| 1 | CB-Dock: a web server for cavity detection-guided protein–ligand blind docking显示文摘As the number of elucidated protein structures is rapidly increasing,the growing data call for methods to efficiently exploit the structural information for biological and pharmaceutical purposes.Given the three-dimensional(3D)structure of a protein and a ligand,predicting their binding sites and affinity are a key task for computer-aided drug discovery.To address this task,a variety of docking tools have been developed.Most of them focus on docking in the preset binding sites given by users.To automatically predict binding modes without information about binding sites,we developed a user-friendly blind docking web server,named CB-Dock,which predicts binding sites of a given protein and calculates the centers and sizes with a novel curvature-based cavity detection approach,and performs docking with a popular docking program,Autodock Vina.This method was carefully optimized and achieved^70% success rate for the top-ranking poses whose root mean square deviation(RMSD)were within 2Åfrom the X-ray pose,which outperformed the state-of-the-art blind docking tools in our benchmark tests.CB-Dock offers an interactive 3D visualization of results,and is freely available at http://gffzzdb39119b70414d18h90kxovcookwc6own.ffgz.tsg.suse.edu.cn/cb-dock/. | Yang Liu Maximilian Grimm Wen-tao Dai Mu-chun Hou Zhi-Xiong Xiao Yang Cao | 2020 | Acta Pharmacologica Sinica2020,41,1: | 36 |

| 6 | Localized bursting of mesocarp cells triggers catastrophic fruit cracking显示文摘The so-called rain-cracking of sweet cherry fruit severely threatens commercial production.Simple observation tells us that cuticular microcracking(invisible)always precedes skin macrocracking(visible).The objective here was to investigate how a macrocrack develops.Incubating detached sweet cherry fruit in deionized water induces microcracking.Incubating fruit in D2O and concurrent magnetic resonance imaging demonstrates that water penetration occurs only(principally)through the microcracks,with nondetectable amounts penetrating the intact cuticle.Optical coherence tomography of detached,whole fruit incubated in deionized water,allowed generation of virtual cross-sections through the zone of a developing macrocrack.Outer mesocarp cell volume increased before macrocracks developed but increased at a markedly higher rate thereafter.Little change in mesocarp cell volume occurred in a control zone distant from the crack.As water incubation continued,the cell volume in the crack zone decreased,indicating leaking/bursting of individual mesocarp cells.As incubation continued still longer,the crack propagated between cells both to form a long,deep macrocrack.Outer mesocarp cell turgor did not differ significantly before and after incubation between fruit with or without macrocracks;nor between cells within the crack zone and those in a control zone distant from the macrocrack.The cumulative frequency distribution of the logtransformed turgor pressure of a population of outer mesocarp cells reveals all cell turgor data followed a normal distribution.The results demonstrate that microcracks develop into macrocracks following the volume increase of a few outer mesocarp cells and is soon accompanied by cell bursting. | Eckhard Grimm Jan Hahn Daniel Pflugfelder Moritz Jonathan Schmidt Dagmar van Dusschoten Moritz Knoche | 2019 | Horticulture Research2019,6,1: | 5 |

| 9 | Campylobacter concisus and inflammatory bowel disease显示文摘Investigation of the possible role of Campylobacter concisus(C. concisus) in inflammatory bowel disease(IBD) is an emerging research area. Despite the association found between C. concisus and IBD, it has been difficult to explain how C. concisus, a bacterium that is commonly present in the human oral cavity, may contribute to the development of enteric diseases. The evidence presented in this review shows that some C. concisus strains in the oral cavity acquired zonula occludens toxin(zot) gene from a virus(prophage) and that C. concisus Zot shares conserved motifs with both Vibrio cholerae Zot receptor binding domain and human zonulin receptor binding domain. Both Vibrio cholerae Zot and human zonulin are known to increase intestinal permeability by affecting the tight junctions. Increased intestinal permeability is a feature of IBD. | 11 | Music in depression: Neural correlates of emotional experience in remitted depression显示文摘AIM: To investigate neural and behavioral correlates of emotional experiences as potential vulnerability markers in remitted depression. METHODS: Fourteen remitted participants with a history of major depression and fourteen closely matched healthy control participants took part in the study. We used two psychiatric interviews(Hamilton Depression Rating Scale, Montgomery-Asberg Depression Rating Scale) and one self-report scale(Beck Depression Inventory) to assess remission. Healthy control participants were interviewed by an experienced psychiatrist to exclude those who showed any current or lifetime psychiatric or neurological disorders. To explore psychosocialand cognitive-interpersonal underpinnings of potential vulnerability markers of depression, early life stress, coping styles and alexithymia were also assessed. We induced pleasant and unpleasant emotional states using congruent combinations of music and human emotional faces to investigate neural and behavioral correlates of emotional experiences; neutral stimuli were used as a control condition. Brain responses were recorded using functional magnetic resonance imaging. Behavioral responses of pleasantness, arousal, joy and fear were measured via button-press inside the resonance imaging scanner. RESULTS: The mean age of the sample was 54.9(± 11.3) years. There were no differences between remitted depressed(RD)(n = 14; 9 females and 5 males) and healthy participants(n = 14; 8 females and 6 males) regarding age, current degree of depression, early life stress, coping styles and alexithymia. On a neural level, RD participants showed reduced activations in the pregenual anterior cingulate cortex(pg ACC) in response to pleasant [parameter estimates:-0.78 vs 0.32; t(26) =-3.41, P < 0.05] and unpleasant [parameter estimates:-0.88 vs 0.56; t(26)=-4.02, P < 0.05] emotional stimuli. Linear regression analysis revealed that pg ACC activity was modulated by early life stress [β =-0.48; R2 = 0.23, F(1,27) = 7.83, P < 0.01] and taskoriented coping style [β = 0.63; R2 = 0.37, F(1,27) = 16.91, P < 0.001]. Trait anxiety modulated hippocampal responses to unpleasant stimuli [β = 0.62; R2= 0.38, F(1,27) = 15.95, P < 0.001]. Interestingly, in their reported experiences of pleasantness, arousal, happiness and fear in response to pleasant, unpleasant and neutral stimuli, RD participants did not differ significantly from healthy control participants.
