1一种新的DyP-type过氧化物酶在大肠杆菌中的重组表达、纯化及鉴定显示文摘染料脱色过氧化物酶(DyP-type过氧化物酶)是含有亚铁血红素,能降解各种有毒染料的一类蛋白。为了研究运动发酵单胞菌Zymomonas mobilis ZM4(ATCC 31821)中一种新的DyP-type过氧化物酶的特点和功能,以Z.mobilis基因组DNA为模板,通过PCR扩增目的基因,克隆到大肠杆菌表达载体pET-21b(+)中。通过ZmDyP与其他DyP-type过氧化物酶的比对,发现它们存在着共同保守氨基酸D149、R239、T254、F256和GXXDG结构基序,说明ZmDyP是Dyp-type过氧化物酶家族的一个新成员。经IPTG诱导大肠杆菌中pET21b(+)-ZmDyP表达,并将表达的酶进行金属螯合层析纯化。SDS-PAGE分析表明,纯酶分子量为36 kDa,而活性染色显示分子量为108 kDa,表明该酶在活性状态下可能是一个三聚体。光谱扫描显示ZmDyP有一个典型的亚铁血红素吸收峰,说明它是含有亚铁血红素的蛋白。对ZmDyP性质进行了研究,发现以2,2-二氨-双(3-乙基苯并噻唑-6-磺酸)ABTS为底物,ZmDyP表现出更高的转化效率。这些研究结果丰富了DyP-type过氧化物酶家族信息,并且为ZmDyP的结构功能和反应机制研究奠定了基础。汪立群 Alan K.Chang 袁文杰 白凤武 2013生物工程学报2013,29,6:2

4Situation analytics—at the dawn of a new software engineering paradigm显示文摘In this paper, I first review the seminal work by Thomas Kuhn — The Structure of Scientific Revolutions — and elaborate my view on paradigm shifts in software engineering research and practice as it turns 50 years old in 2018. I then examine major undertakings of the computing profession since early days of modern computing, especially those done by the software engineering community as a whole. I also enumerate anomalies and crises that occurred at various stages, and the attempts to provide solutions by the software engineering professionals in the past five decades. After providing such a background, I direct readers' attention toward emerging anomalies in software engineering, at a severity level that is causing another software engineering crisis, and suggest a set of criteria for feasible solutions. The main theme of this paper is to advocate that situation analytics, equipped with necessary definitions of essential concepts including situation and intention as parts of a new computational framework, can serve as the foundation for a new software engineering paradigm named the Situation-Centric Paradigm. In this framework, situation is considered a new abstraction for computing and is clearly differentiated from the widely accepted existing abstractions, namely function and object. I argue that the software engineering professionals will inevitably move into this new paradigm, willingly or unwillingly, to empower Human-Embedded Computing(HEC) and End-User Embedded Computing(EUEC), much more than what they have done with traditional humancentered or user-centric computing altogether. In the end, I speculate that an ultimate agile method may be on the rise, and challenge readers to contemplate 'what if' hundreds of thousands 'end-user developers'emerge into the scene where the boundaries between end users and developers become much more blurred.Carl K.CHANG 2018Science China(Information Sciences)2018,61,5:1

6Blood and urine biomarkers in prostate cancer:Are we ready for reflex testing in men with an elevated prostate-specific antigen?显示文摘Objective:There is no consensus on the role of biomarkers in determining the utility of prostate biopsy in men with elevated prostate-specific antigen(PSA).There are numerous biomarkers such as prostate health index,4Kscore,prostate cancer antigen 3,ExoDX,SelectMDx,and Mi-Prostate Score that may be useful in this decision-making process.However,it is unclear whether any of these tests are accurate and cost-effective enough to warrant being a widespread reflex test following an elevated PSA.Our goal was to report on the clinical utility of these blood and urine biomarkers in prostate cancer screening.Methods:We performed a systematic review of studies published between January 2000 and October 2020 to report the available parameters and cost-effectiveness of the aforementioned diagnostic tests.We focus on the negative predictive value,the area under the curve,and the decision curve analysis in comparing reflexive tests due to their relevance in evaluating diagnostic screening tests.Results:Overall,the biomarkers are roughly equivalent in predictive accuracy.Each test has additional clinical utility to the current diagnostic standard of care,but the added benefit is not substantial to justify using the test reflexively after an elevated PSA.Conclusions:Our findings suggest these biomarkers should not be used in binary fashion and should be understood in the context of pre-existing risk predictors,patient’s ethnicity,cost of the test,patient life-expectancy,and patient goals.There are more recent diagnostic tools such as multi-parametric magnetic resonance imaging,polygenic single-nucleotide panels,IsoPSA,and miR Sentinel tests that are promising in the realm of prostate cancer screening and need to be investigated further to be considered a consensus reflexive test in the setting of prostate cancer screening.Edward K.Chang Adam J.Gadzinski Yaw A.Nyame 2021Asian Journal of Urology2021,8,4:1

10Egg-spot matching in common cuckoo parasitism of the oriental reed warbler: effects of host nest availability and egg rejection显示文摘Background: The success of cuckoo parasitism is thought to depend largely on the extent of egg matching between cuckoo and host eggs, since poor-matching cuckoo egg would lead to more frequent egg rejection by the host. In this study, we investigated how egg-spot matching between the Common Cuckoo(Cuculus canorus) and its host, the Oriental Reed Warbler(Acrocephalus orientalis) is affected by the local parasitism rate, nest availability in breeding synchronization and egg rejection.Methods: We used the paired design of parasitized and their nearest non-parasitized nests where breeding occurred simultaneously to compare egg-spot matching. The image analysis was used to compare four eggshell pattern variables, namely spot size, density, coverage on the different areas of egg surface, and the distribution on the whole egg surface. Egg recognition experiments were conducted to test the effect of egg spots on egg rejection by the host.Results: Our results show that much better matching in almost all spot parameters tested on the side of the egg and the spot distribution on the whole egg occurred in parasitized nests than in non-parasitized nests. Matching of spot density between cuckoo and host eggs in parasitized nests increased with the synchronization between temporal availability of nests and the egg-laying period of female cuckoos. Egg recognition experiments in which the warbler eggs were deliberately painted with extra spots led to a significantly higher egg rejection rate(78.3%) than of unpainted eggs.Conclusion: Our data suggest that both the high temporal encounter rate between cuckoo and warbler nests as well as the high egg rejection ability of the host are important factors for egg-spot matching of the cuckoos.Donglai Li Yanan Ruan Ying Wang Alan K.Chang Dongmei Wan Zhengwang Zhang 2016Chinese Birds2016,,4:1

14Use of Hi-resolution data for evaluating accuracy of traffic volume counts collected by microwave sensors显示文摘Over the past few years, the Utah Department of Transportation has developed the signal performance metrics(SPMs) system to evaluate the performance of signalized intersections dynamically. This system currently provides data summaries for several performance measures, one of them being turning movement counts collected by microwave sensors. As this system became public, there was a need to evaluate the accuracy of the data placed on the SPMs. A large-scale data collection was carried out to meet this need.Vehicles in the Hi-resolution data from microwave sensors were matched with the vehicles by ground-truth volume count data. Matching vehicles from the microwave sensor data and the ground-truth data manually collected required significant effort. A spreadsheetbased data analysis procedure was developed to carry out the task. A mixed model analysis of variance was used to analyze the effects of the factors considered on turning volume count accuracy. The analysis found that approach volume level and number of approach lanes would have significant effect on the accuracy of turning volume counts but the location of the sensors did not significantly affect the accuracy of turning volume counts.In addition, it was found that the location of lanes in relation to the sensor did not significantly affect the accuracy of lane-by-lane volume counts. This indicated that accuracy analysis could be performed by using total approach volumes without comparing specific turning counts, that is, left-turn, through and right-turn movements. In general,the accuracy of approach volume counts collected by microwave sensors were within the margin of error that traffic engineers could accept. 15ANALYSIS OF THE CYCLONIC VORTEX AND EVALUATION OF THE PERFORMANCE OF THE RADAR INTEGRATED NOWCASTING SYSTEM(RAINS) DURING THE HEAVY RAINFALL EPISODE WHICH CAUSED FLOODING IN PENANG, MALAYSIA ON 5 NOVEMBER 2017显示文摘Even though Malaysia is relatively safe from the direct path of tropical cyclones nevertheless the passage of such systems over the neighbouring seas and their tail effect present a unique challenge for forecasters. In rare situations, tropical cyclones had made landfall on Malaysian shores such as Typhoon Vamei in 2001 and Tropical Storm Greg in 1996. Hence it is vital to forecast the severity of the heavy rainfall events associated with low pressure systems to assist the disaster management agencies in decision making. Towards this endeavour, the Malaysian Meteorological Department(MMD) utilises a nowcasting system called Radar Integrated Nowcasting System(RaINS) which uses a combination of radar data and Numerical Weather Prediction(NWP) data. RaINS was adapted from SWIRLS(Short-range Warning of Intense Rainstorms in Localised Systems) developed by the Hong Kong Observatory(HKO) and operationalised in MMD in August 2017. This paper studies the cyclonic vortex and synoptic features during the heavy rainfall event that caused major flooding in Penang, Malaysia on 5 November 2017. This paper also investigates the performance of RaINS in predicting the rain cloud distribution and intensity during that event. It is found that RaINS is capable of forecasting the rain cloud distribution and intensity reasonably well in the very short-term period of 1-3 hours. 16Intermediate polaronic charge transport in organic crystals from a many-body first-principles approach显示文摘Charge transport in organic molecular crystals (OMCs) is conventionally categorized into two limiting regimes − band transport,characterized by weak electron-phonon (e-ph) interactions,and charge hopping due to localized polarons formed by strong e-ph interactions.However,between these two limiting cases there is a less well understood intermediate regime where polarons are present but transport does not occur via hopping.Here we show a many-body first-principles approach that can accurately predict the carrier mobility in this intermediate regime and shed light on its microscopic origin.Our approach combines a finite-temperature cumulant method to describe strong e-ph interactions with Green-Kubo transport calculations.We apply this parameter-free framework to naphthalene crystal,demonstrating electron mobility predictions within a factor of 1.5−2 of experiment between 100 and 300 K.Our analysis reveals the formation of a broad polaron satellite peak in the electron spectral function and the failure of the Boltzmann equation in the intermediate regime.Benjamin K.Chang Jin-Jian Zhou Nien-En Lee Marco Bernardi 2022npj Computational Materials2022,,1:0
17Biotechnology—Updates and New Developments显示文摘Areas of priority for intensive discovery would be the agbiotechnology and biomedical sectors using gene technology as a platform. The use of genetic manipulation in farming and the use of plants as ‘pharma’ factories to manufacture therapeutics would be on the rise. The human genome will continue to have a powerful impact on research and development of human diseases and healthcare. Discovery of genetics and pharmacogenomics will have great impact on drug development and will allow the prediction of the patient’s response to various drugs as well as the onset of individualised or ‘designer drugs’. Human stem cells could have their cellular clocks reset by the cloning process, enhancing opportunities to grow young cells, tissues and organs for an aging population. The cellular clock could also be reset by therapeutic cloning. Bioinformatics would be a technology which would be synonymous with biotechnology. The analyses of biotechnology research would be conducted in silico and would involve the exchange of information among sophisticated computer databases. Applications of biotechnology would be even more evident in environmental technology, food development and food processing. In electronics, the use of the specificity of proteins in biochips is underway. In tandem with the explosions in research, regulatory issues, legislation and intellectual property rights will evolve to enhance the climate of discovery and innovation. 18COMPARISON OF PERFORMANCE OF VARIOUS MULTIPLE-MODEL ENSEMBLE TECHNIQUES IN FORECASTING INTENSITY OF TROPICAL CYCLONE显示文摘The objective of this study was to explore an optimal multiple-model ensemble technique to aid the forecasting of tropical cyclone(TC) intensity. The maximum winds of TCs as forecast by the models of the European Centre for Medium-Range Weather Forecasts, the Japan Meteorological Agency and the National Centers for Environmental Prediction for the period from July 2010 to October 2011 were studied. Performance of various multiple-model ensemble techniques, including equally weighted ensemble, weighted ensemble based on initial forecast error, weighted ensemble based on 12-hour forecast error, bias-corrected equally weighted ensemble and bias-corrected weighted ensemble based on initial forecast error, was verified against the TC intensities post-analysed by the Hong Kong Observatory. Results showed that the equally weighted ensemble technique generally outperformed the best of the individual models and other multiple-model ensemble techniques.
