Correlations among oligonucleotide repeats, nucleotide substitutions, and insertion-deletion mutations in chloroplast genomes of plant family Malvaceae显示文摘The co-occurrence of mutational events including substitutions and insertions—deletions(InDels)with oligonucleotide repeats has previously been reported for a limited number of prokaryotic, eukaryotic, and organelle genomes. In this study, the correlations among these mutational events in chloroplast genomes of species in the eudicot family Malvaceae were investigated. This study also reported chloroplast genome sequences of Hibiscus mutabilis,Malva parvifJora, and Malvastrum coromandelianum. These three genomes and 16 other publicly available chloroplast genomes from 12 genera of Malvaceae were used to calculate the correlation coefficients among the mutational events at干amily, subfamily, and genus levels. In these comparisons, chloroplast genomes were pairwise aligned to record the substitutions and the InDels in mutually exclusive,250 nucleotide long bins.Taking one among the two genomes as a reference, the coordinate positions of oligonucleotide repeats in the reference genome were recorded. The extent of correlations among repeats, substitutions, and InDels was calculated and categorized as follows:very weak(0.1-0.19),weak(0.20-0.29),moderate(0.30-0.39),and strong(0.4-0.69).The extent of correlations ranged 0.201-0.6 between^InDels and single-nucleotide polymorphism(SNP),'0.182-0.513 between“InDels and repeat,”and 0.055-0.403 between“SNPs and repeats.”At family-and subfamily-level comparisons,88%-96%of the repeats showed co-occurrence with SNPs,whereas at the genus level,23%-86%of the repeats co-occurred with SNPs in same bins. Our findings support the previous hypothesis suggesting the use of oligonucleotide repeats as a proxy for finding the mutational hotspots.Abdullah Furrukh Mehmood Iram Shahzadi Zain Ali Madiha Islam Muhammad Naeem Bushra Mirza Peter JLockhart Ibrar Ahmed Mohammad Tahir Waheed 2021Journal of Systematics and Evolution2021,59,2:1

Rational catalyst design and mechanistic evaluation for electrochemical nitrogen reduction at ambient conditions显示文摘Ammonia(NH3), a carbon-free hydrogen carrier, is an important commodity for the food supply chain owing to its high energy capacity and ease of storage and transport. The Haber-Bosch process is currently the favored industrial method for large-scale ammonia production but requires energy-intensive and sophisticated infrastructure which hampers its utilization in a sustainable and decentralized system of manufacture. The electrochemical nitrogen reduction reaction(eNRR) at ambient conditions holds great potential for sustainable production of ammonia using electricity generated from renewable energy sources such as solar and wind. However, this approach is limited by a low rate of ammonia production with high overpotential and the competing hydrogen evolution reaction(HER). For a better understanding and utilization of eNRR as a sustainable process, insight into rational catalyst design and mechanistic evaluations by a theoretically-directed experimental approach is imperative. Herein, recent insights into rational catalyst design and mechanisms, based on intrinsic and extrinsic catalytic activity are articulated.Following the elucidation of basic principles and mechanisms, a framework supplied by theoretical studies that lead to the optimal selection and development of eNRR catalysts is presented. Following a discussion of recently developed electrocatalysts for eNRR, we outline various recently-used theoretical and experimental methodologies to improve the intrinsic and extrinsic catalytic activity of advanced electrocatalysts. This review is anticipated to contribute to the development of active, selective, and efficient catalysts for nitrogen reduction.Muhammad Ibrar Ahmed David Brynn Hibbert Chuan Zhao 2023Green Energy & Environment2023,8,6:1
Transfer Learning-Based Semi-Supervised Generative Adversarial Network for Malaria Classification显示文摘Malaria is a lethal disease responsible for thousands of deaths worldwide every year.Manual methods of malaria diagnosis are timeconsuming that require a great deal of human expertise and efforts.Computerbased automated diagnosis of diseases is progressively becoming popular.Although deep learning models show high performance in the medical field,it demands a large volume of data for training which is hard to acquire for medical problems.Similarly, labeling of medical images can be done with the help of medical experts only.Several recent studies have utilized deep learning models to develop efficient malaria diagnostic system, which showed promising results. However, the most common problem with these models is that they need a large amount of data for training. This paper presents a computer-aided malaria diagnosis system that combines a semi-supervised generative adversarial network and transfer learning. The proposed model is trained in a semi-supervised manner and requires less training data than conventional deep learning models.Performance of the proposed model is evaluated on a publicly available dataset of blood smear images(with malariainfected and normal class)and achieved a classification accuracy of 96.6%.Ibrar Amin Saima Hassan Samir Brahim Belhaouari Muhammad Hamza Azam 2023Computers, Materials & Continua2023,,3:0
Comprehensive genetic screening reveals wide spectrum of genetic variants in monogenic forms of diabetes among Pakistani population显示文摘BACKGROUND Monogenic forms of diabetes(MFD)are single gene disorders.Their diagnosis is challenging, and symptoms overlap with type 1 and type 2 diabetes.AIM To identify the genetic variants responsible for MFD in the Pakistani population and their frequencies.METHODS A total of 184 patients suspected of having MFD were enrolled. The inclusion criterion was diabetes with onset below 25 years of age.Brief demographic and clinical information were taken from the participants. The maturity-onset diabetes of the young(MODY)probability score was calculated, and glutamate decarboxylase ELISA was performed.Antibody negative patients and features resembling MODY were selected(n=28)for exome sequencing to identify the pathogenic variants.RESULTS A total of eight missense novel or very low-frequency variants were identified in 7 patients.Three variants were found in genes for MODY,i.e.HNF1A(c.169C>A,p.Leu57Met),KLF11(c.401G>C,p.Gly134Ala),and HNF1B(c.1058C>T,p.Ser353Leu).Five variants were found in genes other than the 14 known MODY genes,i.e.RFX6(c.919G>A,p.Glu307Lys),WFS1(c.478G>A,p.Glu160Lys)and WFS1(c.517G>A,p.Glu173Lys),RFX6(c.1212T>A,p.His404Gln)and ZBTB20(c.1049G>A,p.Arg350His).CONCLUSION The study showed wide spectrum of genetic variants potentially causing MFD in the Pakistani population. The MODY genes prevalent in European population(GCK,HNF1A,and HNF4a)were not found to be common in our population.Identification of novel variants will further help to understand the role of different genes causing the pathogenicity in MODY patient and their proper management and diagnosis.Ibrar Rafique Asif Mir Shajee Siddiqui Muhammad Arif Nadeem Saqib Asher Fawwad Luc Marchand Muhammad Adnan Muhammad Naeem Abdul Basit Constantin Polychronakos 2021World Journal of Diabetes2021,12,11:0

Optimal Resource Allocation in Fog Computing for Healthcare Applications显示文摘In recent years, the significant growth in the Internet of Things(IoT)technology has brought a lot of attention to information and communication industry.Various IoT paradigms like the Internet of Vehicle Things(IoVT)and the Internet of Health Things(IoHT)create massive volumes of data every day which consume a lot of bandwidth and storage. However,to process such large volumes of data, the existing cloud computing platforms offer limited resources due to their distance from IoT devices.Consequently, cloudcomputing systems produce intolerable latency problems for latency-sensitive real-time applications. Therefore,a newparadigm called fog computingmakes use of computing nodes in the form of mobile devices, which utilize and process the real-time IoT devices data in orders of milliseconds. This paper proposes workload-aware efficient resource allocation and load balancing in the fog-computing environment for the IoHT.The proposed algorithmic framework consists of the following components:task sequencing, dynamic resource allocation, and load balancing. We consider electrocardiography(ECG)sensors for patient’s critical tasks to achieve maximum load balancing among fog nodes and to measure the performance of end-to-end delay, energy, network consumption and average throughput. The proposed algorithm has been evaluated using the iFogSim tool, and results with the existing approach have been conducted. The experimental results exhibit that the proposed technique achieves a 45%decrease in delay,37%reduction in energy consumption, and 25%decrease in network bandwidth consumption compared to the existing studies.Salman Khan Ibrar Ali Shah Nasser Tairan Habib Shah Muhammad Faisal Nadeem 2022Computers, Materials & Continua2022,,6:0
Human Personality Assessment Based on Gait Pattern Recognition Using Smartphone Sensors显示文摘Human personality assessment using gait pattern recognition is one of the most recent and exciting research domains.Gait is a person’s identity that can reflect reliable information about his mood, emotions, and substantial personality traits under scrutiny. This research focuses on recognizing key personality traits, including neuroticism, extraversion, openness to experience, agreeableness, and conscientiousness,in line with the bigfive model of personality. We inferred personality traits based on the gait pattern recognition of individuals utilizing built-in smartphone sensors. For experimentation,we collected a novel dataset of 22 participants using an android application and further segmented it into six data chunks for a critical evaluation. After data pre-processing,we extracted selected features from each data segment and then applied four multiclass machine learning algorithms for training and classifying the dataset corresponding to the users’Big-Five Personality Traits Profiles(BFPT).Experimental results and performance evaluation of the classifiers revealed the efficacy of the proposed scheme for all big-five traits.Kainat Ibrar Abdul Muiz Fayyaz Muhammad Attique Khan Majed Alhaisoni Usman Tariq Seob Jeon Yunyoung Nam 2023Computer Systems Science & Engineering2023,46,8:0
Hanging force analysis for realizing low vibration of grape clusters during speedy robotic post-harvest handling显示文摘Mechanical damage induced by vibration during harvesting and post-harvest handling could decrease the quality, quantity, and shelf life of the fresh grape cluster.Usually, fresh grape clusters are harvested by gripping and cutting from the main rachis in the present robotic harvesting system, then transported towards the basket during post-harvest handling. However, serious cluster vibration and corresponding berry falling may occur during the robotic transportation of hanging grape clusters. Therefore, this study was designed to perform experimental and theoretical hanging force analysis to explore the vibration mechanism of hanging grape clusters during robotic transportation.A lead screw lathe with an attached linear actuator was used to investigate the effects of four different speeds(0.4,0.6,0.8,1.0 m/s)with four acceleration levels(6,8,10,12 m/s2)on the vibration of the hanging grape cluster.By the experiments, the peak hanging force of the grape cluster at the start, constant speed, and stop phase of the actuator was recorded using a single axis force sensor, and the cluster’s swing angle was measured with a digital camera. The experimental results showed a linear relationship between the swing angle and hanging force of the cluster at the start and stop phase of the actuator. The multi-stage cluster’s vibration during robotic transportation was observed, and the behavior of cycled damping after a sudden stop of the actuator was found. The simulated results of hanging force of grape cluster in damping phase were agreed with experimental results with R2 more than 0.90 at an optimum acceleration of 10 m/s2.To conclude, this research provides theoretical basics for understanding the complex vibration mechanism of the hanging cluster fruits during speedy robotic transportation operations with low-loss of berry drop both on industrial and farm levels.Muhammad Faheem Jizhan Liu Guozheng Chang Ibrar Ahmad Yun Peng 2021International Journal of Agricultural and Biological Engineering2021,14,4:0
Drought-responsive genes expressed predominantly in root tissues are enriched with homotypic cis-regulatory clusters in promoters of major cereal crops显示文摘The root appears to be the most relevant organ for breeding drought stress tolerance. However, our knowledge about temporal and spatial regulation of drought-associated genes in the root remains fragmented, especially in crop plants. We performed a meta-analysis of expression divergence of essential drought-inducible genes and analyzed their association with cis-elements in model crops and major cereal crops. Our analysis of42 selected drought-inducible genes revealed that these are expressed primarily in roots, followed by shoot, leaf, and inflorescence tissues, especially in wheat. Quantitative real-time RT-PCR analysis confirmed higher expression of TaDREB2 and TaAQP7 in roots, correlated with extensive rooting and drought-stress tolerance in wheat. A promoter scan up to 2 kb upstream of the translation start site using phylogenetic footprinting revealed708 transcription factor binding sites, including drought response elements(DREs), auxin response elements(Aux REs), MYCREs/MYBREs, ABAREs, and ERD1 in 19 selected genes.Interestingly, these elements were organized into clusters of overlapping transcription factor binding sites known as homotypic clusters(HCTs), which modulate drought physiology in plants. Taken together, these results revealed the expression preeminence of major drought-inducible genes in the root, suggesting its crucial role in drought adaptation. The occurrence of HCTs in drought-inducible genes highlights the putative evolutionary modifications of crop plants in developing drought adaptation. We propose that these DNA motifs can be used as molecular markers for breeding drought-resilient cultivars, particularly in the cereal crops.Muhammad Ramzan Khan Imran Khan Zahra Ibrar Jens Léon Ali Ahmed Naz 2017The Crop Journal2017,5,3:0
Synthesis of silver and gold nanoparticles from leaf of Litchi chinensis and its biological activities显示文摘Objective: To synthesize and isolate silver and gold nanoparticles from Litchi chinensis leaf methanolic extract, and to evaluate its comparative biological activities including muscles relaxant, analgesic, anti-inflammatory and antidiarrheal. Methods: The gold and silver nanoparticles were synthesized by dissolving methanolic extract in gold chloride and silver nitrate solution separately which were confirmed by colour change and UV-Vis spectroscopy, and pellets were collected through centrifugation. Biological activities of the extract were conducted on BALB/c mice through various standard methods and the data were subjected to One-way ANOVA. Results: The colorless gold chloride solution changed to purple soon after the addition of plant extract, demonstrating that the reaction took place and gold ions were reduced to gold nanoparticles, while colorless silver nitrate solution changed to light and dark brown that was indicative of silver nanoparticles. The muscles relaxant activity showed that silver nanoparticles were more effective than gold nanoparticles and methanolic extract in traction test. The analgesic activity showed that silver and gold nanoparticles showed highest percentage decrease in acetic acid induced writhing at the doses of 50, 100 and 150 mg/kg b.w. The highest anti-inflammatory activity was produced by gold nanoparticles followed by silver nanoparticles, while low activity was observed in methanolic leaf extract. Only the crude methanolic extract showed significant antidiarrheal activity as compared to the standard drug atropine sulphate, while antidiarrheal activities of gold and silver nanoparticles were non-significant. Conclusions: The present work concludes that isolated silver and gold nanoparticles from leaf methanolic extract shows strong muscles relaxant, analgesic and anti-inflammatory activities while crude methanolic extract possesses good antidiarrheal activity.Uzma Murad Barkatullah Shafqat Ali Khan Muhammad Ibrar Sami Ullah Umbreen Khattak 2018Asian Pacific Journal of Tropical Biomedicine2018,8,3:0
Risk factor profiles for gastric cancer prediction with respect to Helicobacter pylori:A study of a tertiary care hospital in Pakistan显示文摘BACKGROUND Gastric cancer(GC)is the fourth leading cause of cancer-related deaths worldwide.Diagnosis relies on histopathology and the number of endoscopies is increasing.Helicobacter pylori(H.pylori)infection is a major risk factor.AIM To develop an in-silico GC prediction model to reduce the number of diagnostic surgical procedures. The meta-data of patients with gastroduodenal symptoms, risk factors associated with GC,and H.pylori infection status from Holy Family Hospital Rawalpindi,Pakistan, were used with machine learning.METHODS A cohort of 341 patients was divided into three groups[normal gastric mucosa(NGM),gastroduodenal diseases(GDD),and GC].Information associated with socioeconomic and demographic conditions and GC risk factors was collected using a questionnaire.H.pylori infection status was determined based on urea breath test. The association of these factors and histopathological grades was assessed statistically.K-Nearest Neighbors and Random Forest(RF)machine learning models were tested.RESULTS This study reported an overall frequency of 64.2%(219/341)of H.pylori infection among enrolled subjects. It was higher in GC(74.2%,23/31)as compared to NGM and GDD and higher in males(54.3%,119/219)as compared to females.More abdominal pain(72.4%,247/341)was observed than other clinical symptoms including vomiting, bloating, acid reflux and heartburn. The majority of the GC patients experienced symptoms of vomiting(91%,20/22)with abdominal pain(100%,22/22).The multinomial logistic regression model was statistically significant and correctly classified 80%of the GDD/GC cases.Age,income level, vomiting, bloating and medication had significant association with GDD and GC.A dynamic RF GC-predictive model was developed, which achieved>80%test accuracy.CONCLUSION GC risk factors were incorporated into a computer model to predict the likelihood of developing GC with high sensitivity and specificity. The model is dynamic and will be further improved and validated by including new data in future research studies. Its use may reduce unnecessary endoscopic procedures. It is freely available.Shahid Aziz Simone König Muhammad Umer Tayyab Saeed Akhter Shafqat Iqbal Maryum Ibrar Tofeeq Ur-Rehman Tanvir Ahmad Alfizah Hanafiah Rabaab Zahra Faisal Rasheed 2023Artificial Intelligence in Gastroenterology2023,4,1:0
