| 1 | ETCM v2.0:An update with comprehensive resource and rich annotations for traditional Chinese medicine显示文摘Existing traditional Chinese medicine(TCM)-related databases are still insufficient in data standardization,integrity and precision,and need to be updated urgently.Herein,an Encyclopedia of Traditional Chinese Medicine version 2.0(ETCM v2.0,http://gffzz3ff3e9d9e9f64aa3hbo9no65ov0xo6c0u.ffgz.tsg.suse.edu.cn/ETCM2/front/#/)was constructed as the latest curated database hosting 48,442 TCM formulas recorded by ancient Chinese medical books,9872 Chinese patent drugs,2079 Chinese medicinal materials and 38,298 ingredients.To facilitate the mechanistic research and new drug discovery,we improved the target identification method based on a two-dimensional ligand similarity search module,which provides the confirmed and/or potential targets of each ingredient,as well as their binding activities.Importantly,five TCM formulas/Chinese patent drugs/herbs/ingredients with the highest Jaccard similarity scores to the submitted drugs are offered in ETCM v2.0,which may be of significance to identify prescriptions/herbs/ingredients with similar clinical efficacy,to summarize the rules of prescription use,and to find alternative drugs for endangered Chinese medicinal materials.Moreover,ETCM v2.0 provides an enhanced Java Script-based network visualization tool for creating,modifying and exploring multi-scale biological networks.ETCM v2.0 may be a major data warehouse for the quality marker identification of TCMs,the TCM-derived drug discovery and repurposing,and the pharmacological mechanism investigation of TCMs against various human diseases. | Yanqiong Zhang Xin Li Yulong Shi Tong Chen Zhijian Xu Ping Wang Meng Yu Wenjia Chen Bing Li Zhiwei Jing Hong Jiang Lu Fu Wenjing Gao Yanhua Jiang Xia Du Zipeng Gong Weiliang Zhu Hongjun Yang Haiyu Xu | 2023 | Acta Pharmaceutica Sinica B2023,13,6: | 3 |
| 2 | Co-fermented defatted rice bran alters gut microbiota and improves growth performance,antioxidant capacity,immune status and intestinal permeability of finishing pigs显示文摘Based on preparation of co-fermented defatted rice bran(DFRB)using Bacillus subtilis,Saccharomyces cerevisiae,Lactobacillus plantarum and phytase,the present study aimed to evaluate the effects of cofermented DFRB on growth performance,antioxidant capacity,immune status,gut microbiota and permeability in finishing pigs.Ninety finishing pigs(85.30±0.97 kg)were randomly assigned to 3treatments(3 replicates/treatment)with a basal diet(Ctrl),a basal diet supplemented with 10% unfermented DFRB(UFR),and a basal diet supplemented with 10% fermented DFRB(FR)for 30 d.Results revealed that the diet supplemented with FR notably(P<0.05)improved the average daily gain(ADG),gain to feed ratio(G:F)and the digestibility of crude protein,amino acids and dietary fiber of finishing pigs compared with UFR.Additionally,FR supplementation significantly(P<0.05)increased total antioxidant capacity,the activities of superoxide dismutase and catalase,and decreased the content of malonaldehyde in serum.Furthermore,FR remarkably(P<0.05)increased serum levels of Ig G,antiinflammatory cytokines(IL-22 and IL-23)and reduced pro-inflammatory cytokines(TNF-α,IL-1β and INF-γ).The decrease of serum diamine oxidase activity and serum D-lactate content in the FR group(P<0.05)suggested an improvement in intestinal permeability.Supplementation of FR also elevated the content of acetate and butyrate in feces(P<0.05).Moreover,FR enhanced gut microbial richness and the abundance of fiber-degrading bacteria such as Clostridium butyricum and Lactobacillus amylovorus.Correlation analyses indicated dietary fiber in FR was associated with improvements in immune status,intestinal permeability and the level of butyrate-producing microbe C.butyricum,which was also verified by the in vitro fermentation analysis.These findings provided an experimental and theoretical basis for the application of fermented DFRB in finishing pigs. | Weifa Su Zipeng Jiang Cheng Wang Yu Zhang Tao Gong Fengqin Wang Mingliang Jin Yizhen Wang Zeqing Lu | 2022 | Animal Nutrition2022,,4: | 3 |

| 4 | Modified methods for isolation of pancreatic stellate cells from human and rodent pancreas显示文摘Primary cultures of pancreatic stellate cells(PSCs) remain an important basis for in vitro study.However,effective methods for isolating abundant PSCs are currently lacking.We report on a novel approach to isolating PSCs from normal rat pancreases and human pancreatic ductal adenocarcinoma(PDAC) tissue.After anaesthesia and laparotomy of the rat,a blunt cannula was inserted into the pancreatic duct through the anti-mesentery side of the duodenum,and the pancreas was slowly infused with an enzyme solution until all lobules were fully dispersed.The pancreas was then pre-incubated,finely minced and incubated to procure a cell suspension.PSCs were obtained after the cell suspension was filtered,washed and subject to gradient centrifugation with Nycodenz solution.Fresh human PDAC tissue was finely minced into 1×1×l mm^3 cubes with sharp blades.Tissue blocks were placed at the bottom of a culture plate with fresh plasma(EDTA-anti-coagulated plasma from the same patient,mixed with CaCL) sprinkled around the sample.After culture for 5-10 days under appropriate conditions,activated PSCs were harvested.An intraductal perfusion of an enzyme solution simplified the procedure of isolation of rat PSCs,as compared with the multiple injections technique,and a modified outgrowth method significantly shortened the outgrowth time of the activated cells.Our modification in PSC isolation methods significantly increased the isolation efficiency and shortened the culture period,thus facilitating future PSC-related research. | Liangtao Zhao Baobao Cai Zipeng Lu Lei Tian Song Guo Pengfei Wu Dong Qian Qingcheng Xu Kuirong Jiang Yi Miao | 2016 | The Journal of Biomedical Research2016,30,6: | 1 |

| 6 | Bacillus amyloliquefaciens 40 regulates piglet performance,antioxidant capacity,immune status and gut microbiota显示文摘Probiotics can improve animal growth performance and intestinal health.Bacillus species,Lactobacillus species,Bifidobacterium species,yeast etc.are the common types of probiotics.However,understanding the effects of probiotics on the immune status and gut microbiota of weaning piglets and how the probiotics exert their impact are still limited.This study aimed to investigate the effects of Bacillus amyloliquefaciens 40(BA40)on the performance,immune status and gut microbiota of piglets.A total of 12 litters of newborn piglets were randomly divided into 3 groups.Piglets in control group were orally dosed with phosphate buffered saline;BA40 group and probiotics group were orally gavaged with resuspension BA40 and a probiotics product,respectively.The results showed that BA40 treatment significantly decreased(P<0.05)the diarrhea incidence(from d 5 to 40),diamine oxidase,D-lactate,interleukin(IL)-1βand interferon-γconcentrations compared with control group and probiotics group.Meanwhile BA40 dramatically increased the total antioxidant capacity,IL-10 and secretory immunoglobulin-A concentrations in contrast to control group.For the microbial composition,BA40 modulated the microbiota by improving the abundance of Bacteroides,Phascolarctobacterium(producing short-chain fatty acids)and Desulfovibrio and reducing the proliferation of pathogens(Streptococcus,Tyzzerella,Vellionella and paraeggerthella).Meanwhile,a metabolic function prediction explained that carbohydrate metabolism and amino acid metabolism enriched in BA40 group in contrast to control group and probiotics group.For correlation analysis,the results demonstrated that BA40-enriched Phascolarctobacterium and Desulfovibrio provide insights into strategies for elevating the health status and performance of weaned piglets.Altogether,BA40 exerted stronger ability in decreasing diarrhea incidence and improved antioxidant activity,gut barrier function and immune status of piglets than the other treatments.Our study provided the experimental and theoretical basis for the application of BA40 in pig production. | Zipeng Jiang Weifa Su Wentao Li Chaoyue Wen Shuai Du Huan He Yu Zhang Tao Gong Xinxia Wang Yizhen Wang Mingliang Jin Zeqing Lu | 2023 | Animal Nutrition2023,,1: | 0 |
| 7 | Digestive tract reconstruction in pancreaticoduodenectomy in University Hospitals of China: a national questionnaire survey显示文摘Background Pancreaticoduodenectomy(PD)has been widely applied in general hospitals in China;however,there is still a lack of unified standards for each surgical technique and procedure.This survey is intended to investigate the current status of digestive tract reconstruction after PD in university hospitals in China.Method A cross-sectional survey was conducted among the members of the Young Elite Pancreatic Surgery Club of China by using the Questionnaire for Digestive Tract Reconstruction after Pancreaticoduodenectomy.The questionnaire was disseminated and collected by point-to-point communication via WeChat public platforms.Results A total of 73 valid questionnaires were returned from 65 university hospitals in 28 provincial divisions of China's Mainland.The respondents who performed PD surgery with an annual volume of over 100 cases accounted for 63%.Generally,laparoscopic PD was performed less often than open PD.Child and Whipple reconstructions accounted for 70%and 26%,respectively.The sequence of pancreatoenteric,biliary-enteric,and gastrointestinal reconstruction accounted for 84%of cases.In pancreatoenteric anastomosis,double-layer anastomosis is the most commonly employed type,accounting for approximately 67%,while single-layer anastomosis accounts for 30%.Of the double-layer anastomoses,duct-to-mucosa/dunking(94%/4%)PJ was performed with duct-mucosa using the Blumgart method(39%)and Cattel-Warren(29%),with continuous/interrupted sutures in the inner layer(69%/31%)and continuous/interrupted sutures in the outer layer(53%/23%).In single-layer anastomosis,continuous/interrupted sutures accounted for 41%/45%.In hepatojejunostomy,single-layer/double-layer suture accounted for 79%/4%,and continuous/interrupted suture accounted for 75%/9%.Forty-six percent of the responding units had not applied double-layer biliary-intestinal anastomosis in the last 3 years,75%of the responding surgeons chose the anastomosis method according to bile duct diameter,with absorbable/non-absorbable suture accounting for 86%/12%.PD/pylorus-preserving PD accounted for 79%/11%of GJ cases,the distance between GJ and HJ<30 cm,30-50 cm and>50 cm were 11%,75%,and 14%,respectively.Antecolic/retrocolic GJ accounted for 71%/23%of cases.Twenty-two percent of GJ cases employed Braun anastomosis,while 55%and 19%of GJ cases used linear cutting staplers/tube-type staplers,respectively;60%/14%were reinforced/not reinforced via manual suturing after stapler anastomosis.Manual anastomosis in GJ surgery employed absorbable/non-absorbable sutures(91%/9%).Significant differences in reconstruction techniques were detected between different volumes of PD procedures(<100/year and>100/year),regions with different economic development levels,and between north and south China.Conclusion Digestive tract reconstruction following PD exists heterogeneity in Chinese university hospitals.Corresponding prospective clinical studies are needed to determine the consensus on pancreatic surgery that meets the clinical reality in China. | Jishu Wei Qiang Xu Yuhua Zhang Jiabin Jin Xiaodong Tian Qiaofei Liu Zipeng Lu Zheng Wang Shanmiao Gou Song Gao Xianlin Han Yefei Rong Niandong Ji Ye Lin Guolin Li Shi Chen Feng Cao Hua Chen Wenming Wu Yupei Zhao the Young Elite Pancreatic Surgery Club of China | 2022 | Journal of Pancreatology2022,5,3: | 0 |

| 9 | Double Z-Scheme g-C_(3)N_(4)/BiOI/CdS heterojunction with I_(3)^(-)/I^(-) pairs for enhanced visible light photocatalytic performance显示文摘The g-C_(3)N_(4)/BiOI/CdS double Z-scheme heterojunction photocatalyst with I_(3)^(-)/I^(-) redox pairs is prepared using simple calcination,solvothermal,and solution chemical deposition methods.The photocatalyst comprised mesoporous,thin g-C_(3)N_(4) nanosheets loaded on flower-like microspheres of BiOI with CdS quantum dots.The g-C_(3)N_(4)/BiOI/CdS double Z-scheme heterojunction has abundant active sites and in situ redox I_(3)^(-)/I^(-) mediators and shows quantum size effects,which are all conducive to enhancing the separation of photoinduced charges and increasing the photocatalytic degradation efficiency for bisphenol A,a model pollutant.Specifically,the heterojunction photocatalyst achieves a photocatalytic degradation efficiency for bisphenol A of 98.62%in 120 min and photocatalytic hydrogen production of 863.44 mmol h^(-1) g^(-1) on exposure to visible light.The excellent visible-light photocatalytic performance is as a result of the Z-scheme heterojunction,which extends absorption to the visible light region,as well as the I_(3)^(-)/I^(-) pairs,which accelerate photoinduced charge carrier transfer and separation,thus dramatically boosting the photocatalytic performance.In addition,the key role of the charge transfer across the indirect Z-scheme heterojunction has been elucidated and the transfer mechanism is confirmed based on the detection of intermediate I_(3)^(-)ions.Thus,this study provides guidelines for the design of indirect Z-scheme heterojunction photocatalysts. | Yan Zhang Yixiao Wu Liang Wan Wenfeng Yang Huijun Ding Chongyang Lu Weihao Zhang Zipeng Xing | 2022 | Green Energy & Environment2022,7,6: | 0 |
| 10 | Selecting small molecule DNA aptamers with significant conformational changes for constructing transcriptional switches and biosensors显示文摘Small molecule aptamers discovered by traditional selection methods usually lack conformational changes upon target binding.This limits the use of aptamers as molecular probes for small molecule detection and regulatory elements of genetic circuits.Here,we report a new method called capture and in vitro transcription-systematic evolution of ligands by exponential enrichment(CIVT-SELEX)to select DNA aptamers that can not only bind to small molecule ligands but also undergo significant conformational changes.Through this method,we select a structure-switching aptamer of uridine-5′-diphosphate(UDP).Taking advantage of its conformational changes,we first construct a UDP-responsive transcriptional switch by inserting the aptamer in a genetic circuit and demonstrate that it can respond to the addition of UDP and regulate the transcription of downstream genes.We also build a UDP aptamer-based biosensor that can be used for active glycosyltransferase screening.We believe this method can provide a universal platform for selecting small molecule aptamers with conformational changes and expand the use of aptamers in small molecule detection and genetic regulation. | Shaobin Guo Jingjing Lin Lujie Lin Wen Xu Yan Guo Zipeng Xu Chunhua Lu Xianai Shi Lanlan Chen Huanghao Yang | 2023 | Science China Chemistry2023,66,5: | 0 |
