| 1 | Diagnosis of Helicobacter pylori : What should be the gold standard?显示文摘Since the discovery of Helicobacter pylori(H. pylori) in 1983, numerous detection methods for the presence of the bacterium have been developed. Each one of them has been associated with advantages and disadvantages. Noninvasive tests such as serology, 13 C urea breath test(UBT) and stool antigen tests are usually preferred by the clinicians. Serology has its own limitation especially in endemic areas while 13 C UBT is technically very demanding. The stool antigen detection method, although specific, is usually associated with poor sensitivity. The 13 C UBT is believed to be specific, but with present revelation of the fact that stomach is colonized by many other urease producing bacteria makes it questionable. Histology, culture, rapid urease test and polymerase chain reaction(PCR) are the tests which are carried out on antral biopsies collected by invasive means. Histology has been proposed to be very sensitive and specific but the question is how by simply looking the morphology of the bacteria in the microscope, one can claim that the curved bacterium is exclusively H. pylori. Rapid urease test(RUT), the doctor's test, is also challenged because the presence of other urease producing bacteria in the stomach cannot be denied. Moreover, RUT has been reported with poor sensitivity specially, when density of the bacterium is low. Isolation of H. pylori is essential to investigate its growth requirements, antibiotic susceptibility testing, studying virulence factor to develop vaccine and many more explorations. It has also got several disadvantages i.e., special condition for transporting, media, incubation and few days waiting for the colonies to appear, apart from the speed essentially needed to process the specimens. Till date, majority of the microbiological laboratories in the world are not equipped and trained to isolate such fastidious bacterium. The option left is PCR methods to detect H. pylori 's DNA in gastric mucosa, gastric juice, saliva, dental plaques and environmental specimens. There are speculations for false positivity due to detection of non-pylori Helicobacters due to genetic sharing; and false negativity due to low bacterial counts and presence of PCR inhibitors. However, specimen collection, transportation and processing do not require speed and special conditions. PCR based diagnosis may be considered as gold standard by designing primers extremely specific to H. pylori and targeting at least more than one conserved genes. Similarly specificity of PCR may be improved by use of internal Primers. Further, nested PCR will take care of false negatives by countering the effect of PCR inhibitors and low bacterial counts. | 2 | Polymorphism of -765G > C COX-2 is a risk factor for gastric adenocarcinoma and peptic ulcer disease in addition to H pylori infection:A study from northern India显示文摘AIM: To investigate -765G > C COX-2 polymorphism and H pylori infection in patients with gastric adenocarcinoma, peptic ulcer disease (PUD) and non- ulcer dyspepsia (NUD). METHODS: We enrolled 348 adult patients (62 gastric adenocarcinoma, 45 PUD and 241 NUD) undergoing upper gastrointestinal endoscopy at two referral centers between September, 2002 and May, 2007. H pylori infection was diagnosed when any of the four tests (RUT, culture, histopathology and PCR) were positive. Genotyping for -765G > C polymorphism of COX-2 was performed by PCR-RFLP analysis. RESULTS: Frequency of C carrier had significantassociation with gastric adenocarcinoma as compared to NUD [77.4% vs 29%, P < 0.001, odds ratio (OR) 8.20; 95% confidence interval (95% CI), 4.08-16.47] and PUD (77.4% vs 31.1%, P < 0.001; OR 8.04; 95% CI, 3.25-19.90). Risk of gastric adenocarcinoma was significantly higher in patients having C carrier with (OR 7.83; 95% CI 3.09-19.85) and without H pylori infection (OR 7.06; 95% CI, 2.61-19.09). Patients with C carrier and H pylori infection had significant risk for the development of PUD (P < 0.001; OR 5.65; 95% CI, 2.07-15.34). CONCLUSION: -765G > C COX-2 polymorphism with or without H pylori could be a marker for genetic susceptibility to gastric adenocarcinoma. | 3 | Helicobacter pylori infection: Host immune response, implications on gene expression and microRNAs显示文摘Helicobacter pylori(H. pylori) infection is the most common bacterial infection worldwide. Persistent infection of the gastric mucosa leads to inflammatory processes and may remain silent for decades or progress causing more severe diseases, such as gastric adenocarcinoma. The clinical consequences of H. pylori infection are determined by multiple factors, including host genetic predisposition, gene regulation, environmental factors and heterogeneity of H. pylori virulence factors. After decades of studies of this successful relationship between pathogen and human host, various mechanisms have been elucidated. In this review, we have made an introduction on H. pylori infection and its virulence factors, and focused mainly on modulation of host immune response triggered by bacteria, changes in the pattern of gene expression in H. pylori-infected gastric mucosa, with activation of gene transcription involved in defense mechanisms, inflammatory and immunological response, cell proliferation and apoptosis. We also highlighted the role of bacteria eradication on gene expression levels. In addition, we addressed the recent involvement of different microRNAs in precancerous lesions, gastric cancer, and inflammatory processes induced by bacteria. | 5 | Lipopolysaccharide induces and activates the Nalp3 inflammasome in the liver显示文摘AIM:To examine the activation of the Nalp3 inflammasome and its downstream targets following lipopolysaccharide(LPS) -induced stimulation in the liver. METHODS:Six-to-eight-week-old C57BL/6 chow fed mice were injected intraperitoneally with 0.5μg/g bodyweight LPS and sacrificed 2,4,6,18 or 24 h later. LPS-induced liver damage was confirmed by a biochemical assay to detect alanine aminotransferase(ALT) levels.To determine if LPS stimulation in the liver led to activation of the inflammasome,real-time quantitative polymerase chain reaction was used to evaluate the mRNA expression of components of the Nalp3 inflammasome.Enzyme-linked immunosorbent assays were used to determine the protein expression levels of several downstream targets of the Nalp3 inflammasome,including caspase-1 and two cytokine targets of caspase-1,interleukin(IL) -1βand IL-18. RESULTS:We found that LPS injection resulted in liver damage as indicated by elevated ALT levels.This was associated with a significant increase in both mRNA and protein levels of the proinflammatory cy-tokine tumor necrosis factor(TNF) -αin the liver,as well as increased levels of TNFs in serum.We showed that LPS stimulation led to upregulation of mRNA levels in the liver for all the receptor components of the inflammasome,including Nalp3,Nalp1,pannexin-1 and the adaptor molecule apoptosis-associated specklike,caspase recruitment domain-domain containing protein.We also found increased levels of mRNA and protein for caspase-1,a downstream target of the inflammasome.In addition,LPS challenge led to increased levels of both mRNA and protein in the liver for two cytokine targets of caspase-1,IL-1βand IL-18. Interestingly,substantial baseline expression of pre-IL1βand pre-IL-18 was found in the liver.Inflammasome and caspase-1 activation was indicated by the significant increase in the active forms of IL-1βand IL-18 after LPS stimulation. | 7 | Role of Helicobacter pylori in gastric cancer:Updates显示文摘Helicobacter pylori(H. pylori) infection is highly prevalent in human,affecting nearly half of the world's population; however,infection remains asymptomatic in majority of population. During its co-existence with humans,H. pylori has evolved various strategies to maintain a mild gastritis and limit the immune response of host. On the other side,presence of H.pylori is also associated with increased risk for the development of various gastric pathologies including gastric cancer(GC). A complex combination of host genetics,environmental agents,and bacterial virulence factors are considered to determine the susceptibility as well as the severity of outcome in a subset of individuals. GC is one of the most common cancers and considered as the third most common cause of cancer related death worldwide. Many studies had proved H. pylori as an important risk factor in the development of non-cardia GC. Although both H. pylori infection and GC are showing decreasing trends in the developed world,they still remain a major threat to human population in the developing countries. The current review attempts to highlight recent progress in the field of research on H. pylori induced GC and aims to provide brief insight into H. pylori pathogenesis,the role of major virulence factors of H. pylori that modulates the host environment and transform the normal gastric epithelium to neoplastic one. | 8 | Deep reinforcement learning for dynamic computation offloading and resource allocation in cache-assisted mobile edge computing systems显示文摘Mobile Edge Computing(MEC)is one of the most promising techniques for next-generation wireless communication systems.In this paper,we study the problem of dynamic caching,computation offloading,and resource allocation in cache-assisted multi-user MEC systems with stochastic task arrivals.There are multiple computationally intensive tasks in the system,and each Mobile User(MU)needs to execute a task either locally or remotely in one or more MEC servers by offloading the task data.Popular tasks can be cached in MEC servers to avoid duplicates in offloading.The cached contents can be either obtained through user offloading,fetched from a remote cloud,or fetched from another MEC server.The objective is to minimize the long-term average of a cost function,which is defined as a weighted sum of energy consumption,delay,and cache contents’fetching costs.The weighting coefficients associated with the different metrics in the objective function can be adjusted to balance the tradeoff among them.The optimum design is performed with respect to four decision parameters:whether to cache a given task,whether to offload a given uncached task,how much transmission power should be used during offloading,and how much MEC resources to be allocated for executing a task.We propose to solve the problems by developing a dynamic scheduling policy based on Deep Reinforcement Learning(DRL)with the Deep Deterministic Policy Gradient(DDPG)method.A new decentralized DDPG algorithm is developed to obtain the optimum designs for multi-cell MEC systems by leveraging on the cooperations among neighboring MEC servers.Simulation results demonstrate that the proposed algorithm outperforms other existing strategies,such as Deep Q-Network(DQN). | Samrat Nath Jingxian Wu | 2020 | Intelligent and Converged Networks2020,1,2: | 13 |
| 9 | Role of bacteria in carcinogenesis, with special reference to carcinoma of the gallbladder显示文摘Carcinoma of the gallbladder (CaGB) is the fifth commonest gastrointestinal tract cancer and is endemic in several countries. The interplay of genetic susceptibility, infections, and life style factors has been proposed to be responsible for carcinogenesis of gallbladder. Persistence of infection leading to chronic inflammation, and production of certain toxins and metabolites with carcinogenic potentials, by certain bacteria has been speculated to be involved in the transformation of the gallbladder epithelium. Therefore, any bacteria that have evolved to acquire both of the above carcinogenic mechanisms can cause cancer. Salmonella typhi has been found to be prominently associated with CaGB. Chronic typhoid carriage (persistence) and production of mediators of chronic infl ammation and a genotoxic toxin (cytotoxic distending toxin, CdtB) are also known for this bacterium. Furthermore, the natural concentrating function of the gallbladder might amplify the carcinogenic effect of the mediators of carcinogenesis. In addition to S. typhi, certain species of Helicobacter (H. bilis and H. hepaticus) and Escherichia coli have also been implicated in carcinogenesis. As the isolation rate is verypoor with the presently available culture techniques, the existence of bacteria in a viable but non-cultivable state is quite likely; therefore, sensitive and specif ic molecular techniques might reveal the etiological role of bacterial infection in gallbladder carcinogenesis. | 10 | Effects of Tillage Practices and Land Use Management on Soil Aggregates and Soil Organic Carbon in the North Appalachian Region,USA显示文摘Promoting soil carbon sequestration in agricultural land is one of the viable strategies to decelerate the observed climate changes.However,soil physical disturbances have aggravated the soil degradation process by accelerating erosion.Thus,reducing the magnitude and intensity of soil physical disturbance through appropriate farming/agricultural systems is essential to management of soil carbon sink capacity of agricultural lands.Four sites of different land use types/tillage practices,i) nc-till(NT) corn(Zea mays L.)(NTC),ii) conventional till(CT) corn(CTC),iii) pastureland(PL),and iv) native forest(NF),were selected at the North Appalachian Experimental Watershed Station,Ohio,USA to assess the impact of NT farming on soil aggregate indices including water-stable aggregation,mean weight diameter(MWD) and geometric mean diameter(GMD),and soil organic carbon and total nitrogen contents.The NTC plots received cow manure additions(about 15 t ha^(-1)) every other year.The CTC plots involved disking and chisel ploughing and liquid fertilizer application(110 L ha^(-1)).The results showed that both water-stable aggregation and MWD were greater in soil for NTC than for CTC.In the 0-10 cm soil layer,the > 4.75-mm size fraction dominated NTC and was 46%more than that for CTC,whereas the < 0.25-mm size fraction was 380%more for CTC than for NTC.The values of both MWD and GMD in soil for NTC(2.17 mm and 1.19 mm,respectively) were higher than those for CTC(1.47 and 0.72 mm,respectively) in the 0-10 cm soil layer.Macroaggregates contained 6%-42%and 13%-43%higher organic carbon and total nitrogen contents,respectively,than microaggregates in soil for all sites.Macroaggregates in soil for NTC contained 40%more organic carbon and total nitrogen over microaggregates in soil for CTC.Therefore,a higher proportion of microaggregates with lower organic carbon contents created a carbon-depleted environment for CTC.In contrast,soil for NTC had more aggregation and contained higher organic carbon content within water-stable aggregates.The soil organic carbon and total nitrogen stocks(Mg ha^(-1)) among the different sites followed the trend of NF > PL > NTC > CTC,being 35%-46%more for NTC over CTC.The NT practice enhanced soil organic carbon content over the CT practice and thus was an important strategy of carbon sequestration in cropland soils. | Arun Jyoti NATH Rattan LAL | 2017 | Pedosphere2017,27,1: | 11 |

| 14 | Planetary Wave Reflection and Its Impact on Tropospheric Cold Weather over Asia during January 2008显示文摘Reflection of stratospheric planetary waves and its impact on tropospheric cold weather over Asia during January 2008 were investigated by applying two dimensional Eliassen–Palm(EP) flux and three-dimensional Plumb wave activity fluxes. The planetary wave propagation can clearly be seen in the longitude–height and latitude–height sections of the Plumb wave activity flux and EP flux, respectively, when the stratospheric basic state is partially reflective. Primarily, a wave packet emanating from Baffin Island/coast of Labrador propagated eastward, equatorward and was reflected over Central Eurasia and parts of China, which in turn triggered the advection of cold wind from the northern part of the boreal forest regions and Siberia to the subtropics. | 15 | Forecasting of Software Reliability Using Neighborhood Fuzzy Particle Swarm Optimization Based Novel Neural Network显示文摘This paper proposes an artificial neural network(ANN) based software reliability model trained by novel particle swarm optimization(PSO) algorithm for enhanced forecasting of the reliability of software. The proposed ANN is developed considering the fault generation phenomenon during software testing with the fault complexity of different levels. We demonstrate the proposed model considering three types of faults residing in the software. We propose a neighborhood based fuzzy PSO algorithm for competent learning of the proposed ANN using software failure data. Fitting and prediction performances of the neighborhood fuzzy PSO based proposed neural network model are compared with the standard PSO based proposed neural network model and existing ANN based software reliability models in the literature through three real software failure data sets. We also compare the performance of the proposed PSO algorithm with the standard PSO algorithm through learning of the proposed ANN. Statistical analysis shows that the neighborhood fuzzy PSO based proposed neural network model has comparatively better fitting and predictive ability than the standard PSO based proposed neural network model and other ANN based software reliability models. | 16 | RNAi-Mediated Silencing of ITPK Gene Reduces Phytic Acid Content,Alters Transcripts of Phytic Acid Biosynthetic Genes,and Modulates Mineral Distribution in Rice Seeds显示文摘Phytic acid is the principal storage form of phosphorus in plant seeds and an essential signalling molecule in several regulatory processes of plant development.However,it is known as an anti-nutrient compound owing to its potent chelating property.Thus,reducing the phytic acid content in crops is desirable.Studies involving regulation of MIPS and IPK1 genes to generate low phytate rice have been reported earlier.However,the functional significance of OsITPK and the effect of its down-regulation on phytic acid content and the associated pleiotropic effects on rice have not yet been investigated.In this study,tissue specific RNA interference(RNAi)-mediated down-regulation of a major ITPK homolog(OsITP5/6K-1)resulted in 46.2%decrease in phytic acid content of T2 transgenic seeds with a subsequent 3-fold enhancement in the inorganic phosphorus content.Silencing of OsITP5/6K-1 altered the transcript levels of essential phytic acid pathway genes,without significantly affecting the transcript levels of other OsITPK homologs.Furthermore,the mapping of elements through X-ray microfluorescence analysis revealed significant changes in the spatial distribution pattern and translocation of elements in low phytate seeds.Additionally,low phytate polished seeds exhibited 1.3-fold and 1.6-fold enhancement in iron and zinc content in the grain endosperm,respectively.Silencing of OsITP5/6K-1 also altered the amino acid and myo-inositol content of the transgenic seeds.Our results successfully established that RNAi-mediated silencing of OsITP5/6K-1 gene significantly reduced the phytate levels in seeds without hampering the germination potential of seeds and plant growth.The present study provided an insight into the mechanism of phytic acid biosynthesis pathway. | Aritra KARMAKAR Sananda BHATTACHARYA Shinjini SENGUPTA Nusrat ALI Sailendra Nath SARKAR Karabi DATTA Swapan K.DATTA | 2020 | Rice science2020,27,4: | 7 |
| 17 | Analgesic,anti-inflammatory and anti-diarrheal activities of ethanolic leaf extract of Typhonium trilobatum L.Schott显示文摘Objective:To explore the efficacy of ethanolic leaf extract of Typhonium trilobatum L.Schott in treating diarrhea,pain and inflammation using experimental models.Methods:In the present study,acetic acid-induced writhing,xylene-induced ear edema and castor oil-imluced diarrlieal model were used to evaluate the analgesic,anti-inflammatory and anti-diarrheal activities,respectively.Acute toxicity test was carried out to fix the safe doses of the plant extract.Results:The plant extract demonstrated a significant inhibition of writhing(P<0.01)compared with the control group in acetic acid-induced writhing test in mice.The extract also significantly inhibited the xylene induced ear edema formation(P<0.05).In anti-diarrheal test,the extract significantly decreased the frequency of defecation and increased the mean latent period(P<0.0l)in castor oil-induced diarrheal model mice at the doses of 250 and 500 mg/kg body weight.Conclusions:These results suggest that the extract possesses significant analgesic,anti-inflammatory and anti-diarrheal activities that support to the ethnopharmacologicl uses of this plant. | Khadem Ali Ayesha Ashraf Nripendra Nath Biswas | 2012 | Asian Pacific Journal of Tropical Biomedicine2012,2,9: | 6 |
| 18 | Surveillance of multidrug resistant uropathogenic bacteria in hospitalized patients in Indian显示文摘Objective:To record surveillance,antibiotic resistance of uropathogens of hospitalized patients over a period of 18 months.Methods:Urine samples from wards and cabins were used for isolating urinary tract infection(UTI)-causing bacteria that were cultured on suitable selective media and identified by biochemical tests;and their antibiograms were ascertained by Kirby-Bauer's disc diffusion method,in each 6-month interval of the study period,using 18 antibiotics of five different classes.Results:From wards and cabins,1 245 samples were collected,from which 996 strains of bacteria belonging to 11 species were isolated,during April 2011 to September2012.Two Gram-positive,Staphylococcus aureus(S.aureus)and Enterococcus faecalis(E.faecalis),and nine Gram-negative bacteria,Acinetobacter baumannii,Citrobactcr sp.,Escherichia coli,Enterobacter aerogenes,Klebsiella pneumoniae.Klebsiella oxytoca,Proteus mirabilis,Proteus vulgaris and Pseudomonas aeruginosa were isolated.Both S.aureus and E.faecalis were vancomycin resistant,and resistant-strains of all pathogens increased in each 6-month period of study.Particularly,all Gram-negatives were resistant to nitrofurantoin and co-trimoxazole,the most preferred antibiotics of empiric therapy for UTI.Conclusions:Antibiograms of 11 UTI-causing bacteria recorded in this study indicated moderately higher numbers of strains resistant to each antibiotic studied,generating the fear of precipitating fervent episodes in public health particularly with bacteria,Acinetobacter baumannii,Escherichia coli,Klebsiella pneumoniae and S.aureus.Moreover,vancomycin resistance in strains of S.aureus and E.faecalis is a matter of concern. | Monali Priyadarsini Mishra Nagen Kumar Debata Rabindra Nath Padhy | 2013 | Asian Pacific Journal of Tropical Biomedicine2013,3,4: | 6 |
| 19 | MGMT and MLH1 methylation in Helicobacter pylori-infected children and adults显示文摘AIM:To evaluate the association between Helicobacter pylori(H.pylori) infection and MLH1 and MGMT methylation and its relationship with microsatellite instability(MSI).METHODS:The methylation status of the MLH1 and MGMT promoter region was analysed by methylation specific methylation-polymerase chain reaction(MSPPCR) in gastric biopsy samples from uninfected or H.pylori-infected children(n = 50),from adults with chronic gastritis(n = 97) and from adults with gastric cancer(n = 92).MLH1 and MGMT mRNA expression were measured by real-time PCR and normalised to a constitutive gene(β actin).MSI analysis was performed by screening MSI markers at 4 loci(Bat-25,Bat-26,D17S250 and D2S123) with PCR;PCR products were analysed by single strand conformation polymorphism followed by silver staining.Statistical analyses were performed with either the χ 2 test with Yates continuity correction or Fisher's exact test,and statistical significance for expression analysis was assessed using an unpaired Student's t-test.RESULTS:Methylation was not detected in the promoter regions of MLH1 and MGMT in gastric biopsy samples from children,regardless of H.pylori infection status.The MGMT promoter was methylated in 51% of chronic gastritis adult patients and was associated with H.pylori infection(P < 0.05);this region was methylated in 66% of gastric cancer patients,and the difference in the percentage of methylated samples between these patients and those from H.pylori-infected chronic gastritis patients was statistically significant(P < 0.05).MLH1 methylation frequencies among H.pylori-infected and non-infected chronic gastritis adult patients were 13% and 7%,respectively.We observed methylation of the MLH1 promoter(39%) and increased MSI levels(68%) in samples from gastric cancer patients in comparison to samples from H.pylori-infected adult chronic gastritis patients(P < 0.001 and P < 0.01,respectively).The frequency of promoter methylation for both genes was higher in gastric cancer samples than in H.pylori-positive chronic gastritis samples(P < 0.05).The levels of MLH1 and MGMT mRNA were significantly reduced in chronic gastritis samples that were also hypermethylated(P < 0.01).CONCLUSION:In summary,MGMT and MLH1 methylation did not occur in earlier-stage H.pylori infections and thus might depend on the duration of infection. | Marisa C Alvarez Juliana C Santos Nathália Maniezzo Marcelo S Ladeira Artur LC da Silva Isabel CA Scaletsky José Pedrazzoli Jr Marcelo L Ribeiro | 2013 | World Journal of Gastroenterology2013,19,20: | 5 |
