| 1 | Preprocessing of 2-Dimensional Gel Electrophoresis Images Applied to Proteomic Analysis: A Review显示文摘Various methods and specialized software programs are available for processing twodimensional gel electrophoresis(2-DGE)images.However,due to the anomalies present in these images,a reliable,automated,and highly reproducible system for 2-DGE image analysis has still not been achieved.The most common anomalies found in 2-DGE images include vertical and horizontal streaking,fuzzy spots,and background noise,which greatly complicate computational analysis.In this paper,we review the preprocessing techniques applied to 2-DGE images for noise reduction,intensity normalization,and background correction.We also present a quantitative comparison of non-linear?ltering techniques applied to synthetic gel images,through analyzing the performance of the?lters under speci?c conditions.Synthetic proteins were modeled into a two-dimensional Gaussian distribution with adjustable parameters for changing the size,intensity,and degradation.Three types of noise were added to the images:Gaussian,Rayleigh,and exponential,with signal-to-noise ratios(SNRs)ranging 8–20 decibels(d B).We compared the performanceof wavelet,contourlet,total variation(TV),and wavelet-total variation(WTTV)techniques using parameters SNR and spot ef?ciency.In terms of spot ef?ciency,contourlet and TV were more sensitive to noise than wavelet and WTTV.Wavelet worked the best for images with SNR ranging 10–20 d B,whereas WTTV performed better with high noise levels.Wavelet also presented the best performance with any level of Gaussian noise and low levels(20–14 d B)of Rayleigh and exponential noise in terms of SNR.Finally,the performance of the non-linear?ltering techniques was evaluated using a real 2-DGE image with previously identi?ed proteins marked.Wavelet achieved the best detection rate for the real image. | Manuel Mauricio Goez Maria Constanza Torres-Madronero Sarah Rothlisberger Edilson Delgado-Trejos | 2018 | Genomics, Proteomics & Bioinformatics2018,16,1: | 5 |

| 17 | The Tesistan, Mexico earthquake (M_w 4.9) of 11 May 2016: seismic-tectonic environment and resonance vulnerability on buildings显示文摘To highlight the importance of small earthquakes in seismic hazard, a study of the 11 May 2016, Mw 4.9, Tesistan, Mexico earthquake is presented. Due to the close proximity of the event to the city, accelerations were considerably higher than those caused by historical severe earthquakes (6.0 < Mw < 8.2). This paper addresses two objectives related to the Tesistan event: the fi rst is to estimate the focal mechanism solution in order to place the event in the context of the tectonic environment of this area. The second is focused on a vulnerability evaluation of buildings that suff ered resonance. Several building′s typologies with variations in construction system and height are assessed in terms of resonance with the structural and soil periods. The results show that around the Zapopan station, strong damage is expected in intermediate to high-rise buildings (12-30 m) with moment resistant frame systems and in reinforced concrete shear walls. Masonry structures around this station may not present resonance. | 18 | Association of TNFA(-308G/A),IFNG(+874 A/T)and IL-10(-819 C/T)polymorphisms with protection and susceptibility to dengue in Brazilian population显示文摘Objective: To evaluate gene polymorphisms and their association with susceptibility to dengue.Methods: A retrospective case-control study was performed with 262 subjects,comprising 78 dengue fever(DF) patients, 49 dengue hemorrhagic fever(DHF) patients and 135 healthy controls. Genotypic and allelic profiles were identified using polymerase chain reaction based in real time and amplification-refractory mutation system.Results: We observed a protective association of IL-10(-819 C/T) C allele(P = 0.028,OR = 0.56, CI = 0.34–0.91) against DHF, while the C/T(P = 0.047, OR = 2.10,CI = 1.01–4.38) and T/T(P = 0.008, OR = 3.82, CI = 1.38–10.59) genotypes were associated with DHF and DF, respectively. The dominant model TNFA-308 GA + AA(P = 0.043, OR = 0.45, CI = 0.20–1.00) genotypes were found to have protective effect against dengue infection. A protective association among the IFNG(+874 A/T) A/T genotype against DF(P = 0.02, OR = 0.46, CI = 0.24–0.89) and DHF(P = 0.034,OR = 0.43, CI = 0.19–0.95) was observed. | 19 | Kaphta:Text mining web tool to extract information on the anticancer activity of polyphenols显示文摘In this paper,we describe the application of Kaphta architecture,a resource for text mining of the anticancer activity of polyphenols.The anticancer activity of these compounds against different types of cancer has been widely reported in the literature and they are one of the most promising molecules for the development of anticancer drugs.The architecture,which comprises four sequential and well-defined steps,uses a hybrid approach composed of a dictionary,rules and machine learning to identify abstracts containing sentences with associations between polyphenol,cancer and gene entities.The application of the architecture on 23826 PubMed abstracts generated a knowledge base of indexed abstracts with 172169 sentences containing,polyphenol-cancer and polyphenol-gene associations.A Web tool was implemented that allowed the user to search for information on 2006 polyphenols,240 cancers and 3121 genes entities,and 11750 polyphenol-cancer and 9160 polyphenol-gene associations indexed in the knowledge base.A ranking algorithm calculates scores for each indexed abstract considering the number and type of sentences with entities and rules recognized.A test with users demonstrated that the visualization resources on the web tool contributes to the understanding of the association between polyphenols,genes and cancers,in comparison with the PubMed Tool.The Kaphta architecture and web tool permits to extract knowledge on the anticancer activity of polyphenols and can thus contribute to the exploration of these molecules in the development of anticancer therapies. | Ramon Gustavo Teodoro Marques da Silva Samuel Lucas Santos Gomes Paulo Muniz deÁvila Gustavo Joséda Silva Ana Lucia Fachin Edilson Carlos Caritá Mozart Marins | 2022 | Journal of Polyphenols2022,4,2: | 0 |
| 20 | Polyphenolic composition, antibacterial, modulator and neuroprotective activity of Tarenaya spinosa(Jacq.) Raf.(Cleomaceae)显示文摘Objective: To evaluate the antibacterial activity and neuroprotective capacity of the ethanolic and aqueous extracts of Tarenaya spinosa(T. spinosa) as well as to determine and quantify some of its polyphenols by high performance liquid chromatography with diode-array detection(HPLC-DAD). Methods: The bacterial Escherichia coli, Staphylococcus aureus and Pseudomonas aeruginosa strains, grown in Heart Agar Infusion, were tested. The drugs gentamicin, norfloxacin and imipenem were used to evaluate the modulating or antagonistic capacity of the T. spinosa extracts. The extract was analysed by HPLC-DAD to determine the main phenolic compounds. For the cell viability tests, individual heads of the Nauphoeta cinerea arthropod model were removed, homogenized in Trifluoromethyl ketone and centrifuged afterwards. Subsequently, 20 μL of NaN O2 were added to the biological material, except in the control group, to evaluate the protection capacity of the extracts. The homogenate of the insect heads was incubated for 2 h in tubes containing tetrazolium bromide. Results: HPLC-DAD demonstrated that the ethanolic extract of T. spinosa presented caffeic acid as the major compound. The ethanolic extract also showed neuroprotective effects at concentrations ≥ 10 μg/mL, while aqueous extract was shown to have a protective effect only at the concentration of 100 μg/mL. The aqueous extract demonstrated a clinically relevant antibacterial activity against the Staphylococcus aureus multidrug resistant strain-MDR, with MIC 512 μg/m L. However, when the extracts were associated with gentamicin and imipenem, a synergism was detected against Staphylococcus aureus and Escherichia coli MDR strains. Conclusions: Although it does not present an antibacterial action, the extracts of T. spinosa can be used in the pharmaceutical industries since its extracts show modulating action of drugs.
