3Screen efficiency comparisons of decision tree and neural network algorithms in machine learning assisted drug design显示文摘In view of huge search space in drug design, machine learning has become a powerful method to predict the affinity between small molecular drug and targeting protein with the development of artificial intelligence technology. However, various machine learning algorithms including massive different parameters make the prediction framework choice to be quite difficult. In this work, we took a recent drug design competition(from XtalPi company on the DataCastle platform) as the typical case to find the optimized parameters for different machines learning algorithms and the most effective algorithm. After the parameter optimizations, we compared the typical machine learning methods as decision tree(XGBoost, LightGBM) and artificial neural network(MLP, CNN) with root-mean-square error(RMSE) and coefficient of determination(R^2) evaluation. As a result, decision tree is more effective than the neural network as LightGBM>XGBoost>CNN>MLP in the affinity prediction of the specific drug design problem with ~160000 samples. For a much larger screening task in a more complicated drug design study, the sophisticated neural network model may go beyond the decision tree algorithm after generalization enhancing and overfitting reducing. 4A comprehensive analysis of the Bencao(herbal)small RNA Atlas reveals novel RNA therapeutics for treating human diseases显示文摘Cross-kingdom herbal mi RNA was first reported in 2012.Using a modified herbal extraction protocol,we obtained 73,677,287sequences by RNA-seq from 245 traditional Chinese Medicine(TCM),of which 20,758,257 were unique sequences.We constructed a Bencao(herbal)small RNA(s RNA)Atlas(http://gffzz4a3adbfa122d4a47hvf5965kfcfp56wc5.ffgz.tsg.suse.edu.cn),annotated the sequences by sequence-based clustering,and created a nomenclature system for Bencao s RNAs.The profiles of 21,757 mi RNAs in the Atlas were highly consistent with those of plant mi RNAs in mi RBase.Using software tools,our results demonstrated that all human genes might be regulated by s RNAs from the Bencao s RNA Atlas,part of the predicted human target genes were experimentally validated,suggesting that Bencao s RNAs might be one of the main bioactive components of herbal medicines.We established roadmaps for oligonucleotide drugs development and optimization of TCM prescriptions.Moreover,the decoctosome,a lipo-nano particle consisting of 0.5%–2.5%of the decoction,demonstrated potent medical effects.We propose a Bencao(herbal)Index,including small-molecule compounds(SM),protein peptides(P),nucleic acid(N),non-nucleic and non-proteinogenic large-molecule compounds(LM)and elements from Mendeleev's periodic table(E),to quantitatively measure the medical effects of botanic medicine.The Bencao s RNA Atlas is a resource for developing gene-targeting oligonucleotide drugs and optimizing botanical medicine,and may provide potential remedies for the theory and practice of one medicine.Yinghao Cao Yexuan Lin Na Sun Xinyi Du Yixin Dong Song Mei Xingyu Deng Xiaobei Li Shaoting Guo Kegong Tang Jiaqi Liu Xiangyu Qiao Dandan Zhao Yuhao Qin Cong Zhang Tianyi Xin Xiaohu Shi Congzhao Zhou Tao Dong De-an Guo Benedikt MKessler Dong Xu Jingyuan Song Fengming Huang Xiaoyue Wang Chengyu Jiang 2023Science China(Life Sciences)2023,66,10:2

8SOME REPAIR EXPERIENCES FOR REINFORCED CONCRETE STRUCTURES IN SEAPORT WORKS显示文摘Owing to the reinforcement corrosion, freezing action and external mechanical attack, some reinforced concrete structures of seaport works in China have been suffering severe damages. A survey showed that more than 40 reinforcement seaport structures and tide barriers had been damaged so that they had only a service period of 7 - 25 years. Therefore,the repair task is very heavy.
