2GSA:Genome Sequence Archive显示文摘With the rapid development of sequencing technologies towards higher throughput and lower cost, sequence data are generated at an unprecedentedly explosive rate. To provide an efficient and easy-to-use platform for managing huge sequence data, here we present Genome Sequence Archive(GSA; http://gffzzdbc7b6aaae734bddhbfkoo9nnqwuq6bnf.ffgz.tsg.suse.edu.cn/gsa or http://gffzz4eaf941a184140e3hbfkoo9nnqwuq6bnf.ffgz.tsg.suse.edu.cn), a data repository for archiving raw sequence data. In compliance with data standards and structures of the International Nucleotide Sequence Database Collaboration(INSDC), GSA adopts four data objects(Bio Project, Bio Sample,Experiment, and Run) for data organization, accepts raw sequence reads produced by a variety of sequencing platforms, stores both sequence reads and metadata submitted from all over the world,and makes all these data publicly available to worldwide scientific communities. 3Basin filling algorithm for the circular packing problem with equilibrium behavioral constraints显示文摘With the background of the satellite module layout design, the circular packing problem with equilibrium behavioral constraints is a layout optimization problem and NP-hard problem in math. For lack of a powerful optimization method, this problem is hard to solve. The energy landscape paving (ELP) method is a class of stochastic global optimization algorithms based on the Monte Carlo sampling. Based on the quasiphysical strategy and the penalty function method, the problem is converted into an unconstrained optimization problem. Here by combining the improved ELP method, the gradient method based on local search and the heuristic configuration update mechanism, a new global search algorithm, basin filling algorithm, is put forward. 4Genome Warehouse: A Public Repository Housing Genome-scale Data显示文摘The Genome Warehouse(GWH)is a public repository housing genome assembly data for a wide range of species and delivering a series of web services for genome data submission,storage,release,and sharing.As one of the core resources in the National Genomics Data Center(NGDC),part of the China National Center for Bioinformation(CNCB;http://gffzz77e3413bc06540edsbfkoo9nnqwuq6bnf.ffgz.tsg.suse.edu.cn),GWH accepts both full and partial(chloroplast,mitochondrion,and plasmid)genome sequences with different assembly levels,as well as an update of existing genome assemblies.For each assembly,GWH collects detailed genome-related metadata of biological project,biological sample,and genome assembly,in addition to genome sequence and annotation.To archive high-quality genome sequences and annotations,GWH is equipped with a uniform and standardized procedure for quality control.Besides basic browse and search functionalities,all released genome sequences and annotations can be visualized with JBrowse.By May 21,2021,GWH has received 19,124 direct submissions covering a diversity of 1108 species and has released 8772 of them.Collectively,GWH serves as an important resource for genomescale data management and provides free and publicly accessible data to support research activities throughout the world.GWH is publicly accessible at http://gffzz77e3413bc06540edsbfkoo9nnqwuq6bnf.ffgz.tsg.suse.edu.cn/gwh.Meili Chen Yingke Ma Song Wu Xinchang Zheng Hongen Kang Jian Sang Xingjian Xu Lili Hao Zhaohua Li Zheng Gong Jingfa Xiao Zhang Zhang Wenming Zhao Yiming Bao 2021Genomics, Proteomics & Bioinformatics2021,19,4:12
5Land Subsidence in Xiong’an New Area,China Revealed by InSAR Observations显示文摘In 2017,China’s central government approved the national strategy to build Xiong’an New Area(XNA,100 km southwest to Beijing),which was announced as a'millennium strategy'and a'demo area'for a sustainable,modern,and innovative urban model.Xiong’an will draw in as much as$380 billion investment and is expected to help accelerate the development of the wider Beijing-Tianjin-Hebei(Jingjinji)Area.In this paper,present subsidence in the XNA area is investigated using InSAR observations for the first time.The 24 SAR images acquired by European Space Agency’s Sentinel-1 satellites during the period from June 2017 to July 2018 suggest that in the north of Xiong County,the subsidence rate reaches up to 90 mm/y,which is highly correlated with the exploitation of geothermal drilling.As the construction in the XNA area will significantly accelerate and its high-quality development,the InSAR findings could provide valuable information for future sustainable urban planning and underground infrastructure construction.Keren DAI Peilian RAN Zhenhong LI Julian AUSTIN Jan-Peter MULLER Qiming ZENG Jingfa ZHANG Leyin HU 2021Journal of Geodesy and Geoinformation Science2021,4,1:8
6Successful Applications of Generic Atmospheric Correction Online Service for InSAR (GACOS) to the Reduction of Atmospheric Effects on InSAR Observations显示文摘The tremendous development of Synthetic Aperture Radar(SAR)missions in recent years facilitates the study of smaller amplitude ground deformation over greater spatial scales using longer time series.However,this poses greater challenges for correcting atmospheric effects due to the wider coverage of SAR imagery than ever.Previous attempts have used observations from Global Positioning System(GPS)and Numerical Weather Models(NWMs)to separate atmospheric delays,but they are limited by(1)The availability(and distribution)of GPS stations;(2)The low spatial resolution of NWM;And(3)The difficulties in quantifying their performance.To overcome these limitations,we have developed the Generic Atmospheric Correction Online Service for InSAR(GACOS)which utilizes the high-resolution European Centre for Medium-Range Weather Forecasts(ECMWF)products using an Iterative Tropospheric Decomposition(ITD)model.This enables the reduction of the coupling effects of the troposphere turbulence and stratification and hence achieves equivalent performances over flat and mountainous terrains.GACOS comprises a range of notable features:(1)Global coverage;(2)All-weather,all-time usability;(3)Available with a maximum of two-day latency;And(4)Indicators available to assess the model’s performance and feasibility.In this paper,we demonstrate some successful applications of the GACOS online service to a variety of geophysical studies.Chen YU Zhenhong LI Lin BAI Jan-Peter MULLER Jingfa ZHANG Qiming ZENG 2021Journal of Geodesy and Geoinformation Science2021,4,1:8
7Study on microscope hyperspectral medical imaging method for biomedical quantitative analysis显示文摘A microscopic pushbroom hyperspectral imaging system was developed based on the microscopic technology and spectral imaging technology according to the principle of spectral imager in remote sensing. The basic principle and key technologies of this system were presented and the system per- formance was also analyzed. Some methods and algorithms were proposed to preprocess and nor- malize the microscopic hyperspectral data and retrieve the transmittance spectrum of samples. As a case study, the microscopic hyperspectral imaging system was used to image the retina sections of different rats and get some significant results. 9A new heuristic algorithm for the circular packing problem with equilibrium constraints显示文摘The circular packing problem with equilibrium constraints is an optimization problem about simplified satellite module layout design.A heuristic algorithm based on tabu search is put forward for solving this problem.The algorithm begins from a random initial configuration and applies the gradient method with an adaptive step length to search for the minimum energy configuration.To jump out of the local minima and avoid the search doing repeated work,the algorithm adopts the strategy of tabu search.In the process of tabu search,we improve the traditional neighboring solutions,tabu objects and the acceptance criteria of the current solution effectively.We test two sets of benchmarks consisting of 11 representative instances from the current literature.The numerical results show that the proposed algorithm breaks the records in seven out of 11 instances,and obtains the optimal solutions for the other four instances.LIU JingFa LI Gang GENG HuanTong 2011Science China(Information Sciences)2011,54,8:5
10Whole Genome Analyses of Chinese Population and De Novo Assembly of A Northern Han Genome显示文摘To unravel the genetic mechanisms of disease and physiological traits,it requires comprehensive sequencing analysis of large sample size in Chinese populations.Here,we report the primary results of the Chinese Academy of Sciences Precision Medicine Initiative(CASPMI)project launched by the Chinese Academy of Sciences,including the de novo assembly of a northern Han reference genome(NH1.0)and whole genome analyses of 597 healthy people coming from most areas in China.Given the two existing reference genomes for Han Chinese(YH and HX1)were both from the south,we constructed NH1.0,a new reference genome from a northern individual,by combining the sequencing strategies of PacBio,10×Genomics,and Bionano mapping.Using this integrated approach,we obtained an N50 scaffold size of 46.63 Mb for the NH1.0 genome and performed a comparative genome analysis of NH1.0 with YH and HX1.In order to generate a genomic variation map of Chinese populations,we performed the whole-genome sequencing of 597 participants and identified 24.85 million(M)single nucleotide variants(SNVs),3.85 M small indels,and 106,382 structural variations.In the association analysis with collected phenotypes,we found that the T allele of rs1549293 in KAT8 significantly correlated with the waist circumference in northern Han males.Moreover,significant genetic diversity in MTHFR,TCN2,FADS1,and FADS2,which associate with circulating folate,vitamin B12,or lipid metabolism,was observed between northerners and southerners.Especially,for the homocysteine-increasing allele of rs1801133(MTHFR 677T),we hypothesize that there exists a “comfort”zone for a high frequency of 677T between latitudes of 35–45 degree North.Taken together,our results provide a high-quality northern Han reference genome and novel population-specific data sets of genetic variants for use in the personalized and precision medicine.Zhenglin Du Liang Ma Hongzhu Qu Wei Chen Bing Zhang Xi Lu Weibo Zhai Xin Sheng Yongqiao Sun Wenjie Li Meng Lei Qiuhui Qi Na Yuan Shuo Shi Jingyao Zeng Jinyue Wang Yadong Yang Qi Liu Yaqiang Hong Lili Dong Zhewen Zhang Dong Zou Yanqing Wang Shuhui Song Fan Liu Xiangdong Fang Hua Chen Xin Liu Jingfa Xiao Changqing Zeng 2019Genomics, Proteomics & Bioinformatics2019,17,3:4

14Systematic analysis of intron size and abundance parameters in diverse lineages显示文摘All eukaryotic genomes have genes with introns in variable sizes.As far as spliceosomal introns are concerned,there are at least three basic parameters to stratify introns across diverse eukaryotic taxa:size,number,and sequence context.The number parameter is highly variable in lower eukaryotes,especially among protozoan and fungal species,which ranges from less than4%to 78%of the genes.Over greater evolutionary time scales,the number parameter undoubtedly increases as observed in higher plants and higher vertebrates,reaching greater than 12.5 exons per gene in average among mammalian genomes.The size parameter is more complex,where multiple modes appear at work.Aside from intronless genes,there are three other types of intron-containing genes:half-sized,minimal,and size-expandable introns.The half-sized introns have only been found in a limited number of genomes among protozoan and fungal lineages and the other two types are prevalent in all animal and plant genomes.Among the size-expandable introns,the sizes of plant introns are expansion-limited in that the large introns exceeding 1000 bp are fewer in numbers and transposon-free as compared to the large introns among animals,where the larger introns are filled with transposable elements and appear expansion-flexible,reaching several kilobasepairs(kbp)and even thousands of kbp in size.Most of the intron parameters can be studied as signatures of the specific splicing machineries of different eukaryotic lineages and are highly relevant to the regulation of gene expression and functionality.In particular,the transcription-splicing-export coupling of eukaryotic intron dispensing leads to a working hypothesis that all intron parameters are evolved to be efficient and function-related in processing and routing the spliced transcripts.WU JiaYan XIAO JingFa WANG LingPing ZHONG Jun YIN HongYan WU ShuangXiu ZHANG Zhang YU Jun 2013Science China(Life Sciences)2013,56,10:4
15The properties of flax fiber reinforced wood flour/high density polyethylene composites显示文摘Flax fiber(FF) was used to reinforce wood flour/high density polyethylene composites(WF/PE).WF/PE particles were uniformly mixed with FF via high-speed mixing and then extruded with a single screw extruder to prepare FF reinforced WF/PE composites(FF/WF/PE).Mechanical testing,dynamic mechanical analysis,scanning electron microscopy(SEM),creep measurement and Torque rheology were used to characterize the resulting composites.The results indicate that the mechanical performance of the composites could be remarkably improved by adding a limited amount of FF.The flexural strength and modulus increased by 14.6 and 51.4%,respectively(FF content of 9 wt%),while the unnotched impact strength could be increased by 26.5%(FF content of12 wt%).The creep resistance and toughness of thecomposite was markedly improved without changing the plastic content of the composite material.Jingfa Zhang Haigang Wang Rongxian Ou Qingwen Wang 2018Journal of Forestry Research2018,29,2:3
16Anti-VEGF therapy prevents Müller intracellular edema by decreasing VEGF-A in diabetic retinopathy显示文摘Background:Although vascular endothelial growth factor A(VEGF-A)is known to play a key role in causing retinal edema,whether and how VEGF-A induces intracellular edema in the retina still remains unclear.Methods:Sprague-Dawley rats were rendered diabetic with intraperitoneal injection of streptozotocin.Intravitreal injection of ranibizumab was performed 8 weeks after diabetes onset.rMC-1 cells(rat Müller cell line)were treated with glyoxal for 24 h with or without ranibizumab.The expression levels of inwardly rectifying K^(+)channel 4.1(Kir4.1),aquaporin 4(AQP4),Dystrophin 71(Dp71),VEGF-A,glutamine synthetase(GS)and sodium-potassium-ATPase(Na^(+)-K^(+)-ATPase)were examined using Western blot.VEGF-A in the supernatant of the cell culture was detected with ELISA.The intracellular potassium and sodium levels were detected with specific indicators.Results:Compared with normal control,protein expressions of Kir4.1 and AQP4 were down-regulated significantly in diabetic rat retinas,which were prevented by ranibizumab.The above changes were recapitulated in vitro.Similarly,the intracellular potassium level in glyoxal-treated rMC-1 cells was increased,while the intracellular sodium level and Na^(+)-K^(+)-ATPase protein level remained unchanged,compared with control.However,ranibizumab treatment decreased intracellular sodium,but not potassium.Conclusion:Ranibizumab protected Müller cells from diabetic intracellular edema through the up-regulation of Kir4.1 and AQP4 by directly binding VEGF-A.It also caused a reduction in intracellular osmotic pressure.Tianqin Wang Chaoyang Zhang Hai Xie Mengmeng Jiang Haibin Tian Lixia Lu Guo-Tong Xu Lin Liu Jingfa Zhang 2021Eye and Vision2021,8,1:3
17Coevolution study of mitochondria respiratory chain proteins:Toward the understanding of protein-protein interaction显示文摘Coevolution can be seen as the interdependency between evolutionary histories.In the context of protein evolution,functional correlation proteins are ever-present coordinated evolutionary characters without disruption of organismal integrity.As to complex system,there are two forms of protein—protein interactions in vivo,which refer to inter-complex interaction and intra-complex interaction.In this paper,we studied the difference of coevolution characters between inter-complex interaction and intra-complex interaction using 'Mirror tree' method on the respiratory chain(RC) proteins.We divided the correlation coefficients of every pairwise RC proteins into two groups corresponding to the binary protein—protein interaction in intra-complex and the binary protein—protein interaction in inter-complex,respectively.A dramatical discrepancy is detected between the coevolution characters of the two sets of protein interactions(Wilcoxon test,p-value = 4.4×10^(-6)).Our finding reveals some critical information on coevolutionary study and assists the mechanical investigation of protein—protein interaction. 18Transient deformation during the Milashan Tunnel construction in northern Sangri-Cuona Rift,southern Tibet,China observed by Sentinel-1 satellites显示文摘Using 3-year Sentinel-1 C-band synthetic aperture radar(SAR) data, we observed prominent ground subsidence around the construction site of the Milashan Tunnel, which is on top of the northern SangriCuona Rift(SCR) in southern Tibet. The most deformed area extends ~7 km in the north-south direction and ~6 km in the east-west direction, with a peak subsidence rate of over 10 mm/a in the line of sight direction of both the descending and ascending satellites. Aside from the long-term ground subsidence arising directly from underground water outflow and rock excavation, a regional aseismic fault slip episode is also evident. The aseismic slip event began in May 2016 and ended in July 2016. The surface aseismic displacements can be explained by normal faulting with mainly down-dip movement and a modest right-lateral strike-slip component on a nearly north-south trending fault. 19Transcriptome-wide evolutionary analysis on essential brown algae(Phaeophyceae)in China显示文摘Brown algae(Chromista,Ochrophyta,Phaeophyceae) are a large group of multicellular algae that play important roles in the ocean's ecosystem and biodiversity.However,poor molecular bases for studying their phylogenetic evolutions and novel metabolic characteristics have hampered progress in the field.In this study,we sequenced the de novo transcriptome of 18 major species of brown algae in China,covering six orders and seven families,using the high-throughput sequencing platform Illumina HiSeq 2000.From the transcriptome data of these 18 species and publicly available genome data of Ectocarpus siliculosus and Phaeodactylum tricornutum,we identified 108 nuclear-generated orthologous genes and clarified the phylogenetic relationships among these brown algae based on a multigene method.These brown algae could be separated into two clades: Clade Ishigeales-Dictyotales and Clade Ectocarpales-Laminariales-Desmarestiale-Fucales.The former was at the base of the phylogenetic tree,indicating its early divergence,while the latter was divided into two branches,with Order Fucales diverging from Orders Ectocarpales,Laminariales,and Desmarestiale.In our analysis of taxonomy-contentious species,Sargassum fusiforme and Saccharina sculpera were found to be closely related to genera Sargassum and Saccharina,respectively,while Petalonia fascia showed possible relation to genus Scytosiphon.The study provided molecular evidence for the phylogenetic taxonomy of brown algae.SUN Jing WANG Liang WU Shuangxiu WANG Xumin XIAO Jingfa CHI Shan LIU Cui REN Lufeng ZHAO Yuhui LIU Tao YU Jun 2014Acta Oceanologica Sinica2014,33,2:2
20Crustal structure beneath Beijing and its surrounding regions derived from gravity data显示文摘In this paper we use gravity data to study fine crustal structure and seismogenic environment beneath Beijing and its surrounding regions.Multi-scale wavelet analysis method is applied to separating gravity fields.Logarithmic power spectrum method is also used to calculate depth of gravity field source.The results show that the crustal structure is very complicated beneath Beijing and its surrounding areas.The crustal density exhibits laterally inhomogeneous.There are three large scale tectonic zones in North China,i.e.,WNW-striking Zhangjiakou-Bohai tectonic zone(ZBTZ),NE-striking Taihang piedmont tectonic zone(TPTZ)and Cangxian tectonic zone(CTZ).ZBTZ and TPTZ intersect with each other beneath Beijing area and both of them cut through the lithosphere.The upper and middle crusts consist of many small-scale faults,uplifts and depressions. In the lower crust,these small-scale tectonic units disappear gradually,and they are replaced by large-scale tectonic units.In surrounding regions of Beijing,ZBTZ intersects with several other NE-striking tectonic units, such as Cangxian uplift,Jizhong depression and Shanxi Graben System(SGS).In west of Taihangshan uplift, gravity anomalies in upper and middle crusts are correlated with geological and topographic features on the surface.Compared with the crust,the structure is comparatively simple in uppermost mantle.Earthquakes mainly occurred in upper and middle crusts,especially in transitional regions between high gravity anomaly and low gravity anomaly.Occurrence of large earthquakes may be related to the upwelling of upper mantle and asthenosphere heat flow materials,such as Sanhe earthquake(M_S8.0)and Tangshan earthquake(M_S7.8).Wenliang Jiang Jingfa Zhang Xiaocui Lu Jing Lu 2011Earthquake Science2011,24,3:2
