1基于转录组测序在人类全基因组内鉴定与癌症相关的polyadenylation和non-polyadenylation RNA显示文摘真核生物的mRNA包括2种形式的转录本,根据它们3′端是否存在poly(A)尾巴,可以分为带poly(A)的mRNA(简写成poly(A)+mRNA)和不带poly(A)的mRNA(简写成poly(A)mRNA).Poly(A)+mRNA的主要功能是促进蛋白质的编码,但是对poly(A)mRNA的功能却知之甚少.而已有的研究表明,poly(A)mRNA和双态(bimorphic)的mRNA(即包含poly(A)+mRNA又包含poly(A)mRNA)也是基因转录的一个重要部分.本研究通过建立一个综合性的数据分析流程,首先从不同细胞系中鉴定出这些不同形式的mRNA,然后比较这些poly(A)+及poly(A)mRNA在正常细胞系和对应的癌症细胞系中的表达差异,从而确定这些RNA转录物的潜在功能.通过生物信息学的分析表明,在正常和肿瘤细胞系中确实存在差异表达的poly(A)+和poly(A)mRNA.对差异表达的基因进行功能富集,结果表明,这2类mRNA都富集了包括细胞周期、细胞凋亡及细胞死亡相关的功能,而这些功能已经被证明和癌症的发生和发展是密不可分的.此外,还有一类差异表达的poly(A)mRNA富集了和翻译及翻译延长相关的功能.因此,本研究表明,poly(A)mRNA也可能在癌症的发生和发展中发挥着重要的作用.赵国光 焦飞 廖奇 罗海涛 李慧 孙亮 卜德超 余鲲涛 赵屹 陈润生 2013中国科学:生命科学2013,43,5:3

3A bioinformatics method for predicting long noncoding RNAs associated with vascular disease显示文摘Long noncoding RNAs(lncRNAs)play important roles in human diseases including vascular disease.Given the large number of lncRNAs,however,whether the majority of them are associated with vascular disease remains unknown.For this purpose,here we present a genomic location based bioinformatics method to predict the lncRNAs associated with vascular disease.We applied the presented method to globally screen the human lncRNAs potentially involved in vascular disease.As a result,we predicted 3043 putative vascular disease associated lncRNAs.To test the accuracy of the method,we selected 10 lncRNAs predicted to be implicated in proliferation and migration of vascular smooth muscle cells(VSMCs)for further experimental validation.The results confirmed that eight of the 10 lncRNAs(80%)are validated.This result suggests that the presented method has a reliable prediction performance.Finally,the presented bioinformatics method and the predicted vascular disease associated lncRNAs together may provide helps for not only better understanding of the roles of lncRNAs in vascular disease but also the identification of novel molecules for the diagnosis and therapy of vascular disease.LI JianWei GAO Cheng WANG YuChen MA Wei TU Jian WANG JunPei CHEN ZhenZhen KONG Wei CUI QingHua 2014Science China(Life Sciences)2014,57,8:2

6Genome-wide identification of cancer-related polyadenylated and non-polyadenylated RNAs in human breast and lung cell lines显示文摘Eukaryotic mRNAs consist of two forms of transcripts:poly(A)+ and poly(A),based on the presence or absence of poly(A) tails at the 3 end.Poly(A)+ mRNAs are mainly protein coding mRNAs,whereas the functions of poly(A) mRNA are largely unknown.Previous studies have shown that a significant proportion of gene transcripts are poly(A) or bimorphic(containing both poly(A)+ and poly(A) transcripts).We compared the expression levels of poly(A) and poly(A)+ RNA mRNAs in normal and cancer cell lines.We also investigated the potential functions of these RNA transcripts using an integrative workflow to explore poly(A)+ and poly(A) transcriptome sequences between a normal human mammary gland cell line(HMEC) and a breast cancer cell line(MCF-7),as well as between a normal human lung cell line(NHLF) and a lung cancer cell line(A549).The data showed that normal and cancer cell lines differentially express these two forms of mRNA.Gene ontology(GO) annotation analyses hinted at the functions of these two groups of transcripts and grouped the differentially expressed genes according to the form of their transcript.The data showed that cell cycle-,apoptosis-,and cell death-related functions corresponded to most of the differentially expressed genes in these two forms of transcripts,which were also associated with the cancers.Furthermore,translational elongation and translation functions were also found for the poly(A) protein-coding genes in cancer cell lines.We demonstrate that poly(A) transcripts play an important role in cancer development.ZHAO GuoGuang JIAO Fei LIAO Qi LUO HaiTao LI Hui SUN Liang BU DeChao YU KunTao ZHAO Yi CHEN RunSheng 2013Science China(Life Sciences)2013,56,6:0
