3Imputation of single-cell gene expression with an autoencoder neural network显示文摘Background:Single-cell RNA-sequencing(scRNA-seq)is a rapidly evolving technology that enables measurement of gene expression levels at an unprecedented resolution.Despite the explosive growth in the number of cells that can be assayed by a single experiment,scRNA-seq still has several limitations,including high rates of dropouts,which result in a large number of genes having zero read count in the scRNA-seq data,and complicate downstream analyses.Methods:To overcome this problem,we treat zeros as missing values and develop nonparametric deep learning methods for imputation.Specifically,our LATE(Learning with AuToEncoder)method trains an autoencoder with random initial values of the parameters,whereas our TRANSLATE(TRANSfer learning with LATE)method further allows for the use of a reference gene expression data set to provide LATE with an initial set of parameter estimates.Results:On both simulated and real data,LATE and TRANSLATE outperform existing scRNA-seq imputation methods,achieving lower mean squared error in most cases,recovering nonlinear gene-gene relationships,and better separating cell types.They are also highly scalable and can efficiently process over 1 million cells in just a few hours on a GPU.Conclusions:We demonstrate that our nonparametric approach to imputation based on autoencoders is powerful and highly efficient.Md.Bahadur Badsha Rui Li Boxiang Liu Yang ILi Min Xian Nicholas EBanovich Audrey Qiuyan Fu 2020Quantitative Biology2020,8,1:1
4Deep Neural Semantic Network for Keywords Extraction on Short Text显示文摘Keyword extraction is a branch of natural language processing,which plays an important role in many tasks,such as long text classification,automatic summary,machine translation,dialogue system,etc.All of them need to use high-quality keywords as a starting point.In this paper,we propose a deep learning network called deep neural semantic network(DNSN)to solve the problem of short text keyword extraction.It can map short text and words to the same semantic space,get the semantic vector of them at the same time,and then compute the similarity between short text and words to extract top-ranked words as keywords.The Bidirectional Encoder Representations from Transformers was first used to obtain the initial semantic feature vectors of short text and words,and then feed the initial semantic feature vectors to the residual network so as to obtain the final semantic vectors of short text and words at the same vector space.Finally,the keywords were extracted by calculating the similarity between short text and words.Compared with existed baseline models including Frequency,Term Frequency Inverse Document Frequency(TF-IDF)and Text-Rank,the model proposed is superior to the baseline models in Precision,Recall,and F-score on the same batch of test dataset.In addition,the precision,recall,and F-score are 6.79%,5.67%,and 11.08%higher than the baseline model in the best case,respectively.Chundong She Huanying You Changhai Lin Shaohua Liu Boxiang Liang Juan Jia Xinglei Zhang Yanming Qi 2020国际计算机前沿大会会议论文集2020,,2:0
5Feasibility and physics potential of detecting ^(8)B solar neutrinos at JUNO显示文摘The Jiangmen Underground Neutrino Observatory(JUNO)features a 20 kt multi-purpose underground liquid scintillator sphere as its main detector.Some of JUNO's features make it an excellent location for^8B solar neutrino measurements,such as its low-energy threshold,high energy resolution compared with water Cherenkov detectors,and much larger target mass compared with previous liquid scintillator detectors.In this paper,we present a comprehensive assessment of JUNO's potential for detecting^8B solar neutrinos via the neutrino-electron elastic scattering process.A reduced 2 MeV threshold for the recoil electron energy is found to be achievable,assuming that the intrinsic radioactive background^(238)U and^(232)Th in the liquid scintillator can be controlled to 10^(-17)g/g.With ten years of data acquisition,approximately 60,000 signal and 30,000 background events are expected.This large sample will enable an examination of the distortion of the recoil electron spectrum that is dominated by the neutrino flavor transformation in the dense solar matter,which will shed new light on the inconsistency between the measured electron spectra and the predictions of the standard three-flavor neutrino oscillation framework.IfDelta m^(2)_(21)=4.8times10^(-5);(7.5times10^(-5))eV^(2),JUNO can provide evidence of neutrino oscillation in the Earth at approximately the 3sigma(2sigma)level by measuring the non-zero signal rate variation with respect to the solar zenith angle.Moreover,JUNO can simultaneously measureDelta m^2_(21)using^8B solar neutrinos to a precision of 20% or better,depending on the central value,and to sub-percent precision using reactor antineutrinos.A comparison of these two measurements from the same detector will help understand the current mild inconsistency between the value of Delta m^2_(21)reported by solar neutrino experiments and the KamLAND 6STATE:A Clustering Algorithm Focusing on Edges Instead of Centers显示文摘With the expansion of data scale and the increase in data complexity,it is particularly important to accurately identify clusters and efficiently save clustering results.To address this,we propose a novel clustering algorithm,Shape clustering based on data field(STATE),which can quickly identify clusters of arbitrary shapes and greatly reduce the storage space of clustering results in any datasets without reducing the accuracy.STATE mainly focuses on finding the edges of clusters and directions of edges instead of clustering centers through the data field.The results of STATE are presented as the edges of clusters without data objects inside clusters and without noise.Extensive experiments show that STATE can recognize complex data distribution in noisy environments without discrimination and greatly save the storage space of clustering results.When it is applied in a real-world scene,facial feature extraction,STATE can recognize eyes,nose,mouth,eyebrows and facial contours automatically without calibrating key features or training.Using the extracted facial features,we achieve facial recognition with high accuracy.ZHAO Boxiang WANG Shuliang LIU Chuanlu 2021Chinese Journal of Electronics2021,30,5:0
7Trimerization of Acetylene and Alkene:Rapid Access to Polyenes显示文摘Conjugated polyene motifs are ubiquitous in various natural products and functional molecules;however,their synthesis is very challenging because of the required lengthy and time-consuming processes.We herein report an efficient approach for the synthesis of(E,E)-trienes via cationic rhodium catalysis using acetylene and simple alkenes bearing diverse directing groups as the starting materials.The reaction featured high step economy,excellent functional group compatibility,and exclusive stereoselectivity.Various directing groups such as carbonyl,sulfone,phosphate,hydroxyl,and amino were compatible.Furthermore,the triene products allowed versatile elaborations,providing rapid and convenient access to several important bioactive molecules,including vitamin A,(+)-roxaticin,and other complex polyenes.Mechanistic experiments showed that the directing group on the alkene played a crucial role in the reaction.Boxiang Liu Zhicong Lin Yu Wang Tairan Cheng Tongxiang Cao Shifa Zhu 2023CCS Chemistry2023,5,5:0
8Preparation of pure gum raw materials-low brown algae application显示文摘Octenylsuccinate starch ester,also called pure gum,is non-toxic and odourless modified starch which is widely used in many food fields.This study synthesized pure gum in a reaction kettle using the low molecular weight trehalose and octenyl succinic acid.An orthogonal test was carried out to find how the reaction factors aff ect the synthetization of octenylsuccinic acid polysaccharide ester and to optimize the reaction at single factor level.The optimal products were obtained using 1:2 of octenylsuccinic acid:alginic acid,catalysed by 0.1% p-toluenesulfonic acid catalyst for 1.5h at 200℃ under vacuum conditions.The gained product contains up to 46%of seaweed gel monoesters.The degree of esterification of the polysaccharide is controlled by the use of the small-molecule trehalose.Compared with the traditional methods,our process can reduce raw material cost and improve emulsification stability of pure gum.These all can significantly improve the market competitiveness of pure gum products.WAN Mengfei LIU Zhongdong CHEN Yongfu LU Caiyuan LI Kechang WANG Fahe WANG Xiaomei LIU Boxiang 2019Journal of Oceanology and Limnology2019,37,3:0
