1Genome-wide Analysis of Plant-specific Dof Transcription Factor Family in Tomato显示文摘The Dof (DNA binding with One Finger) family encoding single zinc finger proteins has been known as a family of plant-specific transcription factors. These transcription factors are involved in a variety of functions of importance for different biological processes in plants. In the current study, we identified 34 Dof family genes in tomato (Solanum lycopersicum L.), distributed on 11 chromosomes. A complete overview of SlDof genes in tomato is presented, including the gene structures, chromosome locations, phylogeny, protein motifs and evolution pattern. Phylogenetic analysis of 34 SlDof proteins resulted in four classes constituting six clusters. In addition, a comparative analysis between these genes in tomato, Arabidopsis (Arabidopsis thaliana L.) and rice (Oryza sativa L.) was also performed. The tomato Dof family expansion has been dated to recent duplication events, and segmental duplication is predominant for the SlDof genes. Furthermore, the SlDof genes displayed differential expression either in their transcript abundance or in their expression patterns under normal growth conditions. This is the first step towards genome-wide analyses of the Dof genes in tomato. 2Recurrence quantification analysis on pulse morphological changes in patients with coronary heart disease显示文摘OBJECTIVE:To show that the pulse diagnosis used in Traditional Chinese Medicine,combined with nonlinear dynamic analysis,can help identify cardiovascular diseases.METHODS:Recurrence quantification analysis(RQA) was used to study pulse morphological changes in 37 inpatients with coronary heart disease(CHD) and 37 normal subjects(controls).An independent sample t-test detected significant differences in RQA measures of their pulses.A support vector machine(SVM) classified the groups according to their RQA measures.Classic time-domain parameters were used for comparison.RESULTS:RQA measures can be divided into two groups.One group of measures [ecurrence rate(RR),determinism(DEL),average diagonal line length(L),maximum length of diagonal structures(Lmax),Shannon entropy of the frequency distribution of diagonal line lengths(ENTR),laminarity(LAM),average length of vertical structures(TT),maximum length of vertical structures(Vmax)] showed significantly higher values for patients with CHD than for normal subjects(P<0.05).The other measures(RR_std,L_std,Lmax_std,TT_std,Vmax_std) showed significantly lower values for the CHD group than for normal subjects(P<0.05).SVM classification accuracy was higher with RQA measures:With RQA(16 parameters) accuracy was at 88.21%,and with RQA(12 parameters) accuracy was at 84.11%.In contrast,with classic time-domain(15 parameters) accuracy was 75.73%,and with time-domain(7 parameters) accuracy was 74.70%.CONCLUSION:Nonlinear dynamic methods such as RQA can be used to study functional and structural changes in the pulse noninvasively.Pulse signals of individuals with CHD have greater regularity,determinism,and stability than normal subjects,and their pulse morphology displays less variability.RQA can distinguish the CHD pulse from the healthy pulse with an accuracy of 88.21%,thereby providing an early diagnosis of cardiovascular diseases such as CHD.Rui Guo Yiqin Wang Jianjun Yan Hanxia Yan 2012Journal of Traditional Chinese Medicine2012,32,4:4
3Alterations of endogenous metabolites in urine of rats exposed to decabromodiphenyl ether using metabonomic approaches显示文摘There is large usage of polybrominated diphenyl ethers(PBDEs) especially for decabromodiphenyl ether(BDE-209, Deca-BDE) in controlling the risks of fire. The toxicological effects of PBDEs are worth being concerned about. Female SD rats were daily gavaged with BDE-209 ether at the dose of 100 mg/kg for 20 days. Histological observation was performed for the screening of the target organs for BDE-209 exposure. The distribution and metabolism of PBDEs in the exposed main organs were evidenced by HRGC-HRMS. Alterations of the endogenous metabolite concentrations in urine were investigated using metabonomic approaches based on1H NMR spectrum. Histopathological changes including serious edema in kidney, hepatocellular spotty necrosis and perivasculitis in liver indicated that BDE-209 caused potential influences on endogenous metabolism in the exposed liver and the kidney. BDE-209 was found to be highly accumulated in lipid, ovary, kidney and liver after 20 days' exposure. Occurrence of other lower brominated PBDEs in the rats demonstrated that reductive debromination process happened in vivo. Hydroxylated and methoxylated–BDEs, as metabolism products, were also detected in the rat tissues. A total of 12 different endogenous metabolites showed obvious alterations in urine from the exposed rats, indicating the disturbance of the corresponding internal biochemical processes induced by BDE-209 exposure. 4A small scale expression screen identifies tissue specific markers in the Dugesia japonica strain Pek-1显示文摘Freshwater planaria has tremendous capacity to reform the missing part of the body and therefore is considered as one of the most important model organism for regeneration study. At present, Schmidtea mediterranea and Dugesia japonica are the two major species utilized for laboratory manipulations. Dugesia japonica flatworms are widely distributed in the Far East including Cherry Valley region in the northwest area of Beijing, China. We reported here the establishment of an asexual Dugesia japonica strain Pek1, as a suitable system for regeneration study. Using morphological, karyotypical as well as phylogenetic analyses, we confirmed that these flatworms indeed belonged to Dugesia japonica. We went on to show that the commonly used in situ probes and immunohistochemistry reagents and protocols were applicable to the Pek1 strain. Using this strain, we carried out small scale analysis on EST, RNAi and gene expression. We identified 193 unique EST sequences and 65 of them had not been reported in planarian. By RNAi analysis, we showed that 48 genes, when downregulated individually, had no effect on regeneration. Furthermore, we identified 3 groups of tissue specific expressing genes that were useful for cell lineage analysis. 5Silencing GRAS2 reduces fruit weight in tomato显示文摘GRAS family transcription factors are involved in multiple biological processes in plants.Here, we report that GRAS2 plays a vital role in regulating fruit weight in tomato(Solanum lycopersicum).We establish that the expression of GRAS2 was elevated in ovaries and maintained at a constant level in fertilized ovules.Reduction of GRAS2 expression in transgenic plants reduced fruit weight through modulating ovary growth and cell size.At the metabolic level, downregulation of GRAS2 decreased activities of the gibberellic acid biosynthesis and signal transduction pathways, leading to insufficient levels of active gibberellic acid during the initial ovary development of tomato.Moreover, genotypic diversity of GRAS2 was consistent with the molecular basis of fruit weight evolution, suggesting that GRAS2 contributes to the molecular basis of the evolution of fruit weight in tomato.Collectively, these findings enhance our understanding of GRAS2 functions, in fruit development of tomato, and demonstrate a strong association between the GRAS gene family and fruit development.Miao Li Xin Wang Changxing Li Hanxia Li Junhong Zhang Zhibiao Ye 2018Journal of Integrative Plant Biology2018,60,6:2

18Djrho2 is involved in regeneration of visual nerves in Dugesia japonica显示文摘The freshwater planarian is a powerful animal model for studying regeneration and stem cell activity in vivo.During regeneration,stem cells(neoblasts in planarian) migrated to the wounding edge to re-build missing parts of the body.However,proteins involved in regulating cell migration during planarian regeneration have not been studied extensively.Here we report two small GTPase genes(Djrho2 and Djrho3) of Dugesia japonica(strain Pek-1).In situ hybridization results indicated that Djrho2 was expressed throughout the body with the exception of the pharynx region while Djrho3 was specifically expressed along the gastro-vascular system.Djrho2 was largely expressed in neoblasts since its expression was sensitive to X-ray irradiation.In Djrho2-RNAi planarians,smaller anterior blastemas were observed in tail fragments during regeneration.Consistently,defective regeneration of visual nerve was detected by immunostainning with VC-1 antibody.These results suggested that Djrho2 is required for proper anterior regeneration in planairan.In contrast,no abnormality was observed after RNAi of Djrho3.We compared protein compositions of control and Djrho2-RNAi planarians using an optimized proteomic approach.Twenty-two up-regulated and 26 de-regulated protein spots were observed in the two-dimensional electrophoresis gels,and 17 proteins were successfully identified by Mass Spectrometry(MS) analysis.Among them,6 actin-binding or cytoskeleton-related proteins were found de-expressed in Djrho2-RNAi animals,suggesting that abnormal cytoskeleton assembling and cell migration were likely reasons of defected regeneration.Changxin Ma Yang Gao Guoliang Chai Hanxia Su Niejun Wang Yigang Yang Chunbo Li Di Miao Wei Wu 2010Journal of Genetics and Genomics2010,37,11:1
