1A Chromosome-Scale Genome Assembly of Paper Mulberry(Bmussonetia papyrifera)Provides New Insights into Its Forage and Papermaking Usage显示文摘Paper mulberry(Broussonetia papyrifera)is a well-known woody tree historically used for Cai Lun papermaking,one of the four great inventions of ancient China.More recently,Paper mulberry has also been used as forage to address the shortage of feedstuff because of its digestible crude fiber and high protein contents.In this study,we obtained a chromosome-scale genome assembly for Paper mulberry using integrated approaches,including Illumina and PacBio sequencing platform as well as Hi-C,optical,and genetic maps.The assembled Paper mulberry genome consists of 386.83 Mb,which is close to the estimated size,and 99.25%(383.93 Mb)of the assembly was assigned to 13 pseudochromosomes.Comparative genomic analysis revealed the expansion and contraction in the flavonoid and lignin biosynthetic gene families,respectively,accounting for the enhanced flavonoid and decreased lignin biosynthesis in Paper mulberry.Moreover,the increased ratio of syringyl-lignin to guaiacyl-lignin in Paper mulberry underscores its suitability for use in medicine,forage,papermaking,and barkcloth making.We also identified the rootassociated microbiota of Paper mulberry and found that Pseudomonas and Rhizobia were enriched in its roots and may provide the source of nitrogen for its stems and leaves via symbiotic nitrogen fixation.Collectively,these results suggest that Paper mulberry might have undergone adaptive evolution and recruited nitrogen-fixing microbes to promote growth by enhancing flavonoid production and altering lignin monomer composition.Our study provides significant insights into genetic basis of the usefulness of Paper mulberry in papermaking and barkcloth making,and as forage.These insights will facilitate further domestication and selection as well as industrial utilization of Paper mulberry worldwide.Xianjun Peng Hui Liu Peilin Chen Feng Tang Yanmin Hu Fenfen Wang Zhi Pi Meiling Zhao Naizhi Chen Hui Chen Xiaokang Zhang Xueqing Yan Min Liu Xiaojun Fu Guofeng Zhao Pu Yao Lili Wang He Dai Xuming Li Wei Xiong Wencai Xu Hongkun Zheng Haiyan Yu Shihua Shen 2019Molecular Plant2019,12,5:18

5A novel deep generative modeling-based data augmentation strategy for improving short-term building energy predictions显示文摘Short-term building energy predictions serve as one of the fundamental tasks in building operation management.While large numbers of studies have explored the value of various supervised machine learning techniques in energy predictions,few studies have addressed the potential data shortage problem in developing data-driven models.One promising solution is data augmentation,which aims to enrich existing building data resources for reliable predictive modeling.This study proposes a deep generative modeling-based data augmentation strategy for improving short-term building energy predictions.Two types of conditional variational autoencoders have been designed for synthetic energy data generation using fully connected and one-dimensional convolutional layers respectively.Data experiments have been designed to evaluate the value of data augmentation using actual measurements from 52 buildings.The results indicate that conditional variational autoencoders are capable of generating high-quality synthetic data samples,which in turns helps to enhance the accuracy in short-term building energy predictions.The average performance enhancement ratios in terms of CV-RMSE range between 12%and 18%.Practical guidelines have been obtained to ensure the validity and quality of synthetic building energy data.The research outcomes are valuable for enhancing the robustness and reliability of data-driven models for smart building operation management.Cheng Fan Meiling Chen Rui Tang Jiayuan Wang 2022Building Simulation2022,15,2:2
6Characteristics of oral methicillin-resistant Staphylococcus epidermidis isolated from dental plaque显示文摘The oral microbial community is widely regarded as a latent reservoir of antibiotic resistance genes. This study assessed the molecular epidemiology, susceptibility profile, and resistance mechanisms of 35 methicillin-resistant Staphylococcus epidermidis(MRSE) strains isolated from the dental plaque of a healthy human population. Broth microdilution minimum inhibitory concentrations(MICs) revealed that all the isolates were nonsusceptible to oxacillin and penicillin G. Most of them were also resistant to trimethoprim(65.7%) and erythromycin(54.3%). The resistance to multiple antibiotics was found to be largely due to the acquisition of plasmid-borne genes. The mec A and dfr A genes were found in all the isolates, mostly dfr G(80%), aac A-aph D(20%), aad D(28.6%), aph A3(22.9%), msr A(5.7%), and the erm C gene(14.3%). Classical mutational mechanisms found in these isolates were mainly efflux pumps such as qac A(31.4%), qac C(25.7%), tet K(17.1%), and nor A(8.6%). Multilocus sequence type analysis revealed that sequence type 59(ST59) strains comprised 71.43% of the typed isolates, and the e BURST algorithm clustered STs into the clonal complex 2-II(CC2-II). The staphyloccoccal cassette chromosome mec(SCCmec) type results showed that 25(71.43%) were assigned to type IV. Moreover, 88.66% of the isolates were found to harbor six or more biofilm-associated genes. The aap, atl E, embp, sdr F, and IS256 genes were detected in all 35 isolates. 7Characterization and Expression of Ammonium Transporter in Peach (Prunus persica) and Regulation Analysis in Response to External Ammonium Supply显示文摘As the preferred nitrogen(N)source,ammonium(NH_(4)^(+))contributes to plant growth and development and fruit quality.In plants,NH 4+uptake is facilitated by a family of NH_(4)^(+) transporters(AMT).However,the molecular mechanisms and functional characteristics of the AMT genes in peach have not been mentioned yet.In this present study,excess NH_(4)^(+) stress severely hindered shoot growth and root elongation,accompanied with reduced mineral accumulation,decreased leaf chlorophyll concentration,and stunned photosynthetic performance.In addition,we identified 14 putative AMT genes in peach(PpeAMT).Expression analysis showed that PpeAMT genes were differently expressed in peach leaves,stems and roots,and were distinctly regulated by external NH_(4)^(+) supplies.Putative cis-elements involved in abiotic stress adaption,Ca^(2+) response,light and circadian rhythms regulation,and seed development were observed in the promoters of the PpeAMT family genes.Phosphorylation analysis of residues within the C-terminal of PpeAMT proteins revealed many conserved phosphorylation residues in both the AMT1 and AMT2 subfamily members,which could potentially play roles in controlling the NH 4+transport activities.This study provides gene resources to study the biological function of AMT proteins in peach,and reveals molecular basis for NH_(4)^(+) uptake and N nutrition mechanisms of fruit trees.Meiling Tang Yuhe Li Yahui Chen Lei Han Hongxia Zhang Zhizhong Song 2020Phyton-International Journal of Experimental Botany2020,89,4:2

11The haplotype-resolved T2T genome of teinturier cultivar Yan73 reveals the genetic basis of anthocyanin biosynthesis in grapes显示文摘Teinturier grapes are characterized by the typical accumulation of anthocyanins in grape skin,flesh,and vegetative tissues,endowing them with high utility value in red wine blending and nutrient-enriched foods developing.However,due to the lack of genome information,the mechanism involved in regulating teinturier grape coloring has not yet been elucidated and their genetic utilization research is still insufficient.Here,the cultivar‘Yan73’was used for assembling the telomere-to-telomere(T2T)genome of teinturier grapes by combining the High Fidelity(HiFi),Hi-C and ultralong Oxford Nanopore Technologies(ONT)reads.Two haplotype genomes were assembled,at the sizes of 501.68 Mb and 493.38 Mb,respectively.In the haplotype 1 genome,the transposable elements(TEs)contained 32.77%of long terminal repeats(LTRs),while in the haplotype 2 genome,31.53%of LTRs were detected in TEs.Furthermore,obvious inversions were identified in chromosome 18 between the two haplotypes.Transcriptome profiling suggested that the gene expression patterns in‘Cabernet Sauvignon’and‘Yan73’were diverse depending on tissues,developmental stages,and varieties.The transcription program of genes in the anthocyanins biosynthesis pathway between the two cultivars exhibited high similarity in different tissues and developmental stages,whereas the expression levels of numerous genes showed significant differences.Compared with other genes,the expression levels of VvMYBA1 and VvUFGT4 in all samples,VvCHS2 except in young shoots and VvPAL9 except in the E-L23 stage of‘Yan73’were higher than those of‘Cabernet Sauvignon’.Further sequence alignments revealed potential variant gene loci and structure variations of anthocyanins biosynthesis related genes and a 816 bp sequence insertion was found in the promoter of VvMYBA1 of‘Yan73’haplotype 2 genome.The‘Yan73’T2T genome assembly and comparative analysis provided valuable foundations for further revealing the coloring mechanism of teinturier grapes and the genetic improvement of grape coloring traits.Kekun Zhang Mengrui Du Hongyan Zhang Xiaoqian Zhang Shuo Cao Xu Wang Wenrui Wang Xueqiang Guan Penghui Zhou Jin Li Wenguang Jiang Meiling Tang Qiuling Zheng Muming Cao Yongfeng Zhou Keqin Chen Zhongjie Liu Yulin Fang 2023Horticulture Research2023,10,11:0

17Effects of multi-sequence combination forces on creep characteristics of bales during wheat harvesting显示文摘During the baling operation,the wheat stalks are subjected to various mechanisms in the baler and the main form is compression.After the wheat stem is forced by a combination of the threshing cylinder,it needs to be formed under the action of straw baler and meet transport requirements.This paper mainly studies the properties of wheat stalks when baling,and proposes the application of the creep after-effect theory during the baling process.The tension-compression tester was used to perform a 50 mm stalk mechanical test,50 mm stalk static pressure test,35 mm×40 mm×50 mm stalk module static pressure test and bale static pressure test.The measured elastic modulus of the stem sample was 7.59 MPa,and the elastic modulus of the inner core of the stem was 8.24 MPa.The return curve of the single stalk and the bale is consistent with the initial creep and steady-state creep in the creep after-effect theory.A logarithmic function was used for fitting of the first stage with coefficient of determination R2=0.8364,and a linear function was used for fitting of the second stage with coefficient of determination R2=0.9921.The high water content static pressure test suggests that the load in the loading direction is the coupled load of the working load of the hydraulic cylinder and the internal stress of the bale.When harvesting wheat stalks with high moisture content,the density parameter of the bale can be appropriately increased while the load parameter of the hydraulic cylinder can be considered unchanged or even reduced.The adjustment of density and load can still ensure the forming quality of the bale.Zhong Tang Yaquan Liang Ben Zhang Meiling Wang Hao Zhang Yaoming Li 2021International Journal of Agricultural and Biological Engineering2021,14,5:0
