| 1 | PacBio Sequencing and Its Applications显示文摘Single-molecule, real-time sequencing developed by Pacific Bio Sciences offers longer read lengths than the second-generation sequencing(SGS) technologies, making it well-suited for unsolved problems in genome, transcriptome, and epigenetics research. The highly-contiguous de novo assemblies using Pac Bio sequencing can close gaps in current reference assemblies and characterize structural variation(SV) in personal genomes. With longer reads, we can sequence through extended repetitive regions and detect mutations, many of which are associated with diseases. Moreover, Pac Bio transcriptome sequencing is advantageous for the identification of gene isoforms and facilitates reliable discoveries of novel genes and novel isoforms of annotated genes,due to its ability to sequence full-length transcripts or fragments with significant lengths. Additionally, Pac Bio's sequencing technique provides information that is useful for the direct detection of base modifications, such as methylation. In addition to using Pac Bio sequencing alone, many hybrid sequencing strategies have been developed to make use of more accurate short reads in conjunction with Pac Bio long reads. In general, hybrid sequencing strategies are more affordable and scalable especially for small-size laboratories than using Pac Bio Sequencing alone. | 2 | Multidisciplinary approach for post-liver transplant recurrence of hepatocellular carcinoma: A proposed management algorithm显示文摘A large number of liver transplants have been performed for hepatocellular carcinoma(HCC), and recurrence is increasingly encountered. The recurrence of HCC after liver transplantation is notoriously difficult to manage. We hereby propose multi-disciplinary management with a systematic approach. The patient is jointly managed by the transplant surgeon, physician, oncologist and radiologist. Immunosuppressants should be tapered to the lowest effective dose to protect against rejection. The combination of a mammalian target of rapamycin inhibitor with a reduced calcineurin inhibitor could be considered with close monitoring of graft function and toxicity. Comprehensive staging can be performed by dual-tracer positron emission tomography-computed tomography or the combination of contrast computed tomography and a bone scan. In patients with disseminated recurrence, sorafenib confers survival benefits but is associated with significant drug toxicity. Oligo-recurrence encompasses recurrent disease that is limited in number and location so that loco-regional treatments convey disease control and survival benefits. Intra-hepatic recurrence can be managed with graft resection, but significant operative morbidity is expected. Radiofrequency ablation and stereotactic body radiation therapy(SBRT) are effective alternative strategies. In patients with more advanced hepatic disease, regional treatment with trans-arterial chemoembolization or intra-arterial Yttrium-90 can be considered. For patients with extra-hepatic oligorecurrence, loco-regional treatment can be considered if practical. Patients with more than one site of recurrence are not always contraindicated for curative treatments. Surgical resection is effective for patients with pulmonary oligo-recurrence, but adequate lung function is a prerequisite. | 4 | Ecological and Economic Benefits of Vegetation Management Measures in Citrus Orchards on Red Soils显示文摘A three-year experiment was conducted to investigate and compare the economic and ecological benefits of six types of vegetation management measures in citrus orchards of the hilly red soil region of the eastern part of China.Six vegetation treatments,including tillage without herbicide(clean tillage)and no tillage without herbicide(sod culture) and with herbicide paraquat(paraquat),glyphosate(glyphosate),glyphosate-glyphosate-paraquat(G-G-P),and paraquat- paraquat-glyphosate(P-P-G),were applied in the citrus orchards on a clayey red soil with slopes of 8°and 13°and a sandy soil with slope of 25°.The results showed that the sod culture,paraquat,glyphosate,G-G-P,and P-P-G treatments reduced surface runoff by 38.8%,42.5%,18.7%,28.7%,and 37.5%,then the soil-water losses by 55.5%,51.7%,39.9%,46.8%, and 50.0%,and the N,P,and K nutrient losses by 60.3%,50.2%,37.0%,41.8%,and 45.4%,respectively,as compared with the clean tillage treatment.The weed regeneration ratios with the treatments of clean tillage without herbicide,paraquat, glyphosate,G-G-P,and P-P-G were reduced by 55.1%,67.2%,30.3%,36.8%,and 51.2%,respectively,as compared with the sod culture.The sod culture,paraquat,glyphosate,G-G-P,and P-P-G treatments could increase the soil fertility (annual accumulation of N,P,K,and OM)by 7.1%,6.9%,5.3%,6.2%,and 6.6%,respectively,whereas the clean tillage treatment without herbicide reduced soil fertility by 4.4% after the three-year experiment.The citrus fruit yields in the treatments of paraquat,glyphosate,G-G-P,and P-P-G increased by 7%-10%;the soluble solid,total sugar,total acidity,sugar-acid ratio,and single fruit weight of citrus fruits of all treatments except sod culture significantly(P>0.05) exceeded that of the clean tillage treatment.In general,the paraquat treatment showed the best economic and ecological benefits among the six treatments;therefore,it could be regarded as the best available vegetation management measure in citrus orchards of hilly red soil region to retain water and soil,enhance soil fertility,and improve the yield and quality of citrus. | SHUI Jian-Guo WANG Qiu-Zhen LIAO Gen-Qing J. | 16 | Determination of site-specific soil-water characteristic curve from a limited number of test data-A Bayesian perspective显示文摘Determining soilewater characteristic curve(SWCC) at a site is an essential step for implementing unsaturated soil mechanics in geotechnical engineering practice, which can be measured directly through various in-situ and/or laboratory tests. Such direct measurements are, however, costly and timeconsuming due to high standards for equipment and procedural control and limits in testing apparatus. As a result, only a limited number of data points(e.g., volumetric water content vs. matric suction)on SWCC at some values of matric suction are obtained in practice. How to use a limited number of data points to estimate the site-specific SWCC and to quantify the uncertainty(or degrees-of-belief) in the estimated SWCC remains a challenging task. This paper proposes a Bayesian approach to determine a site-specific SWCC based on a limited number of test data and prior knowledge(e.g., engineering experience and judgment). The proposed Bayesian approach quantifies the degrees-of-belief on the estimated SWCC according to site-specific test data and prior knowledge, and simultaneously selects a suitable SWCC model from a number of candidates based on the probability logic. To address computational issues involved in Bayesian analyses, Markov Chain Monte Carlo Simulation(MCMCS), specifically Metropolis-Hastings(M-H) algorithm, is used to solve the posterior distribution of SWCC model parameters, and Gaussian copula is applied to evaluating model evidence based on MCMCS samples for selecting the most probable SWCC model from a pool of candidates. This removes one key limitation of the M-H algorithm, making it feasible in Bayesian model selection problems. The proposed approach is illustrated using real data in Unsaturated Soil Database(UNSODA) developed by U.S. Department of Agriculture. The materials were characterized by means of the XRD, Raman, TGA/DSC, SEM, XPS, and UV-Vis techniques. The photocatalytic activities of the BiVO4 materials were evaluated for the degradation of Methyl Orange under visible-light irradiation. It is observed that pH value and surfactant exerted a great effect on the morphology and pore structure of the BiVO4 product. Spherical BiVO4 with porous structures, flower-cluster-like BiVO4, and flower-bundle-like BiVO4 were generated hydrothermally at 100°C with poly(vinyl pyrrolidone) (PVP) and urea (pH = 2) and at 160°C with NaHCO3 (pH = 7 and 8), respectively. The PVP-derived BiVO4 showed much higher surface areas (5.0-8.4 m2/g) and narrower bandgap energies (2.45-2.49 eV). | 19 | Attenuation of arsenic in a karst subterranean stream and correlation with geochemical factors: A case study at Lihu,South China显示文摘Arsenic(As) pollutants generated by human activities in karst areas flow into subterranean streams and contaminate groundwater easily because of the unique hydrogeological characteristics of karst areas. To elucidate the reaction mechanisms of arsenic in karst subterranean streams, physical–chemical analysis was conducted by an inductively coupled plasma mass spectrometer and an X-ray fluorescence spectrometer. The results show that inorganic species account for most of the total arsenic, whereas organic arsenic is not detected or occurs in infinitesimal amounts. As(III) accounts for 51.0% ± 9.9% of the total inorganic arsenic. Arsenic attenuation occurs and the attenuation rates of total As,As(III) and As(V) in the Lihu subterranean stream are 51%, 36% and 59%, respectively. To fully explain the main geochemical factors influencing arsenic attenuation, SPSS 13.0 and CANOCO 4.5 bundled with Cano Draw for Windows were used for simple statistical analysis and redundancy analysis(RDA). Eight main factors, i.e., sediment iron(SFe), sediment aluminum(SAl), sediment calcium(SCa), sediment organic matter(SOM), sediment manganese(SMn), water calcium(WCa2+), water magnesium(WMg2+), and water bicarbonate ion(WHCO3-) were extracted from thirteen indicators. Their impacts on arsenic content rank as: SFe > SCa > WCa2+> SAl > WHCO3-> SMn > SOM > WMg2+. Of these factors, SFe, SAl, SCa, SOM, SMn, WMg2+and WCa2+promote arsenic attenuation, whereas WHCO3-inhibits it. Further investigation revealed that the redox potential(Eh) and p H are adverse to arsenic removal. | 20 | Minimally invasive donor hepatectomy, are we ready for prime time?显示文摘Minimally invasive surgery potentially reduces operative morbidities. However, pure laparoscopic approaches to donor hepatectomy have been limited by technical complexity and concerns over donor safety. Reducedwound donor hepatectomy, either in the form of a laparoscopic-assisted technique or by utilizing a minilaparotomy wound, i.e., hybrid approach, has been developed to bridge the transition to pure laparoscopic donor hepatectomy, offering some advantages of minimally invasive surgery. To date, pure laparoscopic donor left lateral sectionectomy has been validated for its safety and advantages and has become the standard in experienced centres. Pure laparoscopic approaches to major left and right liver donation have been reported for their technical feasibility in expert hands. Robotic-assisted donor hepatectomy also appears to be a valuable alternative to pure laparoscopic donor hepatectomy, providing additional ergonomic advantages to the surgeon. Existing reports derive from centres with tremendous experience in both laparoscopic hepatectomy and donor hepatectomy. The complexity of these procedures means an arduous transition from technical feasibility to reproducibility. Donor safety is paramount in living donor liver transplantation. Careful donor selection and adopting standardized techniques allow experienced transplant surgeons to safely accumulate experience and acquire proficiency.
