4Ustilaginoidea virens modulates lysine 2-hydroxyisobutyrylation in rice flowers during infection显示文摘The post-translational modification lysine 2-hydroxyisobutyrylation(K_(hib))plays an important role in gene transcription,metabolism,and enzymatic activity.K_(hib)sites have been identified in rice(Oryza sativa).However,the K_(hib)status of proteins in rice flowers during pathogen infection remains unclear.Here,we report a comprehensive identification of K_(hib)-modified proteins in rice flowers,and the changes in these proteins during infection with the fungal pathogen Ustilaginoidea virens.By using a tandem mass tag-based quantitative proteomics approach,we identified 2,891 K_(hib)sites on 964 proteins in rice flowers.Our data demonstrated that 2-hydroxyisobutyrylated proteins are involved in diverse biological processes.K_(hib)levels were substantially reduced upon infection with U.virens.Chromatin immunoprecipitation polymerase chain reaction(PCR)and reverse transcription quantitative PCR analyses revealed that histone K_(hib)is involved in the expression of disease-resistance genes.More importantly,most quantified sites on core histones H3 were downregulated upon U.virens infection.In addition,the histone deacetylases HDA705,HDA716,SRT1,and SRT2 are involved in the removal of K_(hib)marks in rice.HDA705 was further confirmed to negatively regulate rice disease resistance to pathogens U.virens,Magnaporthe oryzae,and Xanthomonas oryzae pv.oryzae(Xoo).Our data suggest that U.virens could modulate K_(hib)in rice flowers during infection.Xiaoyang Chen Qiutao Xu Yuhang Duan Hao Liu Xiaolin Chen Junbin Huang Chaoxi Luo Dao-Xiu Zhou Lu Zheng 2021Journal of Integrative Plant Biology2021,63,10:1

6Bladder microenvironment actuated proteomotors with ammonia amplification for enhanced cancer treatment显示文摘Enzyme-driven micro/nanomotors consuming in situ chemical fuels have attracted lots of attention for biomedical applications.However,motor systems composed by organism-derived organics that maximize the therapeutic efficacy of enzymatic products remain challenging.Herein,swimming proteomotors based on biocompatible urease and human serum albumin are constructed for enhanced antitumor therapy via active motion and ammonia amplification.By decomposing urea into carbon dioxide and ammonia,the designed proteomotors are endowed with self-propulsive capability,which leads to improved internalization and enhanced penetration in vitro.As a glutamine synthetase inhibitor,the loaded L-methionine sulfoximine further prevents the conversion of toxic ammonia into non-toxic glutamine in both tumor and stromal cells,resulting in local ammonia amplification.After intravesical instillation,the proteomotors achieve longer bladder retention and thus significantly inhibit the growth of orthotopic bladder tumor in vivo without adverse effects.We envision that the as-developed swimming proteomotors with amplification of the product toxicity may be a potential platform for active cancer treatment.Hao Tian Juanfeng Ou Yong Wang Jia Sun Junbin Gao Yicheng Ye Ruotian Zhang Bin Chen Fei Wang Weichang Huang Huaan Li Lu Liu Chuxiao Shao Zhili Xu Fei Peng Yingfeng Tu 2023Acta Pharmaceutica Sinica B2023,13,9:0

8Target-triggered hairpin-free chain-branching growth of DNA dendrimers for contrast-enhanced imaging in living cells by avoiding signal dispersion显示文摘The development of amplification strategies is one of the central challenges for detection of lowabundance targets. One-to-many(1:M) amplification strategies in which one target lights many signal probes, has improved the detection sensitivity in bulk solution, but with discounted contrast in cell imaging, because the lighted probes are dissociative and dispersible. In this work, a one-to-large(1:L) signaling mechanism, in which the lighted probes were orderly connected to each other, was conceptually proposed to enhance the contrast in cell imaging by avoiding signal dispersion in amplification. Accordingly,target-triggered hairpin-free chain-branching assembly(HFCBA) holds great potential to implement the1:L mechanism, but using it in cell imaging has yet to be demonstrated. As a proof of concept, a group of probes were first programmed to implement mi RNA-21-triggered HFCBA. After transfection of probes,gradually-growing signal flares in cells were monitored along with the growth of DNA dendrimers;and the in situ fluorescence accumulation in HFCBA resulted in highly-enhanced contrast to the surrounding by avoiding signal dispersion in amplification. The contrast-enhanced imaging with signal amplification is significant for biological analysis and molecular medicine. 10Comparative oxidation proteomics analyses suggest redox regulation of cytosolic translation in rice leaves upon Magnaporthe oryzae infection显示文摘Pathogen attack can increase plant levels of reactive oxygen species(ROS),which act as signaling molecules to activate plant defense mechanisms.Elucidating these processes is crucial for understanding redox signaling pathways in plant defense responses.Using an iodo-tandem mass tag(TMT)-based quantitative proteomics approach,we mapped 3362 oxidized cysteine sites in 2275 proteins in rice leaves.Oxidized proteins were involved in gene expression,peptide biosynthetic processes,stress responses,ROS metabolic processes,and translation pathways.Magnaporthe oryzae infection led to increased oxidative modification levels of 512 cysteine sites in 438 proteins,including many transcriptional regulators and ribosomal proteins.Ribosome profiling(Ribo-seq)analysis revealed that the oxidative modification of ribosomal proteins promoted the translational efficiency of many mRNAs involved in defense response pathways,thereby affecting rice immunity.Our results suggest that increased oxidative modification of ribosomal proteins in rice leaves promotes cytosolic translation,thus revealing a novel function of posttranslational modifications.Furthermore,the oxidation-sensitive proteins identified here provide a valuable resource for research on protein redox regulation and can guide future mechanistic studies.Xiaoyang Chen Qiutao Xu Yaping Yue Yuhang Duan Hao Liu Xiaolin Chen Junbin Huang Lu Zheng 2023Plant Communications2023,4,3:0

Compared with traditional methods for numerical differentiation, the output of our method can be considered directly as the derivative of the underlying function. 13Deciphering controversial results of cell proliferation on TiO2 nanotubes using machine learning显示文摘With the rapid development of biomedical sciences,contradictory results on the relationships between biological responses and material properties emerge continuously,adding to the challenge of interpreting the incomprehensible interfacial process.In the present paper,we use cell proliferation on titanium dioxide nanotubes(TNTs)as a case study and apply machine learning methodologies to decipher contradictory results in the literature.The gradient boosting decision tree model demonstrates that cell density has a higher impact on cell proliferation than other obtainable experimental features in most publications.Together with the variation of other essential features,the controversy of cell proliferation trends on various TNTs is understandable.By traversing all combinational experimental features and the corresponding forecast using an exhausted grid search strategy,we find that adjusting cell density and sterilization methods can simultaneously induce opposite cell proliferation trends on various TNTs diameter,which is further validated by experiments.This case study reveals that machine learning is a burgeoning tool in deciphering controversial results in biomedical researches,opening up an avenue to explore the structure-property relationships of biomaterials.Ziao Shen Si Wang Zhenyu Shen Yufei Tang Junbin Xu Changjian Lin Xun Chen Qiaoling Huang 2021Regenerative Biomaterials2021,8,4:0
