1Update soybean Zhonghuang 13 genome to a golden reference显示文摘Dear Editor,Soybean is one of the most important crops worldwide.A high-quality reference genome will facilitate its functional analysis and molecular breeding (Wang and Tian,2015).Previously,we de novo assembled a high-quality Chinese soybean genome Gmax_ZH13 (Shen et al.,2018,Yang and Huang,2018).However,due to technical limitations at the time when we generated Gmax_ZH13,a large number of small contigs were not anchored onto chromosomes.Therefore,we here build a new golden reference genome for Zhonghuang 13 consisting of 20 nearly complete chromosomes by adding more single-molecule real time (SMRT) sequencing reads.Furthermore,we add large RNA-seq and smRNA-seq datasets for improving the annotation of its protein coding genes.Yanting Shen Huilong Du Yucheng Liu Lingbin Ni Zheng Wang Chengzhi Liang Zhixi Tian 2019Science China(Life Sciences)2019,62,9:6
2Design and baseline data of a populationbased metabonomics study of eye diseases in eastern China: the Yueqing Ocular Diseases Investigation显示文摘Background:China is undergoing a massive transition toward an urban and industrial economy.These changes will restructure the demographics and economy which will eventually influence the future patterns of disease.The risk factors of vision-impairing eye diseases remain ambiguous and poorly understood.Metabolomics is an ideal tool to understand and shed light on the ocular disease mechanisms for earlier treatment.This article aims to describe the design,methodology and baseline data of the Yueqing Ocular Diseases Investigation(YODI),a developed county population-based study to determine the prevalence and primary causes of visual impairment;also with metabonomics analysis we aimed to identify,predict and suggest some preventive biomarkers that cause blindness.Methods:A population-based,cross-sectional study.Randomized clustering sampling was used to identify adults aged 50 years and older in Xiangyang Town,Yueqing county-level City.The interviews covered demographic,behavioral,ocular risk factors and mental health state.The ocular examination included visual acuity,autorefraction,intraocular pressure,anterior and posterior segment examinations,fundus photography,retinal tomography and angiography,and visual field testing.Anthropometric measurements included height and weight,waist and hip circumference,blood pressure,pulse rate,electrocardiogram,and abdominal ultrasound scan.A venous blood sample was collected for laboratory tests and metabonomics studies.Results:Of the 5319 individuals recruited for the YODI,4769(89.7%)subjects were enrolled for analyses.The median age was 62.0 years,and 45.6%were male.The educational level of illiteracy or semi-illiteracy,primary,middle and high school or above was 29.8%,45.5%,20.1%,and 3.3%,respectively.Majority of the participants were female,younger,and less educated when compared with nonparticipants.The average body mass index and waist-hip ratios were 24.4±3.4 kg/m^(2) and 0.9±0.1 respectively.Blood sample collection reached a sample size of 1909(479 from subjects with selfreported diabetes and 1430 from one-third of the 4290 subjects without self-reported diabetes).Conclusions:The YODI provides population-based data with a high response rate(89.7%)on the prevalence and primary causes of major vision-impairing eye diseases in developed county areas in eastern China.Metabonomics analysis from YODI will provide further association of metabolic characteristics with the visual impairment eye diseases.The risk prediction model could be created and has the potential to be generalized to developed eastern areas in China for prevention.Yuxuan Deng Yuanbo Liang Sigeng Lin Liang Wen Jin Li Yue Zhou Meixiao Shen Jingwei Zheng Kemi Feng Yanting Sun Kwapong Willaim Robert Jia Qu Fan Lu 2020Eye and Vision2020,7,1:4
3Dynamic bivariate normal copula显示文摘Normal copula with a correlation coefficient between-1 and 1 is tail independent and so it severely underestimates extreme probabilities. By letting the correlation coefficient in a normal copula depend on the sample size, H¨usler and Reiss(1989) showed that the tail can become asymptotically dependent. We extend this result by deriving the limit of the normalized maximum of n independent observations, where the i-th observation follows from a normal copula with its correlation coefficient being either a parametric or a nonparametric function of i/n. Furthermore, both parametric and nonparametric inference for this unknown function are studied, which can be employed to test the condition by H¨usler and Reiss(1989). 5Deep learning quantified mucus-tumor ratio predicting survival of patients with colorectal cancer using whole-slide images显示文摘Background:In colorectal cancer(CRC),mucinous adenocarcinoma differs from other adenocarcinomas in gene-phenotype,morphology,and prognosis.However,mucinous components are present in a large number of adenocarcinomas,and the prognostic value of mucus proportion has not been investigated.Artificial intelligence provides a way to quantify mucus proportion on whole-slide images(WSIs)accurately.We aimed to quantify mucus proportion by deep learning and further investigate its prognostic value in two CRC patient cohorts.Methods:Deep learning was used to segment WSIs stained with hematoxylin and eosin.Mucus-tumor ratio(MTR)was defined as the proportion of mucinous component in the tumor area.A training cohort(N=419)and a validation cohort(N=315)were used to evaluate the prognostic value of MTR.Survival analysis was performed using the Cox proportional hazard model.Result:Patients were stratified tomucus-low andmucus-high groups,with 24.1%as the threshold.In the training cohort,patients with mucus-high had unfavorable outcomes(hazard ratio for high vs.low 1.88,95%confidence interval 1.18–2.99,P=0.008),with 5-year overall survival rates of 54.8%and 73.7%in mucus-high and mucus-lowgroups,respectively.The resultswere confirmed in the validation cohort(2.09,1.21–3.60,0.008;62.8%vs.79.8%).The prognostic value of MTR was maintained in multivariate analysis for both cohorts.Conclusion:The deep learning quantified MTR was an independent prognostic factor in CRC.With the advantages of advanced efficiency and high consistency,our method is suitable for clinical application and promotes precision medicine development.Ke Zhao Lin Wu Yanqi Huang Su Yao Zeyan Xu Huan Lin Huihui Wang Yanting Liang Yao Xu Xin Chen Minning Zhao Jiaming Peng Yuli Huang Changhong Liang Zhenhui Li Yong Li Zaiyi Liu 2021Precision Clinical Medicine2021,4,1:0
6Plant functional trait diversity and structural diversity co-underpin ecosystem multifunctionality in subtropical forests显示文摘Tree species diversity is assumed to be an important component in managing forest ecosystems because of effects on multiple functions or ecosystem multifunctionality.However,the importance of tree diversity in determining multifunctionality in structurally complex subtropical forests relative to other regulators(e.g.,soil microbial diversity,stand structure,and environmental conditions)remains uncertain.In this study,effects of aboveground(species richness and functional and structural diversity)and belowground(bacterial and fungal diversity)biodiversity,functional composition(community-weighted means of species traits),stand structure(diameter at breast height and stand density),and soil factors(pH and bulk density)on multifunctionality(including biomass production,carbon stock,and nutrient cycling)were examined along a tree diversity gradient in subtropical forests.The community-weighted mean of tree maximum height was the best predictor of ecosystem multifunctionality.Functional diversity explained a higher proportion of the variation in multifunctionality than that of species richness and fungal diversity.Stand structure-played an important role in modulating the effects of tree diversity on multifunctionality.The work highlights that species composition and maximizing forest structural complexity are effective strategies to increase forest multifunctionality while also conserving biodiversity in the management of multifunctional forests under global environmental changes.Shuai Ouyang Mengmeng Gou Pifeng Lei Yue Liu Liang Chen Xiangwen Deng Zhonghui Zhao Yelin Zeng Yanting Hu Changhui Peng Wenhua Xiang 2023Forest Ecosystems2023,10,2:0
7Combining quantitative and qualitative magnetic resonance imaging features to differentiate anorectal malignant melanoma from low rectal cancer显示文摘Background:Distinguishing anorectal malignant melanoma from low rectal cancer remains challenging because of the overlap of clinical symptoms and imaging findings.We aim to investigate whether combining quantitative and qualitative magnetic resonance imaging(MRI)features could differentiate anorectal malignant melanoma from low rectal cancer.Methods:Thirty-seven anorectal malignant melanoma and 98 low rectal cancer patients who underwent preoperative rectal MRI from three hospitals were retrospectively enrolled.All patients were divided into the primary cohort(N=84)and validation cohort(N=51).Quantitative image analysiswas performed on T1-weighted(T1WI),T2-weighted(T2WI),and contrast-enhanced T1-weighted imaging(CE-T1WI).The subjective qualitative MRI findings were evaluated by two radiologists in consensus.Multivariable analysis was performed using stepwise logistic regression.The discrimination performance was assessed by the area under the receiver operating characteristic curve(AUC)with a 95%confidence interval(CI).Results:The skewness derived from T2WI(T2WI-skewness)showed the best discrimination performance among the entire quantitative image features for differentiating anorectal malignant melanoma from low rectal cancer(primary cohort:AUC=0.852,95%CI 0.788–0.916;validation cohort:0.730,0.645–0.815).Multivariable analysis indicated that T2WI-skewness and the signal intensity of T1WI were independent factors,and incorporating both factors achieved good discrimination performance in two cohorts(primary cohort:AUC=0.913,95%CI 0.868–0.958;validation cohort:0.902,0.844–0.960).Conclusions:Incorporating T2WI-skewness and the signal intensity of T1WI achieved good performance for differentiating anorectal malignant melanoma from low rectal cancer.The quantitative image analysis helps improve diagnostic accuracy.Zeyan Xu Ke Zhao Lujun Han Pinxiong Li Zhenwei Shi Xiaomei Huang Chu Han Huihui Wang Minglei Chen Chen Liu Yanting Liang Suyun Li Yanqi Huang Xin Chen Changhong Liang Wuteng Cao Zaiyi Liu 2021Precision Clinical Medicine2021,4,2:0
8Morphine attenuates frustration-like behavior induced by sucrose reward deprivation in rats显示文摘In this study,a T-maze-based frustration model in rats was established using sucrose-reward de-privation.The results revealed that rats maintained a 75% preference for the sucrose-reward arm in the reward phase.During the sucrose-deprivation frustration phase,both the preference for the sucrose-deprivation arm (62.5%) and time spent waiting in the sucrose-deprivation arm decreased.Acute injection of morphine increased the preference in a dose-dependent fashion,and prolonged the waiting duration in the sucrose-deprivation arm.These findings indicate that morphine specifically inhibited the frustration response induced by sucrose reward deprivation.To further elucidate the pharmacological mechanisms involved,the opioid receptor antagonist naloxone was given to model rats prior to the injection of morphine.The results revealed that naloxone administration markedly attenuated the anti-frustration-like effects of 3 mg/kg morphine treatment.These findings suggest that morphine attenuates the frustration-like response to reward deprivation in rats through the opioid receptor.Qing Liu Wangjun Qin Min Zhang Yanting Wang Li Jing Junxu Li Jianhui Liang 2011Neural Regeneration Research2011,6,28:0
9Morphological and histological changes in the brains of turbot(Scophthalmus maximus)with gonadal development显示文摘The brain plays a critical role in controlling reproduction through the hypothalamus-pituitary-gonadal(HPG)axis in vertebrates.Turbot(Scophthalmus maximus)has become an economically important marine fish in Europe and North China.Previous research investigating turbot reproduction has focused on the role of the HPG axis in regulating egg and sperm production.However,the morphology and histology of the organs in the HPG axis have not been studied.In this study,we investigated the morphology and histology of brains in female and male turbot at different stages of gonadal development.The results showed that the brains of both female and male turbot were composed of seven parts that are typical of advanced teleosts:the telencephalon,diencephalon,cerebellum,hypothalamus,pituitary gland,myelencephalon,and olfactory bulbs.The telencephalon was well-developed and contained five distinct lobes,with the contiguous diencephalon at the caudal portion.The torus longitudinales and rostral torus semicircularis of the mesencephalon flattened along the dorsal surface,and the rostral corpus cerebellum was located in the dorsal portion.The actual total brain volume in mature males was significantly greater(p<0.05)than that of females with gonadal development.Notably,the pituitary volume in male turbot significantly increased(p<0.05)from immature to mature stage,but this difference did not occur in females.The data together illustrate a distinct sex difference in the turbot brain during gonadal development,providing insight into their HPG axes.Chunyan Zhao Liang Chi Yongshuang Xiao Bing Li Yunliang Lu Yanting Cui Wenqi Wang Jun Li 2022Acta Oceanologica Sinica2022,41,12:0
