| 1 | RNA-Seq analysis of yak ovary: improving yak gene structure information and mining reproduction-related genes显示文摘RNA-Seq,a high-throughput(HT)sequencing technique,has been used effectively in large-scale transcriptomic studies,and is particularly useful for improving gene structure information and mining of new genes.In this study,RNA-Seq HT technology was employed to analyze the transcriptome of yak ovary.After Illumina-Solexa deep sequencing,26826516 clean reads with a total of 4828772880 bp were obtained from the ovary library.Alignment analysis showed that 16992 yak genes mapped to the yak genome and 3734 of these genes were involved in alternative splicing.Gene structure refinement analysis showed that7340 genes that were annotated in the yak genome could be extended at the 5′or 3′ends based on the alignments been the transcripts and the genome sequence.Novel transcript prediction analysis identified 6321 new transcripts with lengths ranging from 180 to 14884 bp,and 2267 of them were predicted to code proteins.BLAST analysis of the new transcripts showed that1200?4933 mapped to the non-redundant(nr),nucleotide(nt)and/or SwissProt sequence databases.Comparative statistical analysis of the new mapped transcripts showed that the majority of them were similar to genes in Bos taurus(41.4%),Bos grunniens mutus(33.0%),Ovis aries(6.3%),Homo sapiens(2.8%),Mus musculus(1.6%)and other species.Functional analysis showed that these expressed genes were involved in various Gene Ontology(GO)categories and Kyoto Encyclopedia of Genes and Genomes pathways.GO analysis of the new transcripts found that the largest proportion of them was associated with reproduction.The results of this study will provide a basis for describing the normal transcriptome map of yak ovary and for future studies on yak breeding performance.Moreover,the results confirmed that RNA-Seq HT technology is highly advantageous in improving gene structure information and mining of new genes,as well as in providing valuable data to expand the yak genome information. | LAN DaoLiang XIONG XianRong WEI YanLi XU Tong ZHONG JinCheng ZHI XiangDong WANG Yong LI Jian | 2014 | Science China(Life Sciences)2014,57,9: | 23 |
| 2 | Underwater image quality enhancement of sea cucumbers based on improved histogram equalization and wavelet transform显示文摘Sea cucumbers usually live in an environment where lighting and visibility are generally not controllable,which cause the underwater image of sea cucumbers to be distorted,blurred,and severely attenuated.Therefore,the valuable information from such an image cannot be fully extracted for further processing.To solve the problems mentioned above and improve the quality of the underwater images of sea cucumbers,pre-processing of a sea cucumber image is attracting increasing interest.This paper presents a newmethod based on contrast limited adaptive histogram equalization and wavelet transform(CLAHE-WT)to enhance the sea cucumber image quality.CLAHE was used to process the underwater image for increasing contrast based on the Rayleigh distribution,and WTwas used for de-noising based on a soft threshold.Qualitative analysis indicated that the proposed method exhibited better performance in enhancing the quality and retaining the image details.For quantitative analysis,the test with 120 underwater images showed that for the proposed method,the mean square error(MSE),peak signal to noise ratio(PSNR),and entropy were 49.2098,13.3909,and 6.6815,respectively.The proposed method outperformed three established methods in enhancing the visual quality of sea cucumber underwater gray image. | Xi Qiao Jianhua Bao Hang Zhang Lihua Zeng Daoliang Li | 2017 | Information Processing in Agriculture2017,4,3: | 9 |

| 4 | A microcosmic discrete occupant evacuation model based on individual characteristics显示文摘The research of occupant evacuation in an emergency is of great benefit to building design and evacuation guidance. In this paper a microcosmic discrete evacuation model based on Cellular Automata (CA) is presented, in which the occupants?individual characteristics are considered. Thus, our model has given a description of evacuation route choice with influencing factors, including: individual knowledge of the building, individual realization of the emergency development, and the attractive and repulsive force between occupants. This model differs somewhat from other models in the attention to the associative and separate effect of influencing factors, based on occupants behaviors. | 7 | Seawater Temperature and Dissolved Oxygen over the Past 500 Million Years显示文摘Ocean temperature and dissolved oxygen concentrations are critical factors that control ocean productivity, carbon and nutrient cycles, and marine habitat. However, the evolution of these two factors in the geologic past are still unclear. Here, we use a new oxygen isotope database to establish the sea surface temperature(SST) curve in the past 500 million years. The database is composed of 22 796 oxygen isotope values of phosphatic and calcareous fossils. The result shows two prolonged cooling events happened in the Late Paleozoic and Late Cenozoic, coinciding with two major ice ages indicated by continental glaciation data, and seven global warming events that happened in the Late Cambrian, Silurian–Devonian transition, Late Devonian, Early Triassic, Toarcian, Late Cretaceous, and Paleocene–Eocene transition. The SSTs during these warming periods are about 5–30 °C higher than the present-day level. Oxygen contents of shallow seawater are calculated from temperature, salinity, and atmospheric oxygen. The results show that major dissolved oxygen valleys of surface seawater coincide with global warming events and ocean anoxic events. We propose that the combined effect of temperature and dissolved oxygen account for the long-term evolution of global oceanic redox state during the Phanerozoic. | Haijun Song Paul B. In this review, an information fusion approach was used to integrate multisensor and computer vision techniques to make fish feeding more efficient and accurate. Information fusion is a well-known technology that has been used in different fields of artificial intelligence, robotics, image processing,computer vision, sensors and wireless sensor networks.Information fusion in aquaculture is a growing field of research that is used to enhance the performance of an'industrialized' ecosystem. This review study surveys different fish feeding systems using multi-sensor data fusion, computer vision technology, and different food intake models. | 9 | Rapid Carbonate Depositional Changes Following the Permian-Triassic Mass Extinction: Sedimentary Evidence from South China显示文摘Various environmental changes were associated with the Permian-Triassic mass extinction at 252.2 Ma. Diverse unusual sediments and depositional phenomena have been uncovered as responses to environmental and biotic changes. Lithological and detailed conodont biostratigraphic correlations within six Permian-Triassic boundary sections in South China indicate rapid fluctuations in carbonate deposition. Four distinct depositional phases can be recognized:(1) normal carbonate deposition on the platform and slope during the latest Permian;(2) reduced carbonate deposition at the onset of the main extinction horizon;(3) expanded areas of carbonate deposition during the Hindeodus changxingsensis Zone to the H. parvus Zone; and(4) persistent mud-enriched carbonate deposition in the aftermath of the Permian-Triassic transition. Although availability of skeletal carbonate was significantly reduced during the mass extinction, the increase in carbonate deposition did not behave the same way. The rapid carbonate depositional changes, presented in this study, suggest that diverse environmental changes played key roles in the carbonate deposition of the Permian-Triassic mass extinction and onset of its aftermath. | 11 | Fast processing of foreign fiber images by image blocking显示文摘In the textile industry,it is always the case that cotton products are constitutive of many types of foreign fibers which affect the overall quality of cotton products.As the foundation of the foreign fiber automated inspection,image process exerts a critical impact on the process of foreign fiber identification.This paper presents a new approach for the fast processing of foreign fiber images.This approach includes five main steps,image block,image predecision,image background extraction,image enhancement and segmentation,and image connection.At first,the captured color images were transformed into gray-scale images;followed by the inversion of gray-scale of the transformed images;then the whole image was divided into several blocks.Thereafter,the subsequent step is to judge which image block contains the target foreign fiber image through image pre-decision.Then we segment the image block via OSTU which possibly contains target images after background eradication and image strengthening.Finally,we connect those relevant segmented image blocks to get an intact and clear foreign fiber target image.The experimental result shows that this method of segmentation has the advantage of accuracy and speed over the other segmentation methods.On the other hand,this method also connects the target image that produce fractures therefore getting an intact and clear foreign fiber target image. | Yutao Wu Daoliang Li Zhenbo Li Wenzhu Yang | 2014 | Information Processing in Agriculture2014,1,1: | 2 |
| 12 | Triassic integrative stratigraphy and timescale of China显示文摘The Triassic rocks are widespread in China, and both marine and terrestrial strata are well developed. The Triassic stratigraphic architecture of China is very complex in both spatial variation of the so-called 'South Marine and North Continental', i.e. the southern areas of China occupied mostly by marine facies while the northern China by terrestrial facies during the Triassic Period, and temporal transition of the 'Lower Marine and Upper Continental', i.e. the lower part of the Triassic System composed mainly of marine facies and the upper part of terrestrial strata especially in South China. Although the Global Stratotype Section and Point(GSSP) of the Permian-Triassic boundary is located in South China, the Triassic of China except for some marine Lower-Middle Triassic depositions shows significantly local characteristics and is hardly correlated with the global chronostratigraphic chart. Consequently, the Triassic of China contains not only the international research hotspots but also difficult points in stratigraphic study. This paper aims to present a brief review of the Triassic in China, including chronostratigraphy, biostratigraphy, magnetostratigraphy and chemostratigraphy, and summarize an integrated Triassic stratigraphic framework of China. Accordingly, a stratigraphic correlation is proposed for the lithostratigraphic sequences among the three tectono-paleogeographic stratigraphic regions. The comprehensive study indicates that ammonoids are the classic index fossils in Triassic biostratigraphy but conodonts are more advantageous in the study and definition of the Triassic chronostratigraphic boundaries. China still has the potential to optimize the GSSPs of the Induan-Olenekian boundary and Olenekian-Anisian boundary. The correlation of the Permian-Triassic boundary between marine and terrestrial facies might be achieved with the help of the Permian-Triassic 'transitional bed' and its related biotic and environmental events in association with the biostratigraphic study of conchostracan, vertebrate and plant fossils. In addition, the carbon isotopes have been proved to be one of the powerful methods in marine Triassic stratigraphic study, whereas the oxygen and strontium isotopes may be additional important bridges to establish the correlation between the marine and terrestrial strata, but as yet lacking of relevant studies in terrestrial strata. | 13 | A hybrid intelligent soft computing method for ammonia nitrogen prediction in aquaculture显示文摘Ammonia nitrogen is one of the key parameters in determining the aquaculture water quality condition in pond.The high level of ammonia nitrogen is likely to cause deterioration of water quality and mass death of cultured subjects.Therefore,accurate detection of the cultured water ammonia nitrogen content is crucially important for aquaculture management.While,at present,the accuracy of equipment for measuring the ammonia nitrogen content of aquaculture water in real time cannot meet the requirements for aquaculture.In this paper,the soft computing method is firstly proposed to predict the ammonia nitrogen content in aquaculture water in real time.This method includes empirical mode decomposition(EMD),improved particle swarm optimization(IPSO)and extreme learning machine(ELM).To evaluate the performance of the soft computing techniques,three different statistic indicators were used,including root mean square error(RMSE),the mean absolute error(MAE),and the mean absolute percentage error(MAPE)to compare three artificial soft computing methods.Results showed that the EMD-IPSO-ELM soft computing method showed the best performance among other studied methods in the ammonia nitrogen real time prediction.The EMD-IPSO-ELM model provides moderately and roughly accurately real time prediction value of ammonia nitrogen in aquaculture water. | Huihui Yu Ling Yang Daoliang Li Yingyi Chen | 2021 | Information Processing in Agriculture2021,8,1: | 1 |
