| 1 | Screen efficiency comparisons of decision tree and neural network algorithms in machine learning assisted drug design显示文摘In view of huge search space in drug design, machine learning has become a powerful method to predict the affinity between small molecular drug and targeting protein with the development of artificial intelligence technology. However, various machine learning algorithms including massive different parameters make the prediction framework choice to be quite difficult. In this work, we took a recent drug design competition(from XtalPi company on the DataCastle platform) as the typical case to find the optimized parameters for different machines learning algorithms and the most effective algorithm. After the parameter optimizations, we compared the typical machine learning methods as decision tree(XGBoost, LightGBM) and artificial neural network(MLP, CNN) with root-mean-square error(RMSE) and coefficient of determination(R^2) evaluation. As a result, decision tree is more effective than the neural network as LightGBM>XGBoost>CNN>MLP in the affinity prediction of the specific drug design problem with ~160000 samples. For a much larger screening task in a more complicated drug design study, the sophisticated neural network model may go beyond the decision tree algorithm after generalization enhancing and overfitting reducing. | 2 | Efficacy of Zhonglun'a-decoction-containing serum on fibroblastlike synoviocyte apoptosis in rats with collagen-induced arthritis via inhibiting Janus kinase/signal transducer and activator of transcription signaling pathway显示文摘OBJECTIVE: To investigate the efficacy of Zhonglun'a-decoction-containing serum(ZHONGL-CS)on the in vitro apoptosis of fibroblast-like synoviocytes(FLS) from rats with collagen-induced arthritis(CIA) by investigating the Janus kinase/signal transducer and activator of transcription(JAK/STAT) signaling pathway.METHODS: A CIA rat model was established using bovine type Ⅱ collagen. FLS were isolated, cultured and identified. A cell counting kit-8 was used to detect cell activity. The half maximal inhibitory concentration(IC50) was calculated. Experimental subjects were divided into control, CIA,ZHONGL-CS, JAK2 inhibitor AG490, and ZHONGLCS with AG490 groups. The in vitro cell cycle and apoptosis rate were detected in FLS by flow cytometry. Bcl-2-associated X protein(Bax), B-cell lymphoma 2(Bcl-2), caspase-3, cyclin D1, phosphorylated JAK2, STAT1, and STAT3 protein expressions in FLS were examined by Western blotting. JAK2, STAT1 and STAT3 mRNA levels were examined by quantitative real-time polymerase chain reaction.RESULTS: Compared with the CIA group, FLS proliferation was inhibited, the FLS G0/G1 cell cycle was arrested, and the rate of FLS apoptosis was increased in the ZHONGL-CS group. In the ZHONGLCS group, the protein levels of Bcl-2 and cyclin D1 were reduced compared with the CIA group and the levels of Bax and caspase-3 in FLS were increased. In the ZHONGL-CS group, the expressions of JAK2, STAT1, and STAT3 mRNA and the levels of phosphorylated JAK2, STAT1, and STAT3 proteins were reduced.CONCLUSION: ZHONGL-CS may induce FLS apoptosis in CIA rats. | 4 | Effects of temperature and light on seed germination of ephemeral plants in the Gurbantunggut Desert, China: implications for vegetation restoration显示文摘Seed germination is a key transitional stage in plant life cycle and is strongly regulated by temperature and light.Therefore, research on the effects of temperature and light on seed germination is extremely meaningful for vegetation restoration, especially in desert ecosystems.Seeds of 28 ephemeral plants collected from the Gurbantunggut Desert of China were incubated at different temperatures(5℃/1℃, 15℃/5℃, 20℃/5℃, 25℃/10℃ and 30℃/15℃) in 12-h light/12-h darkness or continuous darkness regimes, and the responses of seed germination to temperature and light and the germination speed were studied in 2016.Results showed that seed germination percentage of the 28 ephemeral plants significantly differed to temperature and light.We classified the studied plants as the following groups based on their responses to temperature: 1 low temperature responsed plants, 12 moderate temperature responsed plants, 7 high temperature responsed plants, 4 non-responsed plants and 5 plants of no germination.It should be noted that Corispermum lehmannianum Bunge is sensitive to both moderate and high temperatures.There were 4 groups of plant in response to light, i.e., 7 light responsed plants, 10 dark responsed plants, 6 light non-responsed plants and 5 plants of no germination.Based on seed germination speed of the 28 ephemeral plants, we divided them into 4 patterns of germination, i.e., very rapid, moderately rapid, moderate and slow.Combining variations of temperature, precipitation and sand dune types in the study area, we suggested that very rapid and moderately rapid germinated plants could be used to moving sand dunes in early spring during vegetation restoration, moderate germinated plants could be used to semi-fixed sand dunes in late autumn, and slow germinated plants could be used to sand plain in summer.Thus, seedling establishment and vegetation restoration would be improved by considering seed germination characteristics of these ephemeral plants in the Gurbantunggut Desert, China. | CHEN Yanfeng CAO Qiumei LI Dexin LIU Huiliang ZHANG Daoyuan | 2019 | Journal of Arid Land2019,11,6: | 4 |
| 5 | Alteration of P2X3 expression in dorsal root ganglia after sciatic nerve ligation显示文摘BACKGROUND:The expressions of P2X3 receptor in dorsal root ganglia(DRG)after different peripheral nerve injuries are diverse.It indicates the different roles of P2X3 in different models-caused neuropathologic pains.OBJECTIVE:To observe the expressions of P2X3 in corresponding DRG after sciatic nerve ligation in rats.DESIGN:Controlled observation experiment.SETTING:Department of Morphology,Hunan Traditional Chinese Medical College;Department of Human Anatomy and Neurobiology,Xiangya Medical College,Central South University.MATERIALS:Thirty-five healthy adult SD rats of clean grade an d either gender,weighing(200±20)g,were involved.According to the random digits table,the involved rats were randomized into 3 groups:normal group(n =5),sham-operated group(n =5)and experimental group(n =25).The experimental group were subdivided into 3,7,14,21,28 days groups according to different surviving time after operation,5 rats at each time point.Polyclonal rabbit anti-P2X3 antibody(ABCAM company);biotinylated goat anti-rabbit IgG(Zhongshanjingqiao Biotechnical Co.,Ltd.,Beijing);Motic fluorescence microscope(Motic,Germany).METHODS:The experiments were carried out in the Department of Human Anatomy and Neurobiology,Xiangya Medical College,Central South University from June to December 2006.① Rats of experimental group were created into models by ligation of right sciatic nerve according to the method of Seltzer et al.Left sciatic nerve was used as self-control.As for rats in the sham-operated group,ligation of sciatic nerve was omitted,but other procedures were the same as those in the experimental group.Rats of normal group were untouched.② Rats of the normal group and sham-operated group survived for 14 days separately,and those of experimental group survived for corresponding time.After being deeply anesthetized by intraperitoneal injection of over-dose sodium pentobarbital,the rats of experimental group were transcardially perfused.L4-6 corresponding DRG connected to sciatic nerve were taken for preparing transverse sections serially.③P2X3 expression in L4-6 DRG was detected by immunohistochemistry,immunofluorescence and image analysis techniques.MAIN OUTCOME MEASURES:P2X3 expression in L4-6 DRG of rats in each group.RESULTS:Thirty-five SD rats were involved in the final analysis.① P2X3 expression in DRG:In normal DRG of rats,there were abundant P2X3 immuno-positive small-and medium-sized primary sensory neurons,especially the small ones,which mostly received the input from C fibers.There were only a few large neurons expressing P2X3.The immuno-positive products mostly were located in the cytoplasm and processes.The expression of P2X3 had a slight but significant decrease in ipsilateral L4-6 DRG 3 days after sciatic nerve ligation,and a decreasing tendency was observed with the elongation of time.At 28 days,the expression had not returned to base line,and still maintained at a low level.② P2X3 immuno-positive gray scale in DRG:P2X3 immuno-positive gray scale in ipsilateral side L4-6 DRG was 117.74±2.38,129.12± 4.86,133.56±3.79,148.75±6.90 and 150.49±5.15,respectively at 3,7,14,21 and 28 days after sciatic nerve ligation,which was significantly higher than that in the normal group and sham-operated group(105.11±3.52,104.22±5.41,F =78.861,P < 0.05),also significantly higher than that in the contralateral side(105.53±5.85,108.54±3.70,104.07±4.16,106.55±2.02,106.29±5.19,t =3.48-13.95,P < 0.05);There were no significant differences when comparing sham-operated group or contralateral side at each time point with normal group(P > 0.05)CONCLUSION:P2X3 is significantly down regulated in L4-6 DRG after sciatic nerve ligation.It may exert certain effects in neuropathic pain. | Guoxing Zhou Lesi Xie Qiben Wang Qingping Yu Xiaofu Liu Qiumei Liu Wei Peng Zhicheng Zeng | 2007 | Neural Regeneration Research2007,2,4: | 3 |

| 8 | Rheological responses of fumed silica suspensions under steady and oscillatory shear显示文摘Rheological experiments under steady and oscillatory shear were conducted for fumed silica suspen- sions in polyethylene glycol. Under steady shear the shear-thinning and thickening response were exhibited and the flow exponent N was determined. With the increase of concentration the flow exponent N showed a rapid increase, and it increased dramatically when the discontinuous shear-thickening took place. Oscillatory shear experiments were conducted at constant frequency and constant amplitude strain, respectively. The shear-thinning and the discontinuous shear-thickening behavior were observed under different constant frequencies from 10 to 80 rad/s. The correlation between complex modulus (G*) and sweep frequency (ω) was illuminated at γ =750%. It was found that the correlation between G* and ω could be fitted by equation: G*∝ωn. The indexes in shear-thinning region and shear-thickening were determined. The indexes were similar to some extent at shear-thinning region and increased dramati- cally to a much higher value when the shear-thickening occurred,especially at higher weight fractions. The results indicated that Streptococcus iniae was extremely sensitive to Galla Chinensis,Fructus Hippophae and Fructus Mume,highly sensitive to Sappan Lignum,Pericarpium Granati,Folium Eucalypti and Radix Scutellariae,moderately sensitive to Rhizoma Coptidis,Radix et Rhizoma Rhei,Flos Caryophyllata,Cortex phellodendri and Rabdosia serra( Maxim.) Hara,and insensitive to Herba Portulacae,Herba Houttuyniae,Polygonum hydropiper L.,Herba Menthae,Radix Glycyrrhizae,Pericarpium Citri Reticulatae,Herba Andrographitis and Rhizoma Acori Tatarinowii. Chinese medicinal herbs which Streptococcus iniae was extremely sensitive or moderately sensitive to were selected and prepared into three Chinese herbal medicine formulae for medicated bath of Oreochromis niloticus infected artificially with Streptococcus iniae. The results showed that medicated bath elicited therapeutic effects on infected Oreochromis niloticus. | 12 | Disposable paper-based bipolar electrode array for multiplexed electrochemiluminescence detection of pathogenic DNAs显示文摘A novel disposable paper-based bipolar electrode(BPE) array is fabricated for multiplexed electrochemiluminescence(ECL) detection of pathogenic DNAs. This proposed BPE array device consists of 15 units, each consisting of six sensing cells and two reporting cells patterned using hydrophobic wax. A hairpin structure DNA assembled on the cathodes of BPEs hybridizes with Pt nanoparticles(NPs) labeled probe DNA in the presence of complementary target DNA. The introduction of Pt NPs catalyzes the reduction of dissolved O2 at cathodes and induces an enhanced ECL signal from Ru(bpy)32+/tripropylamine(TPr A) at the anodes of BPEs. The dissolved O2 lost in reduction reaction could be promptly replenished due to the relatively large contact area of the paper-based cells with air, which ensures the stability of ECL signal. | 14 | Effects of different Chinese herbal prescriptions on cytokines in autoimmune prostatitis rats显示文摘OBJECTIVE:To observe and compare the effects of Chinese herbal prescriptions for promoting blood circulation,clearing heat,removing toxicity,and dispersing stagnated liver-Qi on cytokines in model rats with experimental autoimmune prostatitis(EAP) to provide an experimental basis for the use of Chinese herbal prescriptions in the treatment of chronic prostatitis.METHODS:One-hundred and ten male Wistar rats were randomly divided into 11 groups:blank group;model group;Huoxuehuayu(promoting blood circulation to remove blood stasis) high,middle,and low dose groups;Qingrejiedu(clearing heat and removing toxicity) high,middle,and low dose groups;and Shuganliqi(dispersing stagnated liver-Qi) high,middle,and low dose groups.Except the blank group,rats in all groups were injected subcutaneously in multiple points on days 0 and 30 with prostatic protein extractive solution(60 mg/ml_),and intraperitoneally injected with diphtheria-pertussis and tetanus vaccine(DPT vaccine) to establish the EAP model.Model rats were administrated high,middle,and low doses of Chinese herbal prescriptions and were sacrificed after 4 weeks.Pathological changes in the prostate gland were observed with HE staining and changes in serum interleukin-6(IL-6),interleukin-8(IL-8),and prostaglandin E_2(PGE_2) levels were detected with enzyme-linked immunosorbent assay.RESULTS:Compared with the blank group,serum PGE_2,IL-6,and IL-8 levels in the model group were significantly higher(P < 0.05).Compared with the model group,serum PGE_2,IL-6,and IL-8 levels in the Qingrejiedu low dose and middle dose groups were significantly lower(P < 0.05),with the lower dose having a more obvious effect.Serum PGE_2,IL-6,and IL-8 levels in the Huoxuehuayu high dose group(P < 0.05),IL-6 and IL-8 levels in the Huoxuehuayu middle dose group(P < 0.05),and the IL-8level in the Huoxuehuayu low dose group were significantly lower than those in the model group(P < 0.05).There were significant differences in PGE_2 and IL-6 levels among the different dose groups of Shuganliqi drugs(P < 0.05).Compared with the model group,serum PGE_(2/) IL-6,and IL-8levels in the Shuganliqi high dose group(P <0.05) and IL-8 level in the Shuganliqi low dose group were significantly lower(P < 0.05),while the Shuganliqi middle dose group did not change significantly(P > 0.05).CONCLUSION:Therefore,in TCM treatment of autoimmune prostatitis,different treatment methods should select different doses.For prescriptions that clear heat and remove toxicity,low doses should be used.For prescriptions that promote blood circulation to remove blood stasis and for prescriptions that disperse stagnated liver-Qi,high doses should be used. | Song Guohong Zhang Qiumei Pang Baozhen He Lijuan Saimaiti Julaiti Tulahong Aisikeer Gao Xuan You Lina Wuxiuer Reyihan Zhou Wentao Pang Qingyang | 2015 | Journal of Traditional Chinese Medicine2015,35,2: | 2 |

| 16 | Effect of immunopotentiator of the Chinese herbal medicine on the quantity of T lymphocyte in chicken显示文摘In order to study the mechanism of immunopotentiator,the quantity of T lymphocyte was observed.Total 240 1-day chikens were divided into 3 groups randomly:one contrast group and two groups being drunk immunopotentiator according to the concentration 10 mL·L^(-1) and 5 mL·L^(-1) lasting for 48 d.The number of T lymphocyte in blood was measured by E-rosette when the chikens were at 12-,24-,36-,and 48-day.The results showed that the percent of T lymphocyte in the trial group was obviously higher than that of the contrast,and the 10 mL·L^(-1) group was higher than that of the 5 mL·L^(-1) group;the quantity distribution of T lymphocyte in intestinal mucosa lymphoid tissue of 14-day,21-day chiken was surveyed in the contrast group and the 10 mL·L^(-1) group with the method of routine histology-slices and ANAE,the results showed that the quantity of T lymphocyte in the 10 mL·L^(-1) group was significantly higher than that of the contrast,which indicated that immunopotentiator increased markedly the quantity of T lymphocyte,and the 10 mL·L^(-1) group was higher than that of the 5 mL·L^(-1) group. | SHI Qiumei SHEN Ping GAO Guisheng ZHAO Ruili TANG Shengling | 2007 | Journal of Northeast Agricultural University(English Edition)2007,14,2: | 1 |
