| 2 | Transcriptome profiling of the developing postnatal mouse testis using next-generation sequencing显示文摘Mammalian testis development is a complex and highly sophisticated process. To study the dynamic change of normal testis development at the transcriptional level, we investigated mouse testes at three postnatal ages: 6 days postnatal, 4 weeks old, and 10 weeks old, representing infant (PN1), juvenile (PN2), and adult (PN3) stages, respectively. Using ultra high-throughput RNA sequencing (RNA-seq) technology, we obtained 211 million reads with a length of 35 bp. We identified 18837 genes that were expressed in mouse testes, and found that genes expressed at the highest level were involved in spermatogenesis. The gene expression pattern in PN1 was distinct from that in PN2 and PN3, which indicates that spermatogenesis has commenced in PN2. We analyzed a large number of genes related to spermatogenesis and somatic development of the testis, which play important roles at different developmental stages. We also found that the MAPK, Hedgehog, and Wnt signaling pathways were significantly involved at different developmental stages. These findings further our understanding of the molecular mechanisms that regulate testis development. | 3 | A Comprehensive Transcriptomic Analysis of Infant and Adult Mouse Ovary显示文摘Ovary development is a complex process involving numerous genes. A well-developed ovary is essential for females to keep fertility and reproduce offspring. In order to gain a better insight into the molecular mechanisms related to the process of mammalian ovary development,we performed a comparative transcriptomic analysis on ovaries isolated from infant and adult mice by using next-generation sequencing technology(SOLi D). We identified 15,454 and 16,646 transcriptionally active genes at the infant and adult stage, respectively. Among these genes, we also identified 7021 differentially expressed genes. Our analysis suggests that, in general, the adult ovary has a higher level of transcriptomic activity. However, it appears that genes related to primordial follicle development, such as those encoding Figla and Nobox, are more active in the infant ovary,whereas expression of genes vital for follicle development, such as Gdf9, Bmp4 and Bmp15, is upregulated in the adult. These data suggest a dynamic shift in gene expression during ovary development and it is apparent that these changes function to facilitate follicle maturation, when additional functional gene studies are considered. Furthermore, our investigation has also revealed several important functional pathways, such as apoptosis, MAPK and steroid biosynthesis, that appear to be much more active in the adult ovary compared to those of the infant. | 4 | An Integrated DEA Model Allowing Decomposition of Eco-Efficiency:A Case Study of China显示文摘A common feature of previous studies about the application of data envelopment analysis(DEA) to determine environmental and economic efficiencies is that the two were analyzed in separate models or frameworks. The purpose of this paper is to analyze the economic efficiency and environmental efficiency with a single model. This paper proposes an integrated DEA model, based on a modification of the directional distance function, which allows us to decompose the eco-efficiency(EE) into the economic efficiency(ECE) and environmental efficiency(ENE). The ECE characterizes the ability of gaining economic benefits while the ENE characterizes the ability to control pollutant emissions in production activities. Identification of ECE and ENE can help decision makers of different regions detect what kind of factor(economic inefficiency or environmental inefficiency) is the main source of eco-inefficiency. This can help decision makers more targeted to improve EE. To illustrate the feasibility of our approach, a case study of 30 regions in China is presented. The empirical results show that almost all regions have very high economic efficiencies. The environmental inefficiency is the main source of eco-inefficiency. The differences of environmental efficiencies lead to the differences of eco-efficiencies in the east, central and west areas, while the economic efficiencies do not have significant differences among these areas. | 9 | BIGpre: A Quality Assessment Package for Next-Generation Sequencing Data显示文摘The emergence of next-generation sequencing (NGS) technologies has significantly improved sequencing throughput and reduced costs. However, the short read length, duplicate reads and massive volume of data make the data processing much more difficult and complicated than the first-generation sequencing technology. Although there are some software packages developed to assess the data quality, those packages either are not easily available to users or require bioinformatics skills and computer resources. Moreover, almost all the quality assessment software currently available didn't taken into account the sequencing errors when dealing with the duplicate assessment in NGS data. Here, we present a new user-friendly quality assessment software package called BIGpre, which works for both Illumina and 454 platforms. BIGpre contains all the functions of other quality assessment software, such as the correlation between forward and reverse reads, read GC-content distribution, and base Ns quality. More importantly, BIGpre incorporates associated programs to detect and remove duplicate reads after taking sequencing errors into account and trimming low quality reads from raw data as well. BIGpre is primarily written in Perl and integrates graphical capability from the statistics package R. This package produces both tabular and graphical summaries of data quality for sequencing datasets from Illumina and 454 platforms. Processing hundreds of millions reads within minutes, this package provides immediate diagnostic information for user to manipulate sequencing data for downstream analyses. | 17 | Impact of Atmospheric and Oceanic Conditions on the Frequency and Genesis Location of Tropical Cyclones over the Western North Pacific in 2004 and 2010显示文摘This study examines the impact of atmospheric and oceanic conditions during May–August of 2004 and 2010 on the frequency and genesis location of tropical cyclones over the western North Pacific. Using the WRF model, four numerical experiments were carried out based on different atmospheric conditions and SST forcing. The numerical experiments indicated that changes in atmospheric and oceanic conditions greatly affect tropical cyclone activity, and the roles of atmospheric conditions are slightly greater than oceanic conditions. Specifically, the total number of tropical cyclones was found to be mostly affected by atmospheric conditions, while the distribution of tropical cyclone genesis locations was mainly related to oceanic conditions, especially the distribution of SST. In 2010, a warmer SST occurred west of 140°E, with a colder SST east of 140°E. On the one hand, the easterly flow was enhanced through the effect of the increase in the zonal SST gradient.The strengthened easterly flow led to an anomalous boundary layer divergence over the region to the east of 140°E, which suppressed the formation of tropical cyclones over this region. On the other hand, the colder SST over the region to the east of 140°E led to a colder low-level air temperature, which resulted in decreased CAPE and static instability energy.
