On the origin and continuing evolution of SARS-CoV-2显示文摘The SARS-Co V-2 epidemic started in late December 2019 in Wuhan, China, and has since impacted a large portion of China and raised major global concern. Herein, we investigated the extent of molecular divergence between SARS-CoV-2 and other related coronaviruses. Although we found only 4% variability in genomic nucleotides between SARS-CoV-2 and a bat SARS-related coronavirus(SARSr-CoV;Ra TG13), the difference at neutral sites was 17%, suggesting the divergence between the two viruses is much larger than previously estimated. Our results suggest that the development of new variations in functional sites in the receptor-binding domain(RBD) of the spike seen in SARS-Co V-2 and viruses from pangolin SARSr-Co Vs are likely caused by natural selection besides recombination. Population genetic analyses of 103 SARS-CoV-2 genomes indicated that these viruses had two major lineages(designated L and S), that are well defined by two different SNPs that show nearly complete linkage across the viral strains sequenced to date. We found that L lineage was more prevalent than the S lineage within the limited patient samples we examined. The implication of these evolutionary changes on disease etiology remains unclear. These findings strongly underscores the urgent need for further comprehensive studies that combine viral genomic data, with epidemiological studies of coronavirus disease 2019(COVID-19).Xiaolu Tang Changcheng Wu Xiang Li Yuhe Song Xinmin Yao Xinkai Wu Yuange Duan Hong Zhang Yirong Wang Zhaohui Qian Jie Cui Jian Lu 2020National Science Review2020,7,6:67
Spatio-temporal patterns of zooplankton in a main-stem dam affected tributary: a case study in the Xiangxi River of the Three Gorges Reservoir, China显示文摘As the ecologically important recipient channels for riverine ecosystems, tributaries provide unique microhabitats for microorganisms, among which zooplankton constitutes the most important heterotrophic organisms. In particular, the reduced water velocity caused by dams is more favorable for zooplankton development;therefore, dammed rivers are expected to support extremely diverse and abundant zooplankton communities and notably different spatiotemporal distribution patterns. So far, however, only very few molecular studies support these assumptions. Using high-throughput sequencing, a high number of 350 operational taxonomic units(OTUs;97% cutoff) were retrieved from 30 samples collected in the Xiangxi River, the nearest large tributary upstream of the Three Gorges Dam. Zooplankton did not show significant spatial distribution in the channel. Instead, the community structures varied significantly over sampling dates, corroborating the seasonal patterns found in lakes and ponds in the subtropical zone. As expected, the community compositions were deterministically governed by environmental filtering processes(phylogenetic clustering), in which water velocity appeared to be much less important than other investigated environmental factors. Moreover, most of the detected phylotypes(OTUs) had a relatively high(>90%) sequence similarity to previously deposited sequences, suggesting a mediocre degree of genetic novelty within the zooplankton communities in the Xiangxi River.Xinghao Li Jie Huang Sabine Filker Thorsten Stoeck Yonghong Bi Yuhe Yu Weibo Song 2019Science China(Life Sciences)2019,62,8:4
Bat origin of a new human coronavirus:there and back again显示文摘A novel coronavirus reported to cause pneumonia in 41 people during December 2019 in Wuhan, the capital of Hubei province,China, was identified and designated as the 2019 novel coronavirus(2019-nCoV)(Zhu et al.,2020;Li et al.,2020).Infection with 2019-nCoV results in clusters of severe respiratory illness similar to that caused by severe acute respiratory syndrome coronavirus(SARS-CoV)and is associated with high mortality(Chen et al.,2020;Huang et al.,2020).This new coronavirus belongs to genus Betacoronavirus, family Coronaviridae, with a single-stranded,positive-sense RNA genome, but genetically distinct from SARS-CoV and Middle East respiratory syndrome coronavirus(MERS-CoV).Xiang Li Yuhe Song Gary Wong Jie Cui 2020Science China(Life Sciences)2020,63,3:3
Characterization and Expression of Ammonium Transporter in Peach (Prunus persica) and Regulation Analysis in Response to External Ammonium Supply显示文摘As the preferred nitrogen(N)source,ammonium(NH_(4)^(+))contributes to plant growth and development and fruit quality. In plants,NH 4+uptake is facilitated by a family of NH_(4)^(+) transporters(AMT).However, the molecular mechanisms and functional characteristics of the AMT genes in peach have not been mentioned yet.In this present study, excess NH_(4)^(+) stress severely hindered shoot growth and root elongation, accompanied with reduced mineral accumulation, decreased leaf chlorophyll concentration, and stunned photosynthetic performance. In addition,we identified 14 putative AMT genes in peach(PpeAMT).Expression analysis showed that PpeAMT genes were differently expressed in peach leaves, stems and roots, and were distinctly regulated by external NH_(4)^(+) supplies.Putative cis-elements involved in abiotic stress adaption,Ca^(2+) response, light and circadian rhythms regulation, and seed development were observed in the promoters of the PpeAMT family genes.Phosphorylation analysis of residues within the C-terminal of PpeAMT proteins revealed many conserved phosphorylation residues in both the AMT1 and AMT2 subfamily members, which could potentially play roles in controlling the NH 4+transport activities. This study provides gene resources to study the biological function of AMT proteins in peach, and reveals molecular basis for NH_(4)^(+) uptake and N nutrition mechanisms of fruit trees.Meiling Tang Yuhe Li Yahui Chen Lei Han Hongxia Zhang Zhizhong Song 2020Phyton-International Journal of Experimental Botany2020,89,4:2

Human Endogenous Retroviruses as Biomedicine Markers显示文摘Human endogenous retroviruses(HERVs)were formed via ancient integration of exogenous retroviruses into the human genome and are considered to be viral“fossils”.The human genome is embedded with a considerable amount of HERVs,witnessing the long-term evolutionary history of the viruses and the host. Most HERVs have lost coding capability during selection but still function in terms of HERV-mediated regulation of host gene expression. In this review,we summarize the roles of HERV activation in response to viral infections and diseases, and emphasize the potential use of HERVs as biomedicine markers in the early diagnosis of diseases such as cancer, which provides a new perspective for the clinical application of HERVs.Yuhe Song Xiang Li Xiaoman Wei Jie Cui 2021Virologica Sinica2021,36,5:1
Changes in Several Physiological and Biochemical Indices of Maize Seedling Roots Caused by Drought Stress显示文摘The changes in several physiological and biochemical indices of seedling roots of new maize variety Qingnong 8 were studied under the simulated drought condition with 18% PEG-6000 and water shortage. The results showed that under drought conditions, the contents of soluble protein and malonialdehy( MDA) and the activities of superoxide dismutase( SOD) and peroxidase( POD) in roots of maize seedlings significantly increased, and the increasing amplitude reduced after water shortage for 96 h. The re-watering treatment results after 48 h water shortage showed that the SOD and POD activities and the MDA content could recover to normal level, and the soluble protein content was lower than normal content. This study showed that the maize seedlings of Qingnong 8 suffered drought injury could grow normally after re-watering treatment.Cui Limei Wang Xinxin Xuan Huidong Song Xiyun Pei Yuhe 2015Plant Diseases and Pests2015,6,4:1

A new regional vegetation mapping method based on terrain-climate-remote sensing and its application on the Qinghai-Xizang Plateau显示文摘Understanding the impact of climate change on vegetation and its evolution trend requires long-term accurate data on regional vegetation types and their geographical distribution.Currently, land use and land cover types are mainly obtained based on remote sensing information.Little research has been conducted on remote sensing interpretation of vegetation types and their geographical distributions in terms of the comprehensive utilization of remote sensing, climate, and terrain.A new region vegetation mapping method based on terrain-climate-remote sensing was developed in this study, supported by the Google Earth Engine(GEE)and the random forest algorithm, which is a new generation of earth science data and analysis application platform, together with optimal vegetation mapping features obtained from the average impure reduction method and out-of-bag error value, using different information from remote sensing, climate, and terrain. This vegetation of Qinghai-Xizang Plateau with 10 m spatial resolution in 2020 was mapped,in terms of this new vegetation mapping method,Sentinel-2A/B remotely sensed images, climate, and terrain. The accuracy verification of vegetation mapping on the Qinghai-Xizang Plateau showed an overall accuracy of 89.5%and a Kappa coefficient of 0.87.The results suggest that the regional vegetation mapping method based on terrain-climate-remote sensing proposed in this study can provide technical support for obtaining long-term accurate data on vegetation types and their geographical distributions on the Qinghai-Xizang Plateau and the globe.Guangsheng ZHOU Hongrui REN Tong LIU Li ZHOU Yuhe JI Xingyang SONG Xiaomin LV 2023Science China Earth Sciences2023,66,2:0
Effects of Acetosyringone on Genetic Transformation of Waxy Maize Using Different Receptor Systems显示文摘Acetosyringone( AS) has great influences on Agrobacterium-mediated genetic transformation. In order to improve the transformation frequency of waxy maize,in this study, shoot tips and immature embryo-derived callus of Lainongnuo 38 were collected as receptor materials,to compare the effects of pH in suspension medium, addition modes and concentrations of acetosyringone on genetic transformation of waxy maize. Results showed that adding 2 μl of 150 μmol / L AS in the wound with suspension medium at pH 5. 2 can significantly improve the transformation frequency of shoot tips of waxy maize; in genetic transformation of maize callus, adding 5 mg / L AS in infection solution can significantly improve the percentage of resistant callus.Xinmei GUO Xinming CHE Yuhe PEI Xiyun SONG 2013Agricultural Biotechnology2013,2,5:0
