| 3 | Elucidation of the ‘Honeycrisp’ pedigree through haplotype analysis with a multi-family integrated SNP linkage map and a large apple (Malus×domestica) pedigree-connected SNP data set显示文摘The apple(Malus×domestica)cultivar Honeycrisp has become important economically and as a breeding parent.An earlier study with SSR markers indicated the original recorded pedigree of‘Honeycrisp’was incorrect and‘Keepsake’was identified as one putative parent,the other being unknown.The objective of this study was to verify‘Keepsake’as a parent and identify and genetically describe the unknown parent and its grandparents.A multi-family based dense and high-quality integrated SNP map was created using the apple 8 K Illumina Infinium SNP array.This map was used alongside a large pedigree-connected data set from the RosBREED project to build extended SNP haplotypes and to identify pedigree relationships.‘Keepsake’was verified as one parent of‘Honeycrisp’and‘Duchess of Oldenburg’and‘Golden Delicious’were identified as grandparents through the unknown parent.Following this finding,siblings of‘Honeycrisp’were identified using the SNP data.Breeding records from several of these siblings suggested that the previously unreported parent is a University of Minnesota selection,MN1627.This selection is no longer available,but now is genetically described through imputed SNP haplotypes.We also present the mosaic grandparental composition of‘Honeycrisp’for each of its 17 chromosome pairs.This new pedigree and genetic information will be useful in future pedigree-based genetic studies to connect‘Honeycrisp’with other cultivars used widely in apple breeding programs.The created SNP linkage map will benefit future research using the data from the Illumina apple 8 and 20 K and Affymetrix 480 K SNP arrays. | Nicholas P Howard Eric van de Weg David S Bedford Cameron P Peace Stijn Vanderzande Matthew D Clark Soon Li Teh Lichun Cai James J Luby | 2017 | Horticulture Research2017,4,1: | 9 |

| 5 | Tyrosine aminotransferase: biochemical and structural properties and molecular dynamics simulations显示文摘Tyrosine aminotransferase(TAT)catalyzes the transamination of tyrosine and other aromatic amino acids.The enzyme is thought to play a role in tyrosinemia type II,hepatitis and hepatic carcinoma recovery.The objective of this study is to investigate its biochemical and structural characteristics and substrate specificity in order to provide insight regarding its involvement in these diseases.Mouse TAT(mTAT)was cloned from a mouse cDNA library,and its recombinant protein was produced using Escherichia coli cells and purified using various chromatographic techniques.The recombinant mTAT is able to catalyze the transamination of tyrosine usingα-ketoglutaric acid as an amino group acceptor at neutral pH.The enzyme also can use glutamate and phenylalanine as amino group donors and p-hydroxyphenylpyruvate,phenylpyruvate and alpha-ketocaproic acid as amino group acceptors.Through macromolecular crystallography we have determined the mTAT crystal structure at 2.9Åresolution.The crystal structure revealed the interaction between the pyridoxal-5′-phosphate cofactor and the enzyme,as well as the formation of a disulphide bond.The detection of disulphide bond provides some rational explanation regarding previously observed TAT inactivation under oxidative conditions and reactivation of the inactive TAT in the presence of a reducing agent.Molecular dynamics simulations using the crystal structures of Trypanosoma cruzi TAT and human TAT provided further insight regarding the substrate-enzyme interactions and substrate specificity.The biochemical and structural properties of TAT and the binding of its cofactor and the substrate may help in elucidation of the mechanism of TAT inhibition and activation. | Prajwalini Mehere Qian Han Justin A.Lemkul Christopher J.Vavricka Howard Robinson David R.Bevan Jianyong Li | 2010 | Protein & Cell2010,1,11: | 4 |

| 7 | Community-level trait responses and intra-specific trait variability play important roles in driving community productivity in an alpine meadow on the Tibetan Plateau显示文摘Aims Human activities have dramatically increased nutrient inputs to ecosys-tems,impacting plant community diversity,composition and function-ing.Extensive research has shown that a decrease in species diversity and an increase in productivity are a common phenomenon following fertilization in grasslands ecosystem.The magnitude of the response of species diversity and above-ground net primary productivity(ANPP)to fertilization mainly depends on species traits(mean trait values)and traits variability(plasticity).Our aim of this study was to examine(i)changes of species diversity(species richness and Shannon-Wiener index)and ANPP following fertilization;(ii)which species traits or community-weighted mean(CWM)traits can determine ANPP,as expected from the‘biomass ratio hypothesis’;and(iii)the relative role of intra-specific and inter-specific trait variability in this process following fertilization.Methods We measured ANPP and four key plant functional traits:specific leaf area(SLA),leaf dry matter content(LDMC),mature plant height(MPH)and leaf nitrogen concentration(LNC)for 25 component species along a fertilization gradient in an alpine meadow on the Tibetan Plateau.In addition,trait variation of species was assessed using coefficients of variation(CV),and we calculated the ratio of the CVintra to the CVinter.Important Findings Our results showed that:(i)fertilization significantly reduced species richness and Shannon-Weiner diversity index,but sig-nificantly increased ANPP;(ii)there was a significant positive correlation between ANPP and CWM-SLA and CWM-MPH,yet there was no significant relationship between ANPP and CWM-LNC or CWM-LDMC;(iii)intra-specific variability in SLA and MPH was found to be much greater than inter-specific variability,especially at the higher fertilization levels.We con-cluded that CWM-SLA and CWM-MPH can be used to assess the impacts of species changes on ecosystem functioning,and dominant species can maximize resource use through intra-spe-cific variability in SLA and MPH to compensate for the loss of species following fertilization,therefore maintaining high com-munity productivity. | Wei Li Jie Zhao Howard E.Epstein Guanghua Jing Jimin Cheng Guozhen Du | 2017 | Journal of Plant Ecology2017,10,4: | 3 |
| 8 | Concrete Defects Inspection and 3D Mapping Using City Flyer Quadrotor Robot显示文摘The concrete aging problem has gained more attention in recent years as more bridges and tunnels in the United States lack proper maintenance. Though the Federal Highway Administration requires these public concrete structures to be inspected regularly, on-site manual inspection by human operators is time-consuming and labor-intensive. Conventional inspection approaches for concrete inspection, using RGB imagebased thresholding methods, are not able to determine metric information as well as accurate location information for assessed defects for conditions. To address this challenge, we propose a deep neural network(DNN) based concrete inspection system using a quadrotor flying robot(referred to as City Flyer) mounted with an RGB-D camera. The inspection system introduces several novel modules. Firstly, a visual-inertial fusion approach is introduced to perform camera and robot positioning and structure 3 D metric reconstruction. The reconstructed map is used to retrieve the location and metric information of the defects.Secondly, we introduce a DNN model, namely Ada Net, to detect concrete spalling and cracking, with the capability of maintaining robustness under various distances between the camera and concrete surface. In order to train the model, we craft a new dataset, i.e., the concrete structure spalling and cracking(CSSC)dataset, which is released publicly to the research community.Finally, we introduce a 3 D semantic mapping method using the annotated framework to reconstruct the concrete structure for visualization. We performed comparative studies and demonstrated that our Ada Net can achieve 8.41% higher detection accuracy than Res Nets and VGGs. Moreover, we conducted five field tests, of which three are manual hand-held tests and two are drone-based field tests.
