| 1 | Wheat functional genomics in the era of next generation sequencing: An update显示文摘Bread wheat is not only an important cereal crop but also a model for study of an allopolyploid plant with a large, highly repetitive genome. Advances in next-generation sequencing(NGS) technology provide needed throughput to conquer the enormous size of the wheat genome. Multiple high quality reference genome sequences will soon be available. Full-scale wheat functional genomics studies are dawning. In this review we highlight the available tools and methodologies for wheat functional genomics research developed with the assistance of NGS technology and recent progress, particularly the concerted effort in generating multiple reference genomes, strategies to attain genome-wide genetic variation, genome-wide association studies, mutant population generation, and NGS-supported gene cloning and functional characterization. | 2 | Frequency-domain diagonal extension imaging显示文摘The pixel size of a charge-coupled device(CCD)camera plays a major role in the image resolution,and the square pixels are attributed to the physical anisotropy of the sampling frequency.We synthesize the high sampling frequency directions from multiple frames acquired with different angles to enhance the resolution by 1.4×over conventional CCD orthogonal sampling.To directly demonstrate the improvement of frequency-domain diagonal extension(FDDE)microscopy,lens-free microscopy is used,as its resolution is dominantly determined by the pixel size.We demonstrate the resolution enhancement with a mouse skin histological specimen and a clinical blood smear sample.Further,FDDE is extended to lens-based photography with an ISO 12233 resolution target.This method paves a new way for enhancing the image resolution for a variety of imaging techniques in which the resolution is primarily limited by the sampling pixel size,for example,microscopy,photography,and spectroscopy. | Shan Jiang Meiling Guan Jiamin Wu Guocheng Fang Xinzhu Xu Dayong Jin Zhen Liu Kebin Shi Fan Bai Shu Wang Peng Xi | 2020 | Advanced Photonics2020,2,3: | 3 |

| 8 | Polarization modulation with optical lock-in detection reveals universal fluorescence anisotropy of subcellular structures in live cells显示文摘The orientation of fluorophores can reveal crucial information about the structure and dynamics of their associated subcellular organelles.Despite significant progress in super-resolution,fluorescence polarization microscopy remains limited to unique samples with relatively strong polarization modulation and not applicable to the weak polarization signals in samples due to the excessive background noise.Here we apply optical lock-in detection to amplify the weak polarization modulation with super-resolution.This novel technique,termed optical lock-in detection super-resolution dipole orientation mapping(OLID-SDOM),could achieve a maximum of 100 frames per second and rapid extraction of 2D orientation,and distinguish distance up to 50 nm,making it suitable for monitoring structural dynamics concerning orientation changes in vivo.OLID-SDOM was employed to explore the universal anisotropy of a large variety of GFP-tagged subcellular organelles,including mitochondria,lysosome,Golgi,endosome,etc.We found that OUF(Orientation Uniformity Factor)of OLID-SDOM can be specific for different subcellular organelles,indicating that the anisotropy was related to the function of the organelles,and OUF can potentially be an indicator to distinguish normal and abnormal cells(even cancer cells).Furthermore,dual-color super-resolution OLID-SDOM imaging of lysosomes and actins demonstrates its potential in studying dynamic molecular interactions.The subtle anisotropy changes of expanding and shrinking dendritic spines in live neurons were observed with real-time OLID-SDOM.Revealing previously unobservable fluorescence anisotropy in various samples and indicating their underlying dynamic molecular structural changes,OLID-SDOM expands the toolkit for live cell research. | Meiling Guan Miaoyan Wang Karl Zhanghao Xu Zhang Meiqi Li Wenhui Liu Jing Niu Xusan Yang Long Chen Zhenli Jing Micheal Q.Zhang Dayong Jin Peng Xi Juntao Gao | 2022 | Light(Science & Applications)2022,11,1: | 1 |
| 9 | The haplotype-resolved T2T genome of teinturier cultivar Yan73 reveals the genetic basis of anthocyanin biosynthesis in grapes显示文摘Teinturier grapes are characterized by the typical accumulation of anthocyanins in grape skin,flesh,and vegetative tissues,endowing them with high utility value in red wine blending and nutrient-enriched foods developing.However,due to the lack of genome information,the mechanism involved in regulating teinturier grape coloring has not yet been elucidated and their genetic utilization research is still insufficient.Here,the cultivar‘Yan73’was used for assembling the telomere-to-telomere(T2T)genome of teinturier grapes by combining the High Fidelity(HiFi),Hi-C and ultralong Oxford Nanopore Technologies(ONT)reads.Two haplotype genomes were assembled,at the sizes of 501.68 Mb and 493.38 Mb,respectively.In the haplotype 1 genome,the transposable elements(TEs)contained 32.77%of long terminal repeats(LTRs),while in the haplotype 2 genome,31.53%of LTRs were detected in TEs.Furthermore,obvious inversions were identified in chromosome 18 between the two haplotypes.Transcriptome profiling suggested that the gene expression patterns in‘Cabernet Sauvignon’and‘Yan73’were diverse depending on tissues,developmental stages,and varieties.The transcription program of genes in the anthocyanins biosynthesis pathway between the two cultivars exhibited high similarity in different tissues and developmental stages,whereas the expression levels of numerous genes showed significant differences.Compared with other genes,the expression levels of VvMYBA1 and VvUFGT4 in all samples,VvCHS2 except in young shoots and VvPAL9 except in the E-L23 stage of‘Yan73’were higher than those of‘Cabernet Sauvignon’.Further sequence alignments revealed potential variant gene loci and structure variations of anthocyanins biosynthesis related genes and a 816 bp sequence insertion was found in the promoter of VvMYBA1 of‘Yan73’haplotype 2 genome.The‘Yan73’T2T genome assembly and comparative analysis provided valuable foundations for further revealing the coloring mechanism of teinturier grapes and the genetic improvement of grape coloring traits. | Kekun Zhang Mengrui Du Hongyan Zhang Xiaoqian Zhang Shuo Cao Xu Wang Wenrui Wang Xueqiang Guan Penghui Zhou Jin Li Wenguang Jiang Meiling Tang Qiuling Zheng Muming Cao Yongfeng Zhou Keqin Chen Zhongjie Liu Yulin Fang | 2023 | Horticulture Research2023,10,11: | 0 |
| 10 | GP方案治疗RRM1蛋白低表达的晚期非小细胞肺癌的疗效观察(英文)显示文摘Objective:The aim of this study was to observe the efficacy of gemcitabine combined with cisplatin(GP)in advanced non-small cell lung cancer(NSCLC)patients with low expression of ribonucleotide reductase 1(RRM1)protein using immunohistochemistry.Methods:RRM1 protein expression in tumor tissue was detected by streptavidin-peroxidase (SP)method of immunohistochemistry.GP regimen(gemcitabine 1000-1250 mg d1,d8,cisplatin 75 mg/m2)was given to advanced NSCLC patients with low expression of RRM1 protein.Results:In the total of 40 patients,these patients with RRM1 low expression performing GP chemotherapy had a good response rate,the objective response rate(ORR)was 47.5%(95% CI,32.02%-62.98%),and the disease control rate(DCR)was 72.5%(95%CI,65.44%-79.56%).ORR is 45.45%(5/11)in the squamous cell carcinoma patients while 48.15%(13/27)in the adenocarcinoma patients.Conclusion:Superior ORR and DCR were found in advanced NSCLC patients with low expression of RRM1 protein expression performing GP regimen. | Meiling Zhao Haihong Yang Jun liu Yubao Guan Mingchong Mo Enyun Lin Jianxing He | 2011 | The Chinese-German Journal of Clinical Oncology2011,10,12: | 0 |
