-1 variants in Henan, China显示文摘To understand the prevalence and evolution of drug resistant HIV strains in Henan China after the implementation of free antiretroviral therapy for AIDS patients. 45 drug nave AIDS patients, 118 AIDS patients who received three months antiretroviral therapy and 124 AIDS patients who received six months antiretroviral treatment were recruited in the southern part of Henan province. Information on general condition, antiretroviral medicines, adherence and clinical syndromes were collected by face to face interview. Meanwhile, 14ml EDTA anticoagulant blood was drawn. CD4/CD8 T cell count, viral load and genotypic drug resistance were tested. The rates of clinical improvement were 55.1% and 50.8% respectively three months and six months after antiretroviral therapy. The mean CD4 cell count after antiretroviral therapy was significantly higher than in drug nave patients. The prevalence rate of drug resistant HIV strains were 13. 9%, 45.4% and 62.7% in drug nave patients, three month treatment patients and six month treatment patients, respectively. The number of resistance mutation codons and the frequency of mutations increased significantly with continued antiretroviral therapy. The mutation sites were primarily at the 103, 106 and 215 codons in the three-month treatment group and they increased to 15 codon mutations in the six-month treatment group. From this result, the evolution of drug resistant strains was inferred to begin with the high level NNRTI resistant strain, and then develop low level resistant strains to NRTIs. The HIV strains with high level resistance to NVP and low level resistance to AZT and DDI were highly prevalent because of the AZT+DDI+NVP combination therapy. These HIV strains were also cross resistant to DLV, EFV, DDC and D4T. Poor adherence to therapy was believed to be the main reason for the emergence and prevalence of drug resistant HIV strains. The prevalence of drug resistant HIV strains was increased with the continu- ation of antiretroviral therapy in the southern part of Henan province. | 3 | NMR-based damage characterisation of backfill material in host rock under dynamic loading显示文摘It is not uncommon that backfill material used in underground mining being exposed to repetitive dynamic stresses induced by blasting operations or rockburst events. Understanding the strength and fracture evolution of backfilled stopes is critical to maintain the long-term stope stability and ensure safe mining activities. This paper aims to study the damage evolution of the backfill material and its host rock behaviour under three-dimensional(3D) dynamic loading. Using a true-triaxial testing machine, multiple samples of backfill material enclosed by country rock were fabricated and tested under various dynamic loadings with different true-triaxial confining stress conditions. In addition, the nuclear magnetic resonance(NMR) measurement was conducted on the samples before and after exerting static and dynamic loading to obtain their porosity distribution changes. The experiment results suggested that with the increase of the dynamic loading, the porosity of the backfill sample goes through a two-stage process,which shows a slightly linear decrease and then followed by an exponential increase. | 5 | Palaeogeomorphology and its control on the development of sequence stratigraphy and depositional systems of the Early Silurian in the Tarim Basin显示文摘The Silurian in the Tarim Basin was deposited on the basement deformed by the Caledonian tectonic movements at the end of the Late Ordovician. The development and distribution of sedimentary sequences of the Early Silurian have been clearly controlled by the palaeogeomorphology of the Late Ordovician. Based on unconformity characteristics and distribution of erosion, several zones can be differentiated including a high uplifted erosion zone, a transitional slope zone and a depression zone. The central and west Tabei Uplift zones show high angular unconformity and intense erosion. The Tarim Basin in the late Ordovician shows characteristics of higher in the west, lower in the east while higher in the south, lower in the north. The Early Silurian mainly developed transgressive and highstand systems tracts on the whole, while the lowstand systems tract only developed partly below the slope break. The palaeogeomorphology controlled the clastic source supply and deposit distribution. Braided delta system and tidal flat–estuary system were deposited. The duration of uplifting of the Tazhong paleouplift was longer than that of the Tabei paleo-uplift, and deposition was later. This led to the lower and middle members of the Kepingtage Formation missing in that area. As a large-scale transgression occurred during the deposition period of the upper member of the Kepingtage Formation, sediment from the west of the basin was transported and deposited by tides and waves, forming tidal–marine debris systems above the uplift. Proximal alluvial fan and fan delta coarse clastic deposits developed in proximal uplift zone in the east and southeast of the basin, and braided delta put forward to the transitional zone between the edge of uplift and the sea. Large-scale tidal channel, sub-distributary channel and mouth bar of the delta front can form favorable reservoirs, and they are primary targets for oil and gas exploration. | 7 | Carbon pools and fluxes in the China Seas and adjacent oceans显示文摘The China Seas include the South China Sea, East China Sea, Yellow Sea, and Bohai Sea. Located off the Northwestern Pacific margin, covering 4700000 km^2 from tropical to northern temperate zones, and including a variety of continental margins/basins and depths, the China Seas provide typical cases for carbon budget studies. The South China Sea being a deep basin and part of the Western Pacific Warm Pool is characterized by oceanic features; the East China Sea with a wide continental shelf, enormous terrestrial discharges and open margins to the West Pacific, is featured by strong cross-shelf materials transport; the Yellow Sea is featured by the confluence of cold and warm waters; and the Bohai Sea is a shallow semiclosed gulf with strong impacts of human activities. Three large rivers, the Yangtze River, Yellow River, and Pearl River, flow into the East China Sea, the Bohai Sea, and the South China Sea, respectively. The Kuroshio Current at the outer margin of the Chinese continental shelf is one of the two major western boundary currents of the world oceans and its strength and position directly affect the regional climate of China. These characteristics make the China Seas a typical case of marginal seas to study carbon storage and fluxes. This paper systematically analyzes the literature data on the carbon pools and fluxes of the Bohai Sea,Yellow Sea, East China Sea, and South China Sea, including different interfaces(land-sea, sea-air, sediment-water, and marginal sea-open ocean) and different ecosystems(mangroves, wetland, seagrass beds, macroalgae mariculture, coral reefs, euphotic zones, and water column). Among the four seas, the Bohai Sea and South China Sea are acting as CO_2 sources, releasing about0.22 and 13.86–33.60 Tg C yr^(-1) into the atmosphere, respectively, whereas the Yellow Sea and East China Sea are acting as carbon sinks, absorbing about 1.15 and 6.92–23.30 Tg C yr^(-1) of atmospheric CO_2, respectively. Overall, if only the CO_2 exchange at the sea-air interface is considered, the Chinese marginal seas appear to be a source of atmospheric CO_2, with a net release of 6.01–9.33 Tg C yr^(-1), mainly from the inputs of rivers and adjacent oceans. The riverine dissolved inorganic carbon (DIC) input into the Bohai Sea and Yellow Sea, East China Sea, and South China Sea are 5.04, 14.60, and 40.14 Tg C yr^(-1),respectively. The DIC input from adjacent oceans is as high as 144.81 Tg C yr^(-1), significantly exceeding the carbon released from the seas to the atmosphere. In terms of output, the depositional fluxes of organic carbon in the Bohai Sea, Yellow Sea, East China Sea, and South China Sea are 2.00, 3.60, 7.40, and 5.92 Tg C yr^(-1), respectively. The fluxes of organic carbon from the East China Sea and South China Sea to the adjacent oceans are 15.25–36.70 and 43.93 Tg C yr^(-1), respectively. The annual carbon storage of mangroves, wetlands, and seagrass in Chinese coastal waters is 0.36–1.75 Tg C yr^(-1), with a dissolved organic carbon(DOC) output from seagrass beds of up to 0.59 Tg C yr^(-1). Removable organic carbon flux by Chinese macroalgae mariculture account for 0.68 Tg C yr^(-1) and the associated POC depositional and DOC releasing fluxes are 0.14 and 0.82 Tg C yr^(-1), respectively. Thus, in total, the annual output of organic carbon, which is mainly DOC, in the China Seas is 81.72–104.56 Tg C yr^(-1). The DOC efflux from the East China Sea to the adjacent oceans is 15.00–35.00 Tg C yr^(-1). The DOC efflux from the South China Sea is 31.39 Tg C yr^(-1). | 9 | Estimating survival benefit of adjuvant therapy based on a Bayesian network prediction model in curatively resected advanced gallbladder adenocarcinoma显示文摘BACKGROUND The factors affecting the prognosis and role of adjuvant therapy in advanced gallbladder carcinoma(GBC)after curative resection remain unclear.AIM To provide a survival prediction model to patients with GBC as well as to identify the role of adjuvant therapy.METHODS Patients with curatively resected advanced gallbladder adenocarcinoma(T3 and T4)were selected from the Surveillance,Epidemiology,and End Results database between 2004 and 2015.A survival prediction model based on Bayesian network(BN)was constructed using the tree-augmented na?ve Bayes algorithm,and composite importance measures were applied to rank the influence of factors on survival.The dataset was divided into a training dataset to establish the BN model and a testing dataset to test the model randomly at a ratio of 7:3.The confusion matrix and receiver operating characteristic curve were used to evaluate the model accuracy.RESULTS A total of 818 patients met the inclusion criteria.The median survival time was 9.0 mo.The accuracy of BN model was 69.67%,and the area under the curve value for the testing dataset was 77.72%.Adjuvant radiation,adjuvant chemotherapy(CTx),T stage,scope of regional lymph node surgery,and radiation sequence were ranked as the top five prognostic factors.A survival prediction table was established based on T stage,N stage,adjuvant radiotherapy(XRT),and CTx.The distribution of the survival time(>9.0 mo)was affected by different treatments with the order of adjuvant chemoradiotherapy(cXRT)>adjuvant radiation>adjuvant chemotherapy>surgery alone.For patients with node-positive disease,the larger benefit predicted by the model is adjuvant chemoradiotherapy.The survival analysis showed that there was a significant difference among the different adjuvant therapy groups(log rank,surgery alone vs CTx,P<0.001;surgery alone vs XRT,P=0.014;surgery alone vs cXRT,P<0.001).CONCLUSION The BN-based survival prediction model can be used as a decision-making support tool for advanced GBC patients.Adjuvant chemoradiotherapy is expected to improve the survival significantly for patients with node-positive disease. | Zhi-Min Geng Zhi-Qiang Cai Zhen Zhang Zhao-Hui Tang Feng Xue Chen Chen Dong Zhang Qi Li Rui Zhang Wen-Zhi Li Lin Wang Shu-Bin Si | 2019 | World Journal of Gastroenterology2019,25,37: | 9 |
| 10 | Association of Overlapped and Un-overlapped Comorbidities with COVID-19 Severity and Treatment Outcomes: A Retrospective Cohort Study from Nine Provinces in China显示文摘Objective Several COVID-19 patients have overlapping comorbidities. The independent role of each component contributing to the risk of COVID-19 is unknown, and how some non-cardiometabolic comorbidities affect the risk of COVID-19 remains unclear.Methods A retrospective follow-up design was adopted. A total of 1,160 laboratory-confirmed patients were enrolled from nine provinces in China. Data on comorbidities were obtained from the patients’ medical records. Multivariable logistic regression models were used to estimate the odds ratio(OR) and 95% confidence interval(95% CI) of the associations between comorbidities(cardiometabolic or non-cardiometabolic diseases), clinical severity, and treatment outcomes of COVID-19.Results Overall, 158(13.6%) patients were diagnosed with severe illness and 32(2.7%) had unfavorable outcomes. Hypertension(2.87, 1.30–6.32), type 2 diabetes(T2 DM)(3.57, 2.32–5.49),cardiovascular disease(CVD)(3.78, 1.81–7.89), fatty liver disease(7.53, 1.96–28.96), hyperlipidemia(2.15, 1.26–3.67), other lung diseases(6.00, 3.01–11.96), and electrolyte imbalance(10.40, 3.00–26.10)were independently linked to increased odds of being severely ill. T2 DM(6.07, 2.89–12.75), CVD(8.47,6.03–11.89), and electrolyte imbalance(19.44, 11.47–32.96) were also strong predictors of unfavorable outcomes. Women with comorbidities were more likely to have severe disease on admission(5.46,3.25–9.19), while men with comorbidities were more likely to have unfavorable treatment outcomes(6.58, 1.46–29.64) within two weeks.Conclusion Besides hypertension, diabetes, and CVD, fatty liver disease, hyperlipidemia, other lung diseases, and electrolyte imbalance were independent risk factors for COVID-19 severity and poor treatment outcome. | 14 | Features and genesis of micro-nanometer-sized grains on shear slip surface of the 2008 Wenchuan earthquake显示文摘In coseismic surface rupture zones caused by the 2008 Mw 7.9 Wenchuan earthquake, some thin-layered fault gouges with strong deformation were observed in different locations. In this paper, fault gouge samples were taken as research objects from the Bajiaomiao village in the south-west segment of the principal rupture and the Heshangping village and the Shaba village in the north-east segment of the principal rupture where larger displacements were measured. Fabric characteristics of the fault gouge samples and the morphologies and structures of micro-nanometer grains on Y-shear surfaces were then analyzed by using a stereoscope and SEM. Observation results showed that obvious Y- and R-shears and obvious scratches were well developed in coseismic gouges caused by the 2008 Wenchuan earthquake. Micro-nanometer grains in the fault gouge of the Wenhcuan earthquake were formed mainly due to breaking, grinding, and powdering of fault slipping friction surface. Heat caused by fault slipping(maybe also including heat caused by thermal decomposition) played an important role in producing micro-nanometer sized grains. Existence occurrence state of micro-nanometer sized grains on fault slip surface includes singled grains and their complexes with shapes of ball, silkworm, pancake and mass. The structures mainly include dispersed and close-packed structures besides a few of striped and layered structures. All these structures were formed at the extreme unbalance conditions caused by rapid deforming during an earthquake. There always exist some voids between structures due to loosely contact. Only alienated grains are included in the stripped structure. But there are some singled grains with no deformation in dispersed and close-packed structures besides complexes of grains with morphologies of ball, silkworm, pancake and mass. The striped and close-packed structures are the results of plastic deformation, and the dispersed and layered structures are the results of brittle deformation whereas loose contact of different structures was caused mainly by discontinuous dynamic friction(fault stick-slipping). | 16 | An imine-linked covalent organic framework as the host material for sulfur loading in lithium–sulfur batteries显示文摘Lithium–sulfur(Li–S) batteries have high theoretical specific capacity, providing new opportunities for the next generation of secondary battery. Covalent organic framework(COF) as a new porous crystalline material has been used as the host material in Li–S battery to improve the cell's cycling stability. In this paper, an imine-linked TAPB-PDA-COF was applied as the host material for sulfur loading(60%) in Li–S battery. The TAPB-PDA-COF has a beehive-like morphology with high thermal stability(up to 500 ℃).In the electrochemical experiment, the performance of the composite cathode with acetylene black(AB) and super-P(S-P) as the conductive additives was studied individually. The initial discharge capacity under 0.2 A/g current density was 991 mAh/g and 1357 mAh/g for TAPB-PDA-COF/S@A-B and TAPB-PDACOF/S@S-P, respectively. The better result of S-P based cathode than A-B could be due to the better conductivity of the S-P, as proved by the EIS results. When further increased the current density to 2 A/g,the S-P based composite cathode can still deliver a comparable initial discharge capacity of 630 and 274 mAh/g capacity remained after 940 cycles. | 17 | Shear wave elastography results correlate with liver fibrosis histology and liver function reserve显示文摘AIM: To evaluate the correlation of shear wave elastography(SWE) results with liver fibrosis histology and quantitative function reserve.METHODS: Weekly subcutaneous injection of 60% carbon tetrachloride(1.5 m L/kg) was given to 12 canines for 24 wk to induce experimental liver fibrosis, with olive oil given to 2 control canines. At 24 wk, liver condition was evaluated using clinical biochemistry assays, SWE imaging, lidocaine metabolite monoethylglycine-xylidide(MEGX) test, and histologic fibrosis grading. Clinical biochemistry assays were performed at the institutional central laboratory for routine liver function evaluation. Liver stiffness was measured in triplicate from three different intercostal spaces and expressed as mean liver stiffness modulus(LSM). Plasma concentrations of lidocaine and its metabolite MEGX were determined using high-performance liquid chromatography repeated in duplicate. Liver biopsy samples were fixed in 10% formaldehyde, and liver fibrosis was graded using the modified histological activity index Knodell score(F0-F4). Correlations among histologic grading, LSM, and MEGX measures were analyzed with the Pearson linear correlation coefficient.RESULTS: At 24 wk liver fibrosis histologic grading was as follows: F0, n = 2(control); F1, n = 0; F2, n = 3; F3, n = 7; and F4, n = 2. SWE LSM was positively correlated with histologic grading(r = 0.835, P < 0.001). Specifically, the F4 group had a significantly higher elastic modulus than the F3, F2, and F0 groups(P = 0.002, P = 0.003, and P = 0.006, respectively), and the F3 group also had a significantly higher modulus than the control F0 group(P = 0.039). LSM was negatively associated with plasma MEGX concentrations at 30 min(r =-0.642; P = 0.013) and 60 min(r =-0.651; P = 0.012), time to ? of the maximum concentration(r =-0.538; P = 0.047), and the area under the curve(r =-0.636; P = 0.014).
