1Biosynthesis and molecular engineering of templated natural products显示文摘Bioactive small molecules that are produced by living organisms, often referred to as natural products(NPs), historically play a critical role in the context of both medicinal chemistry and chemical biology. How nature creates these chemical entities with stunning structural complexity and diversity using a limited range of simple substrates has not been fully understood. Focusing on two types of NPs that share a highly evolvable ‘template'-biosynthetic logic, we here provide specific examples to highlight the conceptual and technological leaps in NP biosynthesis and witness the area of progress since the beginning of the twenty-first century. The biosynthesis of polyketides, non-ribosomal peptides and their hybrids that share an assembly-line enzymology of modular multifunctional proteins exemplifies an extended ‘central dogma'that correlates the genotype of catalysts with the chemotype of products; in parallel, post-translational modifications of ribosomally synthesized peptides involve a number of unusual biochemical mechanisms for molecular maturation. Understanding the biosynthetic processes of these templated NPs would largely facilitate the design, development and utilization of compatible biosynthetic machineries to address the challenge that often arises from structural complexity to the accessibility and efficiency of current chemical synthesis.Ming Chen Jingyu Liu Panpan Duan Mulin Li Wen Liu 2017National Science Review2017,4,4:4

5Patch-based topic model for group detection显示文摘Pedestrians in crowd scenes tend to connect with each other and form coherent groups. In order to investigate the collective behaviors in crowds, plenty of studies have been conducted on group detection.However, most of the existing methods are limited to discover the underlying semantic priors of individuals. By segmenting the crowd image into patches, this paper proposes the Patch-based Topic Model(PTM) for group detection. The main contributions of this study are threefold:(1) the crowd dynamics are represented by patchlevel descriptor, which provides a macroscopic-level representation;(2) the semantic topic label of each patch are inferred by integrating the Latent Dirichlet Allocation(LDA) model and the Markov Random Fields(MRF);(3) the optimal group number is determined automatically with an intro-class distance evaluation criterion.Experimental results on real-world crowd videos demonstrate the superior performance of the proposed method over the state-of-the-arts.Mulin CHEN Qi WANG Xuelong LI 2017Science China(Information Sciences)2017,60,11:1

7Inducible CRISPRa screen identifies putative enhancers显示文摘Enhancers are critical cis-regulatory elements that regulate spatiotemporal gene expression and control cell fates.However,the identification of enhancers in native cellular contexts still remains a challenge.Here,we develop an inducible CRISPR activation(CRISPRa)system by transgenic expression of doxycycline(Dox)-inducible dCas9-VPR in mouse embryonic stem cells(iVPR ESC).With this line,a simple introduction of specific guide RNAs targeting promoters or enhancers allows us to realize the effect of CRISPRa in an inducible,reversible,and Dox concentration-dependent manner.Taking advantage of this system,we induce tiled CRISPRa across genomic regions(105 kilobases)surrounding T(Brachyury),one of the key mesodermal development regulator genes.Moreover,we identify several CRISPRa-responsive elements with chromatin features of putative enhancers,including a region the homologous sequence in which humans harbors a body height risk variant.Genetic deletion of this region in ESC does affect subsequent T gene activation and osteogenic differentiation.Therefore,our inducible CRISPRa ESC line provides a convenient platform for high-throughput screens of putative enhancers.Zhongye Dai Rui Li Yuying Hou Qian Li Ke Zhao Ting Li Mulin Jun Li Xudong Wu 2021Journal of Genetics and Genomics2021,48,10:1
