2Structural Comparison and Drug Screening of Spike Proteins of Ten SARS-CoV-2 Variants显示文摘SARS-CoV-2(severe acute respiratory syndrome coronavirus 2)has evolved many variants with stronger infectivity and immune evasion than the original strain,including Alpha,Beta,Gamma,Delta,Epsilon,Kappa,lota,Lambda,and 21H strains.Amino acid mutations are enriched in the spike protein of SARS CoV-2.which plays a crucial role in cell infetion.However,the impact of these mutations on protein structure and function is unclear.Understanding the pathophysiology and pandemic feaures of these SARS-CoV-2 variants requires knowledge of the spike protein structures.Here,we obtained the spike protein structures of 10 main globally endemic SARS CoV-2 strains using AlphaFold2.The clustering analysis based on structural similarity revealed the unique features of the mainly pandemic SARS CoV-2 Delta variants.indicating that structural clusters can reflect the current characteristics of the epidemic more accurately than those based on the protein sequence.The analysis of the binding afinities of ACE2-RBD,antibody-NTD,and antibody-RBD complexes in the different variants revealed that the recognition of antibodies against SI NTD and RBD was decreased in the variants,especally the Delta variant compared with the original strain,which may induce the immune evasion of SARS-CoV-2 variants.Furthermore,by virtual screening the ZINC database against a high-accuracy predicted structure of Delta spike protein and experimental validation,we identified multiple compounds that target S1 NTD and RBD,which might contribute towards the development of clinical anti-SARS-CoV-2 medicines.Our findings provided a basic foundation for future in vitro and in vivo investigations that might speed up the development of potential therapies for the SARS-CoV-2 va riants.Qiangzhen Yang Xuemin Jian Ali Alamdar Shah Syed Aamir Fahira Chenxiang Zheng zijia Zhu Ke Wang Jinmai Zhang Yangin Wen Zhiqiang Li Dun Pan Tingting Lu Zhuo Wang Yongyong Shi 2022Research2022,,2:2

8Structural Analysis of the SARS-CoV-2 Omicron Variant Proteins显示文摘The spread of the latest SARS-CoV-2 variant Omicron is particularly concerning because of the large number of mutations present in its genome and lack of knowledge about how these mutations would affect the current SARS-CoV-2 vaccines and treatments.Here,by performing phylogenetic analysis using the Omicron spike(S)protein sequence,we found that the Omicron S protein presented the longest evolutionary distance in relation to the other SARS-CoV-2 variants.We predicted the structures of S,M,and N proteins of the Omicron variant using AlphaFold2 and investigated how the mutations have affected the S protein and its parts,S1 NTD and RBD,in detail.We found many amino acids on RBD were mutated,which may influence the interactions between the RBD and ACE2,while also showing the S309 antibody could still be capable of neutralizing Omicron RBD.The Omicron S1 NTD structures display significant differences from the original strain,which could lead to reduced recognition by antibodies resulting in potential immune escape and decreased effectiveness of the existing vaccines.However,this study of the Omicron variant was mainly limited to structural predictions,and these findings should be explored and verified by subsequent experiments.This study provided basic data of the Omicron protein structures that lay the groundwork for future studies related to the SARS-CoV-2 Omicron variant.Qiangzhen Yang Ali Alamdar Shah Syed Aamir Fahira Yongyong Shi 2021Research2021,,1:1

14Stability study on an anti-cancer drug 4-(3,5-bis(2-chlorobenzylidene)-4-oxo-piperidine-1-yl)-4-oxo-2-butenoic acid (CLEFMA) using a stabilityindicating HPLC method显示文摘CLEFMA, 4-(3,5-bis(2-chlorobenzylidene)-4-oxo-piperidine-1-yl)-4-oxo-2-butenoic acid, is a new chemical entity with anti-cancer and anti-inflammatory activities. Here, we report its stability in solution against stress conditions of exposure to acid/base, light, oxidant, high temperature, and plasma. The identity of the degradation products was ascertained by mass and proton nuclear magnetic resonance spectroscopy. To facilitate this study, we developed and validated a reverse phase high performance liquid chromatography method for detection of CLEFMA and its degradation. The method was linear over a range of 1–100 μg/m L; the accuracy and precision were within acceptable limits; it was stability-indicating as it successfully separated cis-/trans-isomers of CLEFMA as well as its degradation product. The major degradation product was produced from amide hydrolysis at maleic acid functionality caused by an acidic buffer, oxidant(3% hydrogen peroxide),or temperature stress(40–60 °C). The log k-p H profile showed that CLEFMA was most stable at neutral p H. In accelerated stability study we found that the shelf-life(T_(90%)) of CLEFMA at 25 °C and 4 °C was 45 days and220 days, respectively. Upon exposure to UV-light(365 nm), the normally prevalent trans-CLEFMA attained cis-configuration. This isomerization also involved the maleic acid moiety. CLEFMA was stable in plasma from which it could be efficiently extracted by an acetonitrile precipitation method. 15An Analysis of Natural Factors Affecting the Dispersal and Establishment of Iron Age III (800-550 B.C)Settlements in the Western Zayandeh- Rud River Basin (West and Northwest of Isfahan)显示文摘Humans are always effect to their surroundings,which makes it possible to create habitable environments and create habitat patterns that fit the surrounding environment.The interaction between human being and environment either in the form of human effect on the environment or the environment effect on the human,cannot be considered out of the environment.According to this approach in archaeology,environmental factors have an important role in assessing settlements in each period.In addition to the recognition of the degree of environmental impact,this approach makes the degree of adaptation of the habitats with the dominant environmental conditions possible.As geospatial tools become more powerful,GIS archaeology has evolved as well,making it possible to visualize ancient settlements and analyze changes in the use of space over time.By incorporating historic map data,physical details of an area’s landscape and known information about past inhabitants,archaeologists can accurately predict the positions of sites with cultural,historical relevance.In this research Iron Age III(800-550 B.C)sites in the west and northwest of Isfahan were studied via GIS.The area studied is one of the most important but unknown areas of archaeological research due to its location in the center of the Iranian plateau and a link between the north-west and the south-west of the country.The environmental characteristics of the studied area have attracted the attention of humans since ancient times.Therefore,it was considered necessary to conduct archaeological excavations.To achieve this goal,the area was first studied archaeologically.As a result of this survey,approximately 50 ancient sites were identified which included the statistical population used for analysis.The effect of environmental variables including altitude,slope(percentage and direction),climate,geological structure,distances and proximity to water resources,land use and proximity to communication paths on the distribution of settlements in the study area was investigated.Through analytical-descriptive method,the factors affecting the formation and distribution of the establishment patterns of the period in question were examind.After analyzing the information and maps,the results indicated that among all the factors,three environmental factors were the most important in the formation of ancient settlements of the Iron Age III era in the west and northwest of Isfahan:factors relating to water resources,proximity to communication paths,and slope percentage and direction.Masoomeh Taheri Dehkordi Alamdar Alian 2021Journal of Geographical Research2021,4,1:0
16Population structure,age and growth rates of conifer species and their relation to environmental variables at Malam Jabba,Swat District,Pakistan显示文摘This study focuses on age,growth rate and diameter distribution of pine forests in the Malam Jabba area,Swat District,Pakistan.Wood core samples were taken from twenty stands.Picea smithiana was the oldest at 234 years with a 112-cm diameter.Abies pindrow was 125 years with an 80-cm diameter while the oldest Pinus wallichiana was 122 years with 75-cm diameter.The fastest overall growth rate of 1.5±0.1 year/cm was for P.wallichiana on a west-facing aspect,while the slowest 5.8±2.6 year/cm growth was P.smithiana on an eastfacing exposure.P.wallichiana and A.pindrow exhibited marked differences in growth rates over a 5-year period.The highest growth was by P.wallichiana from 1966 to 2006.A.pindrow showed less growth over the same years,such pattern simultaneously reverse from 1911 to 1965.The relationship between diameter and age,diameter and growth rate and age and growth rate were correlated.P.wallichiana and A.pindrow ages were correlated with diameter and growth rates.P.smithiana age was positive correlated with diameter.Generally,topographic and edaphic factors did not show significant correlations with growth rates,although some appreciable correlations were recorded.The growth of P.wallichiana was correlated with elevation while A.pindrow was correlated with maximum water retaining capacity.Diameter and age produced uneven size classes and many size gaps,which could be the result of anthropogenic disturbances.Arsalan Muhammad Faheem Siddiqui Moinuddin Ahmed Syed Shahid Shaukat Alamdar Hussain 2020Journal of Forestry Research2020,31,2:0
17An evaluation of integrating multisourced sensors for disaster management显示文摘Disaster management and in particular disaster response phase are highly timesensitive and dynamic processes,demanding that real-time information reaches disaster responders prior making critical decisions.During the last decade,disaster management has been widely enabled through utilizing spatial data sourcing and related technologies in the whole process of collection,access,and usage of disaster information.Currently,there are unique challenges that cannot be met without incorporating in situ sensing as an emerging technology for sourcing and managing disaster information.These include(1)high temporal and spatial resolution of information,(2)broad range of disaster data,and(3)automated operations.Incorporating in situ sensing into the disaster management process can potentially address such challenges by providing data that support all of these requirements.Following an examination of current concepts and methods for integrating multisourced sensors,a framework of the requirements for integrating in situ sensors for disaster management,is suggested.Based on this framework and its components,an evaluation of the methods is developed and applied.The results highlight that information integration of multisourced sensors is a major challenge and has not yet adequately addressed for sensor data enablement of disaster management.Farzad Alamdar Mohsen Kalantari Abbas Rajabifard 2015International Journal of Digital Earth2015,8,9:0
