3De novo characterization of the root transcriptome of a traditional Chinese medicinal plant Polygonum cuspidatum显示文摘Various active components have been extracted from the root of Polygonum cuspidatum.However,the genetic basis for their activity is virtually unknown.In this study,25600002 short reads (2.3 Gb) of P.cuspidatum root transcriptome were obtained via Illumina HiSeq 2000 sequencing.A total of 86418 unigenes were assembled de novo and annotated.Twelve,18,60 and 54 unigenes were respectively mapped to the mevalonic acid (MVA),methyl-D-erythritol 4-phosphate (MEP),shikimate and resveratrol biosynthesis pathways,suggesting that they are involved in the biosynthesis of pharmaceutically important anthraquinone and resveratrol.Eighteen potential UDP-glycosyltransferase unigenes were identified as the candidates most likely to be involved in the biosynthesis of glycosides of secondary metabolites.Identification of relevant genes could be important in eventually increasing the yields of the medicinally useful constituents of the P.cuspidatum root.From the previously published transcriptome data of 19 non-model plant taxa,1127 shared orthologs were identified and characterized.This information will be very useful for future functional,phylogenetic and evolutionary studies of these plants.HAO DaCheng MA Pei MU Jun CHEN ShiLin XIAO PeiGen PENG Yong HUO Li XU LiJia SUN Chao 2012Science China(Life Sciences)2012,55,5:36
4Rhizospheric microbial communities are driven by Panax ginseng at different growth stages and biocontrol bacteria alleviates replanting mortality显示文摘The cultivation of Panax plants is hindered by replanting problems, which may be caused by plantdriven changes in the soil microbial community. Inoculation with microbial antagonists may efficiently alleviate replanting issues. Through high-throughput sequencing, this study revealed that bacterial diversity decreased,whereas fungal diversity increased, in the rhizosphere soils of adult ginseng plants at the root growth stage under different ages. Few microbial community, such as Luteolibacter, Cytophagaceae, Luteibacter, Sphingomonas,Sphingomonadaceae, and Zygomycota, were observed; the relative abundance of microorganisms, namely,Brevundimonas, Enterobacteriaceae, Pandoraea, Cantharellales, Dendryphion, Fusarium, and Chytridiomycota,increased in the soils of adult ginseng plants compared with those in the soils of 2-year-old seedlings. Bacillus subtilis 50-1, a microbial antagonist against the pathogenic Fusarium oxysporum, was isolated through a dual culture technique. These bacteria acted with a biocontrol efficacy of 67.8%. The ginseng death rate and Fusarium abundance decreased by 63.3% and 46.1%, respectively, after inoculation with B. subtilis 50-1. Data revealed that microecological degradation could result from ginseng-driven changes in rhizospheric microbial communities;these changes are associated with the different ages and developmental stages of ginseng plants. 5Performances evaluation of four typical unmanned aerial vehicles used for pesticide application in China显示文摘In recent years,unmanned aerial vehicles(UAVs)for plant protection have achieved rapid development in China.In order to test and evaluate the performances of pesticides application and development status of UAVs in China,four typical UAV models were selected to test the spraying coverage,penetrability,droplets density and the work efficiency.The results showed that the deposition and spraying liquid coverage were inconsistent both in lateral and longitudinal direction.Under the condition of the similar amount of spray volume and operation parameters,the volume median diameter(VMD)of the droplet was negatively correlated with the coverage density.The failure of the UAVs for plant protection mainly took up on the blockage of nozzle,transfusion tube and the liquid pump.The failure rate of UAVs took up 3.73%-4.36%of the total working time.The operation of UAVs during ground service took up 50%of the total working time,the preparation work took up 10%,and the route planning took up around 10%,while net operation time only took up around 30%.On the whole,the high efficiency of UAV was not fully achieved;the daily operated area was not in a satisfactory level now.The spraying performances of UAVs still need further improvement.Wang Shilin Song Jianli He Xiongkui Song Le Wang Xiaonan Wang Changling Wang Zhichong Ling Yun 2017International Journal of Agricultural and Biological Engineering2017,10,4:25
6The Chrysanthemum nankingense Genome Provides Insights into the Evolution and Diversification of Chrysanthemum Flowers and Medicinal Traits显示文摘The Asteraceae (Compositae),a large plant family of approximately 24 000-35 000 species,accounts for^10% of all angiosperm species and contributes a lot to plant diversity.The most representative members of the Asteraceae are the economically important chrysanthemums (Chrysanthemum L.)that diversified through reticulate evolution.Biodiversity is typically created by multiple evolutionary mechanisms such as wholegenome duplication 0NGD)or polyploidization and locally repetitive genome expansion.However,the lack of genomic data from chrysanthemum species has prevented an in-depth analysis of the evolutionary mechanisms involved in their diversification.Here,we used Oxford Nanopore long-read technologyto sequence the diploid Chrysanthemum nankingense genome,which represents one of the progenitor genomes of domesticated chrysanthemums.Our analysis revealed that the evolution of the C.nankingense genome was driven by bursts of repetitive element expansion and WGD events including a recentWGD that distinguishes chrysanthemum from sunflower,which diverged from chrysanthemum approximately 38.8 million years ago.Variations of ornamental and medicinal traits in chrysanthemums are linked to the expansion of candidate gene families by duplication events including paralogous gene duplication.Collectively,our study of the assembled reference genome offers new knowledge and resources to dissect the history and pattern of evolution and diversification of chrysanthemum plants,and also to accelerate their breeding and improvement.Chi Song Yifei Liu Aiping Song Gangqiang Dong Hongbo Zhao Wei Sun Shyam Ramakrishnan Ying Wang Shuaibin Wang Tingzhao Li Yan Niu Jiafu Jiang Bin Dong Ye Xia Sumei Chen Zhigang Hu Fadi Chen Shilin Chen 2018Molecular Plant2018,11,12:24

8Safety issues and new rapid detection methods in traditional Chinese medicinal materials显示文摘The safety of traditional Chinese medicine(TCM) is a major strategic issue that involves human health. With the continuous improvement in disease prevention and treatment, the export of TCM and its related products has increased dramatically in China. However, the frequent safety issues of Chinese medicine have become the ‘bottleneck' impeding the modernization of TCM. It was proved that mycotoxins seriously affect TCM safety; the pesticide residues of TCM are a key problem in TCM international trade; adulterants have also been detected, which is related to market circulation. These three factors have greatly affected TCM safety. 9Complete chloroplast genome sequence of Magnolia grandiflora and comparative analysis with related species显示文摘Magnolia grandiflora is an important medicinal,ornamental and horticultural plant species.The chloroplast(cp) genome of M.grandiflora was sequenced using a 454 sequencing platform and the genome structure was compared with other related species.The complete cp genome of M.grandiflora was 159623 bp in length and contained a pair of inverted repeats(IR) of 26563 bp separated by large and small single copy(LSC,SSC) regions of 87757 and 18740 bp,respectively.A total of 129 genes were successfully annotated,18 of which included introns.The identity,number and GC content of M.grandiflora cp genes were similar to those of other Magnoliaceae species genomes.Analysis revealed 218 simple sequence repeat(SSR) loci,most composed of A or T,contributing to a bias in base composition.The types and abundances of repeat units in Magnoliaceae species were relatively conserved and these loci will be useful for developing M.grandiflora cp genome vectors.In addition,results indicated that the cp genome size in Magnoliaceae species and the position of the IR border were closely related to the length of the ycf1 gene.Phylogenetic analyses based on 66 shared genes from 30 species using maximum parsimony(MP) and maximum likelihood(ML) methods provided strong support for the phylogenetic position of Magnolia.The availability of the complete cp genome sequence of M.grandiflora provides valuable information for breeding of desirable varieties,cp genetic engineering,developing useful molecular markers and phylogenetic analyses in Magnoliaceae.LI XiWen GAO HuanHuan WANG YiTao SONG JingYuan HENRY Robert WU HeZhen HU ZhiGang YAO Hui LUO HongMei LUO Kun PAN HongLin CHEN ShiLin 2013Science China(Life Sciences)2013,56,2:17
10Motion simulation and test on threshed grains in tapered threshing and transmission device for plot wheat breeding based on CFD-DEM显示文摘Mechanization of field experiments is the only way to improve crop breeding and seed propagation effects.In order to further clarify and improve the working performance of tapered threshing device for plot breeding,and reduce the remaining seeds in the device,the numerical simulation was carried out on the motion process of materials in the longitudinal-axial tapered cylinder threshing and transmission device of the plot wheat breeding combine harvester based on CFD-DEM method.Simulation results showed that,threshing and transmission of particles and short stalks at axial direction could be realized under the influence of air flow.Meanwhile,the material transference and distribution rule and stream field distribution rule of air flow in the threshing and transmission device were obtained,the variations of velocity and displacement of particles and short stalks with time were obtained;the motion trajectories and forms of particles in different types of retention were also studied.At rotating speed of 1300-1600 r/min for the tapered threshing cylinder in the verification test,the particle retention rate in the enclosure was 0-0.13%,while in the simulation the particle retention rate in the enclosure was 0-0.11%,only a 0.02%difference between them.The results proved a favorable feasibility to simulate the working performance of the tapered threshing and transmission device for plot breeding through gas-solid coupling method.Fei Dai Xuefeng Song Wuyun Zhao Zhengsheng Han Fengwei Zhang Shilin Zhang 2019International Journal of Agricultural and Biological Engineering2019,12,1:16
11Large-scale analysis of small RNAs derived from traditional Chinese herbs in human tissues显示文摘Plant-derived microRNAs have recently been reported to function in human blood and tissues. Controversy was immediately raised due to possible contamination and the lack of large sample sizes. Here, we report thousands of unique small RNAs derived from traditional Chinese medicine(TCM) herbs found in human blood cells and mouse lung tissues using a large-scale analysis.We extracted small RNAs from decoctions of 10 TCM plants(Ban Zhi Lian, Chai Hu, Chuan Xin Lian, Di Ding Zi Jin, Huang Qin, Jin Yin Hua, Lian Qiao, Pu Gong Ying, Xia Ku Cao, and Yu Xing Cao) and obtained millions of RNA sequences from each herb. We also obtained RNA-Seq data from the blood cells of humans who consumed herbal decoctions and from the lung tissues of mice administered RNAs from herbal decoctions via oral gavage. We identified thousands of unique small RNA sequences in human blood cells and mouse lung tissues. Some of these identified small RNAs from Chuan Xin Lian and Hong Jing Tian could be mapped to the genomes of the herbs, confirming their TCM plant origin. 13Testing method and distribution characteristics of spatial pesticide spraying deposition quality balance for unmanned aerial vehicle显示文摘In order to explore the spatial pesticide spraying deposition distribution,the downwash flow field characteristics for unmanned aerial vehicle(UAV)pesticide application with accurate flight height and velocity and the relationship of these two aspects,a novel measurement method was proposed in this paper.A model‘3WQF80-10’single-rotor diesel UAV was tested using this method in wheat field and the effects of flight direction,flight parameters and crosswind on the distribution of spatial spraying deposition quality balance(SSDQB)and the downwash flow field distribution were researched.A cuboid aluminum sampling frame of spatial spraying deposition quality balance(SFSSDQB)with monofilament wires was made for collecting the droplets in four directions,and a set of multi-channel micro-meteorology measurement system(MMMS)was applied for measuring the downwash wind speed in three directions.Besides,BeiDou Navigation Satellite System(BNSS)was used for controlling and recording the working height,velocity and track of this model of single-rotor UAV.The results showed the distribution of the spatial spray deposition and the downwash flow field of UAV could be measured effectively at exact flight height and velocity via this method.When the average wind speed was 0.9 m/s,the average temperature was 31.5℃ and the average relative humidity was 34.1%,and the average distribution ratios of spraying deposition for model‘3WQF80-10’UAV on the upwind part,the top part,the downwind part and the bottom part were 4.4%,2.3%,50.4%and 43.7%,respectively.The flight directions of forward and backward had an impact on droplet deposition distribution and the working effect of flying backwards,with 60%of deposition ratio of the bottom part of the SFSSDQB,was better than flying forward.There was a linear negative correlation between the coefficient of variation(CV)of the bottom part and the flight height and the coefficient of determination was 0.9178,which means that the deposition distribution becomes more uniform with the increase of height.Additionally,there was a linear positive correlation between weighted mean deposition rate and crosswind speed and the coefficient of determination was 0.9684,which shows the deposition distribution gets more concentrated towards the downwind part with the rise of crosswind speed.Therefore,according to the results of tests of downwash airflow speed,it is shown that regardless of the flight direction and height and the crosswind,all these factors influence the droplet deposition distribution via weakening the intensity of the downwash airflow field in the direction perpendicular to the ground.The results can provide valuable information for the research of UAV pesticide application techniques and the establishment of the standard of spraying deposition and drift tests of UAV in crop field.Changling Wang Xiongkui He Xiaonan Wang Zhichong Wang Shilin Wang Longlong Li Jane Bonds Andreas Herbst Zhiguo Wang 2018International Journal of Agricultural and Biological Engineering2018,11,2:14

15Genome-wide characterization and analysis of b HLH transcription factors in Panax ginseng显示文摘Ginseng(Panax ginseng C.A. Meyer) is one of the best-selling herbal medicines, with ginsenosides as its main pharmacologically active constituents. Although extensive chemical and pharmaceutical studies of these compounds have been performed, genome-wide studies of the basic helix-loop-helix(b HLH) transcription factors of ginseng are still limited. The b HLH transcription factor family is one of the largest transcription factor families found in eukaryotic organisms, and these proteins are involved in a myriad of regulatory processes. In our study, 169 bHLH transcription factor genes were identified in the genome of P. ginseng, and phylogenetic analysis indicated that these PGb HLHs could be classified into 24 subfamilies. A total of 21 RNA-seq data sets, including two sequencing libraries for jasmonate(JA)-responsive and 19 reported libraries for organ-specific expression analyses were constructed. Through a combination of gene-specific expression patterns and chemical contents,6 PGbHLH genes from 4 subfamilies were revealed to be potentially involved in the regulation of ginsenoside biosynthesis. These 6 PGbHLHs, which had distinct target genes, were further divided into two groups depending on the absence of MYC-N structure. 16Simulation and test on separating cleaning process of flax threshing material based on gas-solid coupling theory显示文摘In order to further clarify and improve the working performance of separating cleaning device of flax threshing material,and study the motion law and characteristics of components of flax threshing material,in this paper,numerical simulation was carried out on the separating cleaning process of flax threshing material based on CFD-DEM method.Simulation results showed that the components of flax threshing material were separated and cleaned under the influence of airflow field,meanwhile,variation curves of quantity and mean velocity of flax seeds in the separating cleaning system were obtained.By referring to streamline distribution of gas-solid coupling,the quantity variation law of components of flax threshing material with time was explored and their motion curves and variation tendency of average velocity were studied.Verification test results showed that the cleaning rate of separating cleaning device for flax threshing material was 92.66%with 1.58%of total separation loss.Compared with simulation results,the test results were 1.34%and 0.93%lower,showing that it is feasible to apply the gas-solid coupling theory and method to simulate the separating and cleaning operation of flax threshing material.Fei Dai Xuefeng Song Wenjuan Guo Wuyun Zhao Fengwei Zhang Shilin Zhang 2020International Journal of Agricultural and Biological Engineering2020,13,1:13
17Integrated metabolomic and transcriptomic analyses revealed the distribution of saponins in Panax notoginseng显示文摘Panax notoginseng is famous for its important therapeutic effects. Saponins are bioactive compounds found in different parts and developmental stages of P. notoginseng plants. Thus, it is urgently to study saponins distribution in different parts and growth ages of P. notoginseng plants. In this study,potential biomarkers were found, and their chemical characteristic differences were revealed through metabolomic analysis. High-performance liquid chromatography data indicated the higher content of saponins(i.e., Rg1, Re, Rd, and Rb1) in the underground parts than that in the aerial parts. 20(S)-Protopanaxadiol saponins were mainly distributed in the aerial parts. Additionally, the total saponin content in the 3-year-old P. notoginseng plant(188.0 mg/g) was 1.4-fold higher than that in 2-year-old plant(130.5 mg/g). The transcriptomic analysis indicated the tissue-specific transcription expression of genes, namely, PnFPS, PnSS, PnSE1, PnSE2, and PnDS, which encoded critical synthases in saponin biosyntheses. These genes showed similar expression patterns among the parts of P. notoginseng plants.The expression levels of these genes in the flowers and leaves were 5.2 fold higher than that in the roots and fibrils. These results suggested that saponins might be actively synthesized in the aerial parts and transformed to the underground parts. 18Reconfigurable intelligent surfaces for smart wireless environments:channel estimation,system design and applications in 6G networks显示文摘Reconfigurable intelligent surface(RIS),one of the key enablers for the sixth-generation(6G)mobile communication networks,is considered by designers to smartly reconfigure the wireless propagation environment in a controllable and programmable manner.Specifically,an RIS consists of a large number of low-cost and passive reflective elements(REs)without radio frequency chains.The system gain of RIS wireless systems can be achieved by adjusting the phase shifts and amplitudes of the REs so that the desired signals can be added constructively at the receiver.However,an RIS typically has limited signal processing capability and cannot perform active transmitting/receiving in general,which leads to new challenges in the physical layer design of RIS wireless systems.In this paper,we provide an overview of the RIS-aided wireless systems,including the reflection principle,channel estimation,and system design.In particular,two types of emerging RIS systems are considered:RIS-aided wireless communications(RAWC)and RISbased information transmission(RBIT),where the RIS plays the role of the reflector and the transmitter,respectively.We also envision the potential applications of RIS in 6G networks.Ying-Chang LIANG Jie CHEN Ruizhe LONG Zhen-Qing HE Xianqi LIN Chenlu HUANG Shilin LIU Xuemin(Sherman)SHEN Marco DI RENZO 2021Science China(Information Sciences)2021,64,10:12
19Filtering images contaminated with pep and salt type noise with pulse-coupled neural networks显示文摘Pulse coupled neural network (PCNN) has a specific feature that the fire of one neuron can capture its adjacent neurons to fire due to their spatial proximity and intensity similarity. In this paper, it is indicated that this feature itself is a very good mechanism for image filtering when the image is damaged with pep and salt (PAS) type noise. An adaptive filtering method, in which the noisy pixels are first located and then filtered based on the output of the PCNN, is presented. The threshold function of a neuron in the PCNN is designed when it is used for filtering random PAS and extreme PAS noise contaminated image respectively. The filtered image has no distortion for noisy pixels and only less mistiness for non-noisy pixels, compared with the conventional window-based filtering method. 20Global Pharmacopoeia Genome Database is an integrated and mineable genomic database for traditional medicines derived from eight international pharmacopoeias显示文摘Genomic data have demonstrated considerable traction in accelerating contemporary studies in traditional medicine. However,the lack of a uniform format and dispersed storage limits the full potential of herb genomic data. In this study, we developed a Global Pharmacopoeia Genome Database(GPGD). The database contains 34,346 records for 903 herb species from eight global pharmacopoeias(Brazilian, Egyptian, European, Indian, Japanese, Korean, the Pharmacopoeia of the People’s Republic of China, and U.S. Pharmacopoeia’s Herbal Medicines Compendium). In particular, the GPGD contains 21,872 DNA barcodes from 867 species, 2,203 organelle genomes from 674 species, 55 whole genomes from 49 species, 534 genomic sequencing datasets from 366 species, and 9,682 transcriptome datasets from 350 species. Among the organelle genomes, 534 genomes from 366 species were newly generated in this study. Whole genomes, organelle genomes, genomic fragments, transcriptomes, and DNA barcodes were uniformly formatted and arranged by species. The GPGD is publicly accessible at http://gffzzf938e9d610ce4c4ahkk9upnx96pno66fu.ffgz.tsg.suse.edu.cn and serves as an essential resource for species identification, decomposition of biosynthetic pathways, and molecular-assisted breeding analysis.
