4End-to-end computational approach to the design of RNA biosensors for detecting miRNA biomarkers of cervical cancer显示文摘Cervical cancer is a global public health subject as it affects women in the reproductive ages,and accounts for the second largest burden among cancer patients worldwide with an unforgiving 50%mortality rate.Relatively scant awareness and limited access to effective diagnosis have led to this enormous disease burden,calling for point-of-care,minimally invasive diagnosis methods.Here,an end-to-end quantitative unified pipeline for diagnosis has been developed,beginning with identification of optimal biomarkers,concurrent design of toehold switch sensors,and finally simulation of the designed diagnostic circuits to assess performance.Using miRNA expression data in the public domain,we identified miR-21-5p and miR-20a-5p as blood-based miRNA biomarkers specific to early-stage cervical cancer employing a multi-tier algorithmic screening.Synthetic riboregulators called toehold switches specific to the biomarker panel were then designed.To predict the dynamic range of toehold switches for use in genetic circuits as biosensors,we used a generic grammar of these switches,and built a neural network model of dynamic range using thermodynamic features derived from mRNA secondary structure and interaction.Second-generation toehold switches were used to overcome the design challenges associated with miRNA biomarkers.The resultant model yielded an adj.R^(2)~0.71,outperforming earlier models of toehold-switch dynamic range.Reaction kinetics modelling was performed to predict the sensitivity of the second-generation toehold switches to the miRNA biomarkers.Simulations showed a linear response between 10 nM and 100 nM before saturation.Our study demonstrates an end-to-end computational workflow for the efficient design of genetic circuits geared towards the effective detection of unique genomic/nucleic-acid signatures.The approach has the potential to replace iterative experimental trial and error,and focus time,money,and efforts.All software including the toehold grammar parser,neural network model and reaction kinetics simulation are available as open-source software(http://gffzz188fe103f8f1460aswxxbbonqb5ov6c06.ffgz.tsg.suse.edu.cn/SASTRA-iGEM2019)under GNU GPLv3 licence.Priyannth Ramasami S.Baabu Shivaramakrishna Srinivasan Swetha Nagarajan Sangeetha Muthamilselvan Thamarai Selvi Raghavv R.Suresh Ashok Palaniappan 2022Synthetic and Systems Biotechnology2022,7,2:2
5Performance of low temperature Microbial Fuel Cells(MFCs)catalyzed by mixed bacterial consortia显示文摘Microbial Fuel Cells(MFCs) are a promising technology for treating wastewater in a sustainable manner. In potential applications, low temperatures substantially reduce MFC performance. To better understand the effect of temperature and particularly how bioanodes respond to changes in temperature, we investigated the current generation of mixed-culture and pure-culture MFCs at two low temperatures, 10°C and 5°C. The results implied that the mixed-culture MFC sustainably performed better than the pure-culture(Shewanella) MFC at 10°C, but the electrogenic activity of anodic bacteria was substantially reduced at the lower temperature of 5°C. At 10°C, the maximum output voltage generated with the mixed-culture was 540–560 m V, which was 10%–15% higher than that of Shewanella MFCs. The maximum power density reached 465.3 ± 5.8 m W/m^2 for the mixed-culture at10°C, while only 68.7 ± 3.7 m W/m^2 was achieved with the pure-culture. It was shown that the anodic biofilm of the mixed-culture MFC had a lower overpotential and resistance than the pure-culture MFC. 6Discrepancies in the clinical and radiological profiles of COVID-19:A case-based discussion and review of literature显示文摘The current gold standard for the diagnosis of coronavirus disease-19(COVID-19)is a positive reverse transcriptase polymerase chain reaction(RT-PCR)test,on the background of clinical suspicion.However,RT-PCR has its limitations;this includes issues of low sensitivity,sampling errors and appropriate timing of specimen collection.As pulmonary involvement is the most common manifestation of severe COVID-19,early and appropriate lung imaging is important to aid diagnosis.However,gross discrepancies can occur between the clinical and imaging findings in patients with COVID-19,which can mislead clinicians in their decision making.Although chest X-ray(CXR)has a low sensitivity for the diagnosis of COVID-19 associated lung disease,especially in the earlier stages,a positive CXR increases the pre-test probability of COVID-19.CXR scoring systems have shown to be useful,such as the COVID-19 opacification rating score which helps to predict the need of tracheal intubation.Furthermore,artificial intelligence-based algorithms have also shown promise in differentiating COVID-19 pneumonia on CXR from other lung diseases.Although costlier than CXR,unenhanced computed tomographic(CT)chest scans have a higher sensitivity,but lesser specificity compared to RT-PCR for the diagnosis of COVID-19 pneumonia.A semi-quantitative CT scoring system has been shown to predict short-term mortality.The routine use of CT pulmonary angiography as a first-line imaging modality in patients with suspected COVID-19 is not justifiable due to the risk of contrast nephropathy.Scoring systems similar to those pioneered in CXR and CT can be used to effectively plan and manage hospital resources such as ventilators.Lung ultrasound is useful in the assessment of critically ill COVID-19 patients in the hands of an experienced operator.Moreover,it is a convenient tool to monitor disease progression,as it is cheap,non-invasive,easily accessible and easy to sterilise.Newer lung imaging modalities such as magnetic resonance imaging(MRI)for safe imaging among children,adolescents and pregnant women are rapidly evolving.Imaging modalities are also essential for evaluating the extra-pulmonary manifestations of COVID-19:these include cranial imaging with CT or MRI;cardiac imaging with ultrasonography(US),CT and MRI;and abdominal imaging with US or CT.This review critically analyses the utility of each imaging modality to empower clinicians to use them appropriately in the management of patients with COVID-19 infection.Hemant Kumar Cornelius James Fernandez Sangeetha Kolpattil Mohamed Munavvar Joseph M Pappachan 2021World Journal of Radiology2021,13,4:2
7From traditional serrated adenoma to tubulovillous adenoma and beyond显示文摘It is well established that colorectal cancer develops from a series of precursor epithelial polyps, including tubular adenomas, villous/tubulovillous adenomas(VA/TVA), sessile serrated adenomas(SSA) and traditional serrated adenomas(TSA). Of these, TSAs are least common and account for only 5% of all serrated polyps. TSAs are characterised by the presence of a 'pinecone-like' architecture, granular eosinophilic cytoplasm, luminal serrations, ectopic crypt foci(ECF) and elongated, pencillate nuclei. However, the distinct slit-like luminal serrations, reminiscent of small bowel mucosa, appear to be the most unique and reproducible feature to distinguish TSAs from other polyps. There is a contention that TSAs are not inherently dysplastic and that the majority do not show cytological atypia. Two types of dysplasia are associated with TSA. Serrated dysplasia is less well recognised and less commonly encountered than adenomatous dysplasia. In addition, it is now becoming increasingly evident that TSAs can be admixed with HP, SSA and VA/TVA. At a genetic level, polyps may switch phenotype as they accumulate genetic changes, evolving from a serrated pathway to a more conventional one, which could be the basis for a spectrum theory starting out with a TSA with serration and ECF evolving into a TSA with conventional dysplasia and, eventually, to a well-developed conventional adenoma.
