1Crop Phenomics and High-Throughput Phenotyping:Past Decades,Current Challenges,and Future Perspectives显示文摘Since whole-genome sequencing of many crops has been achieved,crop functional genomics studies have stepped into the big-data and high-throughput era.However,acquisition of large-scale phenotypic data has become one of the major bottlenecks hindering crop breeding and functional genomics studies.Nevertheless,recent technological advances provide us potential solutions to relieve this bottleneck and to explore advanced methods for large-scale phenotyping data acquisition and processing in the coming years.In this article,we review the major progress on high-throughput phenotyping in controlled environments and field conditions as well as its use for post-harvest yield and quality assessment in the past decades.We then discuss the latest multi-omics research combining high-throughput phenotyping with genetic studies.Finally,we propose some conceptual challenges and provide our perspectives on how to bridge the phenotype-genotype gap.It is no doubt that accurate high-throughput phenotyping will accelerate plant genetic improvements and promote the next green revolution in crop breeding.Wanneng Yang Hui Feng Xuehai Zhang Jian Zhang John H.Doonan William David Batchelor Lizhong Xiong Jianbing Yan 2020Molecular Plant2020,13,2:38
2The Performance of Whole Genome Amplification Methods and Next-Generation Sequencing for Pre-Implantation Genetic Diagnosis of Chromosomal Abnormalities显示文摘Reliable and accurate pre-implantation genetic diagnosis(PGD) of patient's embryos by next-generation sequencing(NGS) is dependent on efficient whole genome amplification(WGA) of a representative biopsy sample. However, the performance of the current state of the art WGA methods has not been evaluated for sequencing. Using low template DNA(15 pg) and single cells, we showed that the two PCR-based WGA systems Sure Plex and MALBAC are superior to the REPLI-g WGA multiple displacement amplification(MDA) system in terms of consistent and reproducible genome coverage and sequence bias across the 24 chromosomes, allowing better normalization of test to reference sequencing data. When copy number variation sequencing(CNV-Seq) was applied to single cell WGA products derived by either Sure Plex or MALBAC amplification, we showed that known disease CNVs in the range of 3e15 Mb could be reliably and accurately detected at the correct genomic positions. 5Virus-Mediated Overexpression of ETS-1 in the Ventral Hippocampus Counteracts Depression-Like Behaviors in Rats显示文摘ETS-1 is a transcription factor that is a member of the E26 transformation-specific(ETS) family. Galanin receptor 2(Gal R2), a subtype of receptors of the neuropeptide galanin, has been shown to have an antidepressant-like effect after activation in rodents. Our previous study has shown that overexpression of ETS-1 increases the expression of Gal R2 in PC12 phaeochromocytoma cells. However, whether ETS-1 has an antidepressant-like effect is still unclear. In this study, we found that chronic mild stress(CMS) decreased the expression of both ETS-1 and Gal R2 in the ventral hippocampus of rats. Meanwhile,we demonstrated that overexpression of ETS-1 increased the expression of Gal R2 in primary hippocampal neurons.Importantly, we showed that overexpression of ETS-1 in the ventral hippocampus counteracted the depression-like behaviors of CMS rats. Furthermore, we found that overexpression of ETS-1 increased the level of downstream phosphorylated extracellular signal-regulated protein kinases 1 and 2(p-ERK1/2) of Gal R2 in the ventral hippocampus of CMS rats. First, it introduces the origin and main issues facing the smart city concept, and then presents the fundamentals of a smart city by analyzing its definition and application domains. 8Seed Zone Properties and Crop Performance as Affected by Three No-Till Seeders for Permanent Raised Beds in Arid Northwest China显示文摘The no-till seeders of various soil opener configurations have been shown to produce various soil physical responses in relation to soil and climate conditions, thus affecting crop performance in permanent raised beds (PRB) systems. This is particularly important in arid Northwest China where large volumes of residue are retained on the soil surface after harvest. In Zhangye, Gansu Province, China, a field trial assessed the effects of three typical (powered-chopper, powered-cutter and powered-disc) PRB no-till seeders and one traditional seeder on soil disturbance, residue cover index, bulk density, fuel consumption, plant growth, and subsequent yield. In general, seedbed conditions and crop performance for PRB no- till seeders seeded plots were better than for traditional seeded plots. In PRB cropping system, the powered-chopper seeder decreased mean soil disturbance and increased residue cover index compared to powered-disc and -cutter seeders. However, the results indicated that soil bulk density was 2.3-4.8% higher, soil temperature was 0.2-0.6℃ lower, and spring wheat emergence was 3.2-4.7% less. This was attributed to greater levels of residue cover and firmer seedbeds. Spring maize and wheat performance in the powered-cutter and -disc treatments was better (non-significant) than powered-chopper treatment. So powered disc no-till seeder, which generally provided the best planting condition and the highest yield, appeared to be the suitable seeder in heavy residue cover conditions. Considering the precision requirements for soil disturbance and residue cover, the powered strip-chopping no-till seeder could be a suitable option for PRB cropping system in Northwest China. 9Anemia and iron deficiency in gastrointestinal and liver conditions显示文摘Iron deficiency anemia(IDA) is associated with a number of pathological gastrointestinal conditions other than inflammatory bowel disease, and also with liver disorders. Different factors such as chronic bleeding, malabsorption and inflammation may contribute to IDA. Although patients with symptoms of anemia are frequently referred to gastroenterologists, the approach to diagnosis and selection of treatment as well as follow-up measures is not standardized and suboptimal. Iron deficiency, even without anemia, can substantially impact physical and cognitive function and reduce quality of life. Therefore, regular iron status assessment and awareness of the clinical consequences of impaired iron status are critical. While the range of options for treatment of IDA is increasing due to the availability of effective and well-tolerated parenteral iron preparations, a comprehensive overview of IDA and its therapy in patients with gastrointestinal conditions is currently lacking. Furthermore, definitions and assessment of iron status lack harmonization and there is a paucity of expert guidelines on this topic. 10Discussions on real-world acupuncture treatments for chroni clow-back pain in older adults显示文摘Chronic low-back pain(CLBP) is one of the most common pain conditions. Current clinical guidelines for low-back pain recommend acupuncture for CLBP. However, there are very few high-quality acupuncture studies on CLBP in older adults. Clinical acupuncture experts in the American Traditional Chinese Medicine Association(ATCMA) were interested in the recent grant on CLBP research announced by the National Center for Complementary and Integrative Health. The ATCMA experts held an online discussion on the subject of real-world acupuncture treatments for CLBP in older adults. Seven participants, each with more than 20 years of acupuncture practice, discussed their own unique clinical experience while another participant talked about the potential mechanism of acupuncture in pain management. As a result of the discussion, a picture of a similar treatment strategy emerged across the participants for CLBP in older adults. 17Establishment of an optimized CTC detection model consisting of EpCAM,MUC1 and WT1 in epithelial ovarian cancer and its correlation with clinical characteristics显示文摘Objective:Emerging studies have demonstrated the promising clinical value of circulating tumor cells(CTCs)for diagnosis,disease assessment,treatment monitoring and prognosis in epithelial ovarian cancer.However,the clinical application of CTC remains restricted due to diverse detection techniques with variable sensitivity and specificity and a lack of common standards.Methods:We enrolled 160 patients with epithelial ovarian cancer as the experimental group,and 90 patients including 50 patients with benign ovarian tumor and 40 healthy females as the control group.We enriched CTCs with immunomagnetic beads targeting two epithelial cell surface antigens(EpCAM and MUC1),and used multiple reverse transcription-polymerase chain reaction(RT-PCR)detecting three markers(EpCAM,MUC1 and WT1)for quantification.And then we used a binary logistic regression analysis and focused on EpCAM,MUC1 and WT1 to establish an optimized CTC detection model.Results:The sensitivity and specificity of the optimized model is 79.4%and 92.2%,respectively.The specificity of the CTC detection model is significantly higher than CA125(92.2%vs.82.2%,P=0.044),and the detection rate of CTCs was higher than the positive rate of CA125(74.5%vs.58.2%,P=0.069)in early-stage patients(stage I and II).The detection rate of CTCs was significantly higher in patients with ascitic volume≥500 mL,suboptimal cytoreductive surgery and elevated serum CA125 level after 2 courses of chemotherapy(P<0.05).The detection rate of CTC;and CTC;was significantly higher in chemo-resistant patients(26.3%vs.11.9%;26.4%vs.13.4%,P<0.05).The median progression-free survival time for CTC;patients trended to be longer than CTC;patients,and overall survival was shorter in CTC;patients(P=0.043).Conclusions:Our study presents an optimized detection model for CTCs,which consists of the expression levels of three markers(EpCAM,MUC1 and WT1).In comparison with CA125,our model has high specificity and demonstrates better diagnostic values,especially for early-stage ovarian cancer.Detection of CTC;and CTC;had predictive value for chemotherapy resistance,and the detection of CTC;suggested poor prognosis.Tongxia Wang Yan Gao Xi Wang Junrui Tian Yuan Li Bo Yu Cuiyu Huang Hui Li Huamao Liang David M.Irwin Huanran Tan Hongyan Guo 2022Chinese Journal of Cancer Research2022,34,2:2
18The Relationship between Magnetic Gradient and Magnetic Shear in Five Super Active Regions Producing Great Flares显示文摘We study the magnetic structure of five well-known active regions that produced great flares (X5 or larger). The six flares under investigation are the X12 flare on 1991 June 9 in AR 6659, the X5.7 flare on 2000 July 14 in AR 9077, the X5.6 flare on 2001 April 6 in AR 9415, the X5.3 flare on 2001 August 25 in AR 9591, the X17 flare on 2003 October 28 and the X10 flare on 2003 October 29, both in AR 10486. The last five events had corresponding LASCO observations and were all associated with Halo CMEs. We analyzed vector magne-tograms from Big Bear Solar Observatory, Huairou Solar Observing Station, Marshall Space Right Center and Mees Solar Observatory. In particular, we studied the magnetic gradient derived from line-of-sight magnetograms and magnetic shear derived from vector magne-tograms, and found an apparent correlation between these two parameters at a level of about 90%. We found that the magnetic gradient could be a better proxy than the shear for predicting where a major flare might occur: all six flares occurred in neutral lines with maximum gradient. The mean gradient of the flaring neutral lines ranges from 0.14 to 0.50 G km-1, 2.3 to 8 times the average value for all the neutral lines in the active regions.
